[Structure and conformational properties of the HIV Thailand gp120 immunodominant epitope].

NMR data and the previously developed theoretical method were used to determine the three-dimensional structure of the immunodominant epitope (IDE) of the HIVThailand. protein gp120. The best energy IDE conformers consistent with the theoretical and experimental data were calculated, and their ensemble was shown to give rise to the main chain folds found earlier in examining the HIVMN IDE structure. The gp120 IDE is supposed to behave as a metastable oligopeptide that, depending on the microenvironment, largely assumes one of the conformations from the ensemble. The results are discussed in the light of literature data on HIV-1 IDE structure.

[Model of three dimensional structure of the immunodominant epitope of gp120 HIV(Thailand)].

The geometry of five preferred structures of the immunodominant epitope of the HIV(Thailand) protein gp120, derived earlier from the NMR spectroscopy data, was refined using the quantum chemical methods. As a result, (i) the energy characteristics of the initial structures were improved significantly, (ii) their relative locations on the scale of formation heats were determined, and (iii) the energy barriers dividing the conformers under study were computed. On this basis, only two out of five starting structures were proposed as biologically relevant conformations for the virus immunogenic crown. The results obtained are discussed in connection with the literature data on the structure of the HIV-1 principal neutralizing determinant.

[Local structure of cytochrome c from horse heart in solution. Conformational analysis using data of two-dimensional nuclear Overhauser effect spectroscopy].

Using the earlier suggested method the calculation of the backbone conformations of horse heart cytochrome c in oxidized (ferricytochrome c) and reduced (ferrocytochrome c) states has been performed by the two-dimensional nuclear Overhauser effect spectroscopy data. For both protein forms the secondary structure elements have been revealed and the conformations of the irregular polypeptide chain segments have been analysed. The similarity of the secondary structures of ferri- and ferrocytochrome c in solution was established from the comparison of their conformations. Small differences between the conformations of two molecule forms are shown to be localized within the polypeptide chain fragments situated in the spatial structure near the heme crevice. The comparison of the dihedral phi and psi angles in the calculated conformations of horse cytochrome C with the corresponding characteristics of X-ray structures of tuna ferri- and ferrocytochrome c made for the oxidized and reduced protein forms using the quantitative criteria testifies the similarity of their conformations in solution and crystal. In is shown that the conformational changes of the separate amino acid residues which take place as the result of the "solution-to-crystal" transition occur on the surface fragments of protein globule and do not lead to essential alterations of the secondary molecule structure.

[Conformational analysis of protein side chains using two-dimensional Overhauser nuclear effect spectroscopy].

The method has been proposed to determine the conformations of protein side-chains (dihedral angles chi 1) using two-dimensional nuclear Overhauser effect spectroscopy data. This method is grounded of the algorithm prepared on the basis of joint consideration of proton-proton distance dependences in dipeptide units of L-amino acid residues on the dihedral angles phi, psi and chi 1 with the accounting of the local sterical conditions of the polypeptide chain. The obtained results gave the possibility to bring the different regions of space (phi, psi) of amino acid residues into the line with the specific sets of nuclear Overhauser effect spectral parameters which unambiguously characterize in most cases the conformational states of their side-chains. The method efficiency was displayed on the test calculation with the utilization as the experimental data of the "model" nuclear Overhauser effect contacts derived from the X-ray atomic coordinates of the bovine pancreatic trypsin inhibitor molecule.

[Study of conformational homology for the HIV-1 gpi20 V3 loop. structural analysis of the HIV-RF and HIV-Thailand viral strains].

A conformation of the H-IV-RF gp120 V3 loop giving rise to the virus principal neutralizing determinant as well as determinants of cell tropism and syncytium formation was built by computer modeling methods using NMR spectroscopy data. The elements of the HIV-RF V3 loop secondary structure and conformational states of its irregular stretches were determined. The structural elements preserved in two viral strains, were identified using the comparative analysis of simulated structure with that of homologous site for the HIV-Thailand gp120 V3 loop. Conservative structure elements of the HIV-1 V3 loop are considered to be promising targets for deriving its chemically modified forms characterized by the enhanced immunogenicity and cross-reactivity of neutralizing antibodies, as well as for the antiviral drug design resulting from these researches.

[Conformation of the third domain of turkey ovomucoid in solution. Structural analysis by two-dimensional Overhauser nuclear effect spectroscopy].

The conformations of a polypeptide chain of turkey ovomucoid third domain and its modified form with split reactive site peptide bond Leu-18--Glu-19 have been determined by the literary two-dimensional nuclear Overhauser effect spectroscopy data using an earlier suggested method. It has been found that the polypeptide domain backbone contains an alpha-helical fragment (residues 32-47), five segments having extended conformation (1-5, 11-17, 19-25, 29-31, 48-50) and beta-turn type 1 (26-29). Segments 23-26, 28-31 and 50-51 form an antiparallel beta-structure. Conformational states of the residues entering irregular domain segments have been analysed. Splitting of the reactive site peptide bond Leu-18--Glu-19 is shown to cause insignificant changes in the conformations of a number of amino acid residues except for Val-6 and Asp-7 ones which undergo essential conformational alterations. The conformations of domain in solution and of japanese quail ovomucoid third domain in crystal have been compared. The root-mean-square deviations for phi and psi angles indicate their high similarity. The conformations of turkey ovomucoid third domain and proteinase inhibitor BUSI IIA in solution have been analysed. In spite of moderate (50%) homology of primary structures, some 75% of amino acid residues are shown to have close conformational phi and psi parameters.

[Spatial structure of apamin in solution].

The calculation of the complete spatial structure of the bee venom peptide neurotoxin apamin has been carried out by means of a method elaborated earlier. It is based on the joint utilization of the molecular mechanics algorithms and NMR spectroscopy data. It was established that the molecule backbone conformation in solution may be represented as the combination of the beta-turn III (residues 2-5) and alpha-helical segment (9-18) both separated by the non-standard bend IV (5-8). The most probable system of the intramolecular hydrogen bonds in the apamin polypeptide backbone was proposed. Certain amino acid residues have been shown to be characterized by the lack of strict determination of the conformations of their side chains which may be realized in a few states providing approximately equal stabilization of the same form of the main chain. The conformational parameters of the proposed apamin structural model are appropriate to the NMR spectroscopy data derived from the literature and used in the calculations and are not contradictory to other experimental information.

[The task of determining the local structure of proteins by Overhauser effect nuclear spectroscopy addressed once more].

The testing of the earlier developed theoretical method for determining the backbone protein conformations (the local structure) on the basis of the two-dimensional nuclear Overhauser effect (NOE) spectroscopy has been fulfilled. The method approval has been carried out by the calculation (based upon spectral NOE parameters) of the local plastocyanin and bovine pancreatic trypsin inhibitor structures followed by the comparison of the received conformational parameters with the X-ray data. The comparison of the molecular conformations in solution and crystal has been implemented for different fragments of the polypeptide chain (beta-structures, alpha-helices, irregular segments) using the mathematical statistics methods. The verification of the "zero" hypothesis about the similarity of phi and psi variation rows which was carried out at the reliability level of 0.99 showed that in both cases there were no systematic deviations of dihedral angles of the compared conformations and that their dispersion differences were statistically indiscernible. It has been concluded that the approved method permits to determine the local structure of the conformationally rigid proteins (or their fragments) at the level close to that which provides the high resolution X-ray analysis.

[From determination of amino acid residue conformation to reconstruction of the spatial structure of proteins (from the data of nuclear Overhauser enhancement spectroscopy].

A new approach to the calculation of the spatial protein structure based on the joint utilization of the theoretical conformational analysis method and nuclear Overhauser enhancement (NOE) spectroscopy data is proposed and verified. The quality in determining various molecule structural parameters is estimated in terms of the expected NOE spectral parameters derived from the X-ray analysis data of the avian pancreatic polypeptide. The proposed approach is shown to correctly determine such structural parameters of protein molecules as local amino acid residue conformations, reciprocal spatial orientation of the C alpha atoms neighbouring along amino acid sequence and reapproached segments of the polypeptide chain. Spatially remote molecule fragments are mainly responsible for the error in determining structural parameters.

[Relation between the spectral NMR parameters and conformation characteristics of the amino acid residue backbone. Analysis of elements of the secondary structure of proteins].

Based on the analysis of the proton-proton distance dependences from the conformational characteristics of the L-amino acid residues, the correlation diagram of the NOE cross peak intensity waited values with the regions of the sterically allowed space (phi, psi) was proposed. The method for determining the dihedral angles phi, psi values using the information about NOE cross peak intensities was elaborated. By the model spectral NMR parameters of the bovine pancreatic trypsin inhibitor, it is shown that the accuracy of the angles phi, psi determination exceed the corresponding accuracy provided by other methods of the structural interpretation of the two-dimensional NMR spectroscopy data. The analysis of the waited spectral NMR parameters for the different types of protein regular secondary structures and beta-turns was performed.

[Determination and comparative analysis of the conformation of bovine pancreatic trypsin inhibitor and trypsin inhibitors E and K from the data of two-dimensional 1H-NMR spectroscopy].

On the basis of joint consideration of distance dependences between amide proton NH and protons C alpha H, NH, C beta H of the preceding in amino acid sequence residue from the torsion angles phi psi, chi 1, the correlation diagram of these proton-proton distances with the regions of sterically allowed conformational space (phi, psi) is presented and the method for the determination of the L-amino acid residues backbone conformations is proposed. The diagram was used for the determination of backbone conformations of bovine pancreatic trypsin inhibitor and trypsin inhibitors E and K from Dendroaspis polylepis using the data from two-dimensional 1H-NMR spectroscopy. The analysis of backbone conformations was carried out. The individual elements of these protein molecules secondary structure were characterized and their high conformational homology was shown. The inference about qualitative coincidence of three protein molecules conformation in solution, preservation of secondary structure basic elements and their similarity with bovine pancreatic trypsin inhibitor crystalline structure was made.

[Model of the spatial structure of peptide T].

The spatial structure model of peptide T (AIDS reproduction inhibitor, the amino acid sequence of which corresponds to the fragment into the binding site of the virus protein gp120 with T4 receptor) is proposed. Peptide structure modelling has been carried out by the previously developed method based on joint usage of the molecular mechanics algorithms and NMR spectroscopy data. To build the model, two-dimensional nuclear Overhauser effect spectroscopy data for RNase A homologous fragment 22-26 were taken from the literature. The result of the presented work was a set consisting of six types of low-energy structures with different spatial packing of the peptide main chain. All structural types have been shown to be characterized by the lack of strict determination of the side chain conformations of the amino acid residues that can be realized in a few states providing approximately equal (within the given type) stabilization of one main chain form. At the same time, despite the definite differences, all of the selected structures were characterized by the presence of two consecutive reverse polypeptide chain turns at the C-terminal pentapeptide fragment. This site is supposed to be responsible for the peptide binding with T4 receptor and the antiviral effect.
