Recognition of protein coding genes in the yeast genome based on the relative-entropy of DNA.

In this paper, a new protein coding gene-finding algorithm specific for the yeast genome at 96% accuracy is proposed. Five-fold cross-validation tests are performed to confirm the above accuracy. By the new algorithm, the number of protein coding genes in the yeast genome is re-estimated. The estimate is based on the assumption that the unknown genes have similar statistical properties to the known genes. It is found that the number of protein coding genes in the 16 yeast chromosomes is less than or equal to 5,873, significantly coincident with the widely accepted range 5,800-6,000.

[Characterization of the organic crystal DAST as a THz emitter].

Using THz time-domain spectroscopy, the home-grown organic crystal DAST and widely used high-efficient ZnTe were characterized as THz emitters. Bolometer was also used to measure the absolute energy of THz radiation from DAST and ZnTe. The refractive index and absorption coefficient of DAST were measured too. It is concluded that the home-grown DAST is a kind of high-efficiency THz material, and could become a good THz emitter and detector after the improvement in growing process.

Directed graphs of DNA sequences and their numerical characterization.

In this paper we (1) introduce a directed graphical representation of DNA primary sequences; (2) describe a scheme that transforms the directed graph of a DNA sequence into an upper triangular matrix; (3) investigate whether or not the existing matrix-based invariants of DNA sequences are compatible for the upper triangular matrix representation. The utility of our method is illustrated by an examination of the similarity between human and other seven species.

Matrine improves 2,4,6-trinitrobenzene sulfonic acid-induced colitis in mice.

Matrine is an alkaloid found in kinds of Sophora plants mainly including Sophora flavescens, Sophora alopecuroides and Sophora subprotrata. The aim of the present study was to evaluate therapeutic effects of matrine on 2,4,6-trinitrobenzene sulfonic acid (TNBS)-induced colitis in mice. Two hours following colonic instillation of TNBS, matrine with several doses was given by gastric gavage once daily for 7 days. Comparing with the 0.9% NaCl-treated mice with TNBS-induced colitis, matrine (10 and 20 mg kg(-1))-treated mice with TNBS-induced colitis were shown improvements of weight loss, macroscopic score, histological score, and myeloperoxidase (MPO) activity. Moreover, treatments with matrine (10 and 20 mg kg(-1)) decreased the up-regulated mRNA and protein levels of tumour necrosis factor-alpha (TNF-alpha) caused by TNBS. Our findings suggest that matrine improves TNBS-induced colitis in mice and the therapeutic mechanism might be related to the reduction of up-regulated colonic TNF-alpha production caused by TNBS.

'Click chemistry' on polysaccharides: a convenient, general, and monitorable approach to develop (1-->3)-beta-D-glucans with various functional appendages.

(1-->3)-beta-D-Glucans having various functional appendages (lactoside, ferrocene, pyrene, and porphyrin) can be prepared in an convenient, quantitative, and regioselective manner through regioselective bromination-azidation of curdlan to afford 6-azido-6-deoxycurdlan followed by chemoselective [3+2]-cycloadditions with various functional modules bearing a terminal alkyne group. The ability to monitor reaction conversions is an additional advantage of this synthetic approach over the conventional direct modifications on polysaccharides; the reaction can be readily monitored based on the intensity of azido peaks in the in situ attenuated total reflection infrared spectra.

Poly(diacetylene)-nanofibers can be fabricated through photo-irradiation using natural polysaccharide schizophyllan as a one-dimensional mold.

Schizophyllan interacts with various 1,4-diphenylbutadiyne derivatives to induce their chirally-twisted packing. A series of referential experiments using other polysaccharides (amylose, pullulan, dextran, etc.) and a carbohydrate-appended detergent (dodecyl-beta-d-glucopyranoside) indicates that these 1,4-diphenylbutadiyne derivatives are accommodated within a tubular cavity constructed by a helical superstructure of schizophyllan. In these 1,4-diphenylbutadiyne derivatives, 1,4-bis(p-propionamidophenyl)butadiyne can be easily polymerized through UV-irradiation, in which schizophyllan acts as a one-dimensional mold to produce the corresponding poly(diacetylene)s with fibrous morphologies. Detailed investigations on this unique approach to prepare the nanofibers revealed that it includes two individual processes, that is, 1) UV-mediated polymerization of encapsulated 1,4-bis(p-propionamidophenyl)butadiyne to produce immature nanofibers and 2) their reorganization through hydrophobic interfiber interactions into ordered nanofibers. The other 1,4-diphenylbutadiyne derivatives could not be polymerized through UV-irradiation, indicating that the p-propionamido-functionalities play substantial roles for a suitable packing of the monomer for the polymerization. The other 1,4-diphenylbutadiyne derivatives, however, can be also polymerized through gamma-ray irradiation in the presence of schizophyllan to give the corresponding poly(diacetylene)-nanofibers, emphasizing the wide applicability of the schizophyllan-based strategy for polymerization of various 1,4-diphenylbutadiyne derivatives.

Discovery of a substituted 8-arylquinoline series of PDE4 inhibitors: structure-activity relationship, optimization, and identification of a highly potent, well tolerated, PDE4 inhibitor.

The discovery and SAR of a new series of substituted 8-arylquinoline PDE4 inhibitors are herein described. This work has led to the identification of several compounds with excellent in vitro and in vivo profiles, including a good therapeutic window of emesis to efficacy in several animal models. Typical optimized compounds from this series are potent inhibitors of PDE4 (IC(50)<1nM) and also of LPS-induced TNF-alpha release in human whole blood (IC(50)<0.5microM). The same compounds are potent inhibitors of ovalbumin-induced bronchoconstriction in conscious guinea pigs (EC(50)<0.1mg/kg ip) but require a dose of about 10mg/kg po in the squirrel monkey to produce an emetic response. From this series of compounds, 23a (L-454,560) was identified as an optimized compound.

Differential expression of components of the microRNA machinery during mouse organogenesis.

MicroRNA (miRNA)-mediated gene silencing has recently emerged as a major mechanism of gene expression regulation during development in a variety of species. Little is known, however, about the presence of components of miRNA machinery in mammalian organogenesis. In this study, we report that members of the Argonaute (Ago) gene family are expressed in restricted of the day 11.5 and 14.5 embryo, including the brain, neural tube, limb, lungs, and hair follicles. In the developing lung, we found expression of Ago1 and Ago2 localized to branching regions, in distal epithelium and mesenchyme, respectively. These were sites undergoing the most dynamic changes in gene expression and rapid remodeling. We show that Ago1 transcripts are enriched in neural structures at these stages, consistent with the reported role of Drosophila Ago1 in the development of the central nervous system. Our results suggest a role for miRNAs in organogenesis.

Beta-1,3-glucan polysaccharide can act as a one-dimensional host to create novel silica nanofiber structures.

We have demonstrated that the creation of novel silica nanofibers with a uniform diameter is possible by utilizing beta-1,3-glucan polysaccharide as a one-dimensional host for monoalkoxysilane; the finding establishes that beta-1,3-glucan can act not only as a novel one-dimensional host for metal alkoxide polycondensation but also as an interface between inorganic nanofibers and functional organic molecules.

Beta-1,3-glucan polysaccharides as novel one-dimensional hosts for DNA/RNA, conjugated polymers and nanoparticles.

Beta-1,3-glucan polysaccharides have triple-stranded helical structures whose sense and pitch are comparable to those of polynucleotides. We recently revealed that the beta-1,3-glucans could interact with certain polynucleotides to form triple-stranded and helical macromolecular complexes consisting of two polysaccharide-strands and one polynucleotide-strand. This unique property of the beta-1,3-glucans has made it possible to utilize these polysaccharides as potential carriers for various functional polynucleotides. In particular, cell-uptake efficiency of the resultant polysaccharide/polynucleotide complexes was remarkably enhanced when functional groups recognized in a biological system were introduced as pendent groups. The beta-1,3-glucans can also interact with various one-dimensional architectures, such as single-walled carbon nanotubes, to produce unique nanocomposites, in which the single-walled carbon nanotubes are entrapped within the helical superstructure of beta-1,3-glucans. Various conductive polymers and gold nanoparticles are also entrapped within the helical superstructure in a similar manner. In addition, diacetylene monomers entrapped within the helical superstructure can be photo-polymerized to afford the corresponding poly(diacetylene)-nanofibers with a uniform diameter. These findings indicate that the beta-1,3-glucans are very attractive and useful materials not only in biotechnology but also in nanotechnology. These unique properties of the beta-1,3-glucans undoubtedly originate from their inherent, very strong helix-forming character which has never been observed for other polysaccharides.

Allelic heterogeneity at the serotonin transporter locus (SLC6A4) confers susceptibility to autism and rigid-compulsive behaviors.

Autism is a spectrum of neurodevelopmental disorders with a primarily genetic etiology exhibiting deficits in (1) development of language and (2) social relationships and (3) patterns of repetitive, restricted behaviors or interests and resistance to change. Elevated platelet serotonin (5-HT) in 20%-25% of cases and efficacy of selective 5-HT reuptake inhibitors (SSRIs) in treating anxiety, depression, and repetitive behaviors points to the 5-HT transporter (5-HTT; SERT) as a strong candidate gene. Association studies involving the functional insertion/deletion polymorphism in the promoter (5-HTTLPR) and a polymorphism in intron 2 are inconclusive, possibly because of phenotypic heterogeneity. Nonetheless, mounting evidence for genetic linkage of autism to the chromosome 17q11.2 region that harbors the SERT locus (SLC6A4) supports a genetic effect at or near this gene. We confirm recent reports of sex-biased genetic effects in 17q by showing highly significant linkage driven by families with only affected males. Association with common alleles fails to explain observed linkage; therefore, we hypothesized that preferential transmission of multiple alleles does explain it. From 120 families, most contributing to linkage at 17q11.2, we found four coding substitutions at highly conserved positions and 15 other variants in 5' noncoding and other intronic regions transmitted in families exhibiting increased rigid-compulsive behaviors. In the aggregate, these variants show significant linkage to and association with autism. Our data provide strong support for a collection of multiple, often rare, alleles at SLC6A4 as imposing risk of autism.

Self-assembly of supramolecular chiral insulated molecular wire.

Supramolecular chiral insulated molecular wire was constructed by self-assembly of a neutral one-dimensional schizophyllan host and a water-soluble polythiophene guest. The work presented here will not only open a door to a new application of polysaccharides but also provide an important clue to prepare stable supramolecular insulated molecular wires with one-handed helical structure.

Genetic association analysis using data from triads and unrelated subjects.

The selection of an appropriate control sample for use in association mapping requires serious deliberation. Unrelated controls are generally easy to collect, but the resulting analyses are susceptible to spurious association arising from population stratification. Parental controls are popular, since triads comprising a case and two parents can be used in analyses that are robust to this stratification. However, parental controls are often expensive and difficult to collect. In some situations, studies may have both parental and unrelated controls available for analysis. For example, a candidate-gene study may analyze triads but may have an additional sample of unrelated controls for examination of background linkage disequilibrium in genomic regions. Also, studies may collect a sample of triads to confirm results initially found using a traditional case-control study. Initial association studies also may collect each type of control, to provide insurance against the weaknesses of the other type. In these situations, resulting samples will consist of some triads, some unrelated controls, and, possibly, some unrelated cases. Rather than analyze the triads and unrelated subjects separately, we present a likelihood-based approach for combining their information in a single combined association analysis. Our approach allows for joint analysis of data from both triad and case-control study designs. Simulations indicate that our proposed approach is more powerful than association tests that are based on each separate sample. Our approach also allows for flexible modeling and estimation of allele effects, as well as for missing parental data. We illustrate the usefulness of our approach using SNP data from a candidate-gene study of psoriasis.
