Mechanism of DNA recognition at a viral replication origin.

Recognition of the DNA origin by the Epstein-Barr nuclear antigen 1 (EBNA1) protein is the primary event in latentphase genome replication of the Epstein-Barr virus, a model for replication initiation in eukaryotes. We carried out an extensive thermodynamic and kinetic characterization of the binding mechanism of the DNA binding domain of EBNA1, EBNA1452-641, to a DNA fragment containing a single specific origin site. The interaction displays a binding energy of 12.7 kcal mol-1, with 11.9 kcal mol-1 coming from the enthalpic change with a minimal entropic contribution. Formation of the EBNA1452-641.DNA complex is accompanied by a heat capacity change of -1.22 kcal mol-1 K-1, a very large value considering the surface area buried, which we assign to an unusually apolar protein-DNA interface. Kinetic dissociation experiments, including fluorescence anisotropy and a continuous native electrophoretic mobility shift assay, confirmed that two EBNA1.DNA complex conformers are in slow equilibrium; one dissociates slowly (t1/2 approximately 41 min) through an undissociated intermediate species and the other corresponds to a fast twostep dissociation route (t1/2 approximately 0.8 min). In line with this, at least two parallel association events from two populations of protein conformers are observed, with on-rates of 0.25-1.6x10(8) m-1 s-1, which occur differentially either in excess protein or DNA molecules. Both parallel complexes undergo subsequent firstorder rearrangements of approximately 2.0 s-1 to yield two consolidated complexes. These parallel association and dissociation routes likely allow additional flexible regulatory events for site recognition depending on site availability according to nucleus environmental conditions, which may lock a final recognition event, dissociate and re-bind, or slide along the DNA.

Ligand-induced thermostability in proteins: thermodynamic analysis of ANS-albumin interaction.

A comparative thermodynamic study of the interaction of anilinonaphthalene sulfonate (ANS) derivatives with bovine serum albumin (BSA) was performed by using differential scanning calorimetry (DSC) and isothermal titration calorimetry (ITC). The chemically related ligands, 1,8-ANS and 2,6-ANS, present a similar affinity for BSA with different binding energetics. The analysis of the binding driving forces suggests that not only hydrophobic effect but also electrostatic interactions are relevant, even though they have been extensively used as probes for non-polar domains in proteins. Ligand association leads to an increase in protein thermostability, indicating that both dyes interact mainly with native BSA. ITC data show that 1,8-ANS and 2,6-ANS have a moderate affinity for BSA, with an association constant of around 1-9x10(5) M(-1) for the high-affinity site. Ligand binding is disfavoured by conformational entropy. The theoretical model used to simulate DSC data satisfactorily reproduces experimental thermograms, validating this approach as one which provides new insights into the interaction between one or more ligands with a protein. By comparison with 1,8-ANS, 2,6-ANS appears as a more "inert" probe to assess processes which involve conformational changes in proteins.

[2,6-Bis(1H-benzimidazol-2-yl-kappaN3)pyridine-kappaN](dimethylformamide-kappaO)(thiosulfato-kappa2O,S)nickel(II) monohydrate.

The structure of the title compound, [Ni(ths)(bbip)(dmf)].H(2)O [ths is thiosulfate, S(2)O(3); bbip is 2,6-bis(1H-benzimidazol-2-yl)pyridine, C(21)H(13)N(5); and dmf is dimethylformamide, C(3)H(7)NO], is monomeric, with the nickel ion octahedrally surrounded by an N,N',N"-tridentate bbip molecule, an S,O-bidentate ths molecule and an O-monodentate dmf molecule. The H atoms of the hydration water molecule and the amino groups of bbip are involved in hydrogen bonding and determine a spatial organization of broad layers parallel to (001), which are connected by weak interactions.

Two hydrates of 2,6-bis(1H-benzimidazol-2-yl)pyridine.

The structures of the mono- and sesquihydrates of 2,6-bis(1H-benzimidazol-2-yl)pyridine (bbip) are reported. Phase (I), C(19)H(13)N(5).H(2)O, has one water and one bbip molecule in the asymmetric unit, while phase (II), C(19)H(13)N(5).1.5H(2)O, has three water molecules and two bbip molecules in the asymmetric unit. The compounds exhibit very similar molecular geometries but different packing organizations, which result from intricate hydrogen-bonding schemes.

Bis(1,10-phenanthroline)(thiosulfato)manganese(II) methanol solvate and catena-poly[[diaqua(2,9-dimethyl-1,10-phenanthroline)manganese(II)]-mu-thiosulfato].

The structure of bis(1,10-phenanthroline-kappa(2)N,N')(thiosulfato-kappa(2)O:S)manganese(II) methanol solvate, [Mn(S(2)O(3))(C(12)H(8)N(2))(2)].CH(3)OH, is made up of Mn(2+) centers coordinated to two bidentate phenanthroline (phen) groups and an S,O-chelating thiosulfate anion, forming monomeric entities. The structure of catena-poly[[diaqua(2,9-dimethyl-1,10-phenanthroline-kappa(2)N,N')manganese(II)]-mu-thiosulfato-kappa(2)O:S], [Mn(S(2)O(3))(C(14)H(12)N(2))(H(2)O)(2)](n), is polymeric, consisting of Mn(dmph)(H(2)O)(2) units (dmph is 2,9-dimethyl-1,10-phenanthroline) linked by thiosulfate anions acting in an S,O-chelating manner.

Two nickel complexes stabilized by nitrate counter-ions.

Two new nickel nitrates, diaquabis(3,4,7,8-tetramethyl-1,10-phenanthroline-kappa2N,N')nickel(II) dinitrate methanol solvate, [Ni(C(16)H(16)N(2))(2)(H(2)O)(2)](NO(3))(2) x CH(4)O, (I), and triaqua[2,4,6-tris(2-pyridyl)-1,3,5-triazine-kappa3N1,N2,N6]nickel(II) dinitrate trihydrate, [Ni(C(18)H(12)N(6))(H(2)O)(3)](NO(3))(2) x 3H(2)O, (II), are reported. In both structures, the cation is octahedrally coordinated, to two bidentate 3,4,7,8-tetramethyl-1,10-phenanthroline (tmp) and two water molecules in (I), and to one tridentate 2,4,6-tris(2-pyridyl)-1,3,5-triazine (tpt) and three water molecules in (II). Both structures are stabilized by extensive hydrogen-bonding interactions.
