TFPI-high myofibroblast states and a meta-program-related five-gene prognostic signature in breast cancer.

Intratumoral heterogeneity and tumor-microenvironment interactions limit prognostic stratification in breast cancer, but the prognostic relevance and cellular context of recurrent transcriptional meta-programs remain unclear. We aimed to derive a meta-program-related prognostic signature and characterize its component transcripts at single-cell resolution. Six paired institutional tumors and adjacent non-tumor tissues served as a proof-of-concept comparison. Univariable Cox screening and least absolute shrinkage and selection operator Cox regression were used to derive a five-gene score from a prespecified meta-program-related candidate set in The Cancer Genome Atlas Breast Invasive Carcinoma (TCGA-BRCA) training cohort; the score was tested internally and assessed in GSE20685 using fixed coefficients and cohort-specific median cutoffs. GSE161529 single-cell transcriptomic data were used to map signature transcripts across 136,526 quality-controlled cells, while donor-aware pseudobulk analysis compared upper- and lower-quartile TFPI expression states in annotated myofibroblasts. The score comprised TCN1, FOXJ1, PIGR, SLAIN1, and TFPI and was associated with overall survival in the training, testing, and external cohorts, with concordance indices of 0.782, 0.756, and 0.721, respectively. TFPI transcripts were detected across endothelial, fibroblast, and myofibroblast compartments. TFPI-high myofibroblasts showed transcriptional enrichment of extracellular matrix and collagen fibril organization, transforming growth factor beta signaling, epithelial-mesenchymal transition, and myogenesis, together with lower oxidative phosphorylation and fatty acid metabolism programs. In bulk TCGA-BRCA tissue, TFPI expression correlated positively with stromal (r&#xa0;= 0.48), immune (r&#xa0;= 0.25), and composite microenvironment scores (r&#xa0;= 0.40; all p&#xa0;< 0.001). These findings identify a hypothesis-generating five-gene bulk-tissue prognostic signature and an expression-associated TFPI-high myofibroblast state but do not establish a discrete lineage, the cellular source of bulk TFPI, a TFPI-dependent mechanism, or clinical utility. Independent prospective cohorts, spatial and protein-level validation, and functional perturbation studies are required.

Mechanistic study of precursor evolution in colloidal group II-VI semiconductor nanocrystal synthesis.

The molecular mechanism of precursor evolution in the synthesis of colloidal group II-VI semiconductor nanocrystals was studied using 1H, 13C, and 31P NMR spectroscopy and mass spectrometry. Tri-n-butylphosphine chalcogenides (TBPE; E = S, Se, Te) react with an oleic acid complex of cadmium or zinc (M-OA; M = Zn, Cd) in a noncoordinating solvent (octadecene (ODE), n-nonane-d20, or n-decane-d22), affording ME nanocrystals, tri-n-butylphosphine oxide (TBPO), and oleic acid anhydride ((OA)2O). Likewise, the reaction between trialkylphosphine selenide and cadmium n-octadecylphosphonic acid complex (Cd-ODPA) in tri-n-octylphosphine oxide (TOPO) produces CdSe nanocrystals, trialkylphosphine oxide, and anhydrides of n-octadecylphosphonic acid. The disappearance of tri-n-octylphosphine selenide in the presence of Cd-OA and Cd-ODPA can be fit to a single-exponential decay (kobs = (1.30 +/- 0.08) x 10-3 s-1, Cd-ODPA, 260 degrees C, and kobs = (1.51 +/- 0.04) x 10-3 s-1, Cd-OA, 117 degrees C). The reaction approaches completion at 70-80% conversion of TOPSe under anhydrous conditions and 100% conversion in the presence of added water. Activation parameters for the reaction between TBPSe and Cd-OA in n-nonane-d20 were determined from the temperature dependence of the TBPSe decay over the range of 358-400 K (deltaH++ = 62.0 +/- 2.8 kJ.mol-1, deltaS++ = -145 +/- 8 J.mol-1.K-1). A reaction mechanism is proposed where trialkylphsophine chalcogenides deoxygenate the oleic acid or phosphonic acid surfactant to generate trialkylphosphine oxide and oleic or phosphonic acid anhydride products. Results from kinetics experiments suggest that cleavage of the phosphorus chalcogenide double bond (TOP=E) proceeds by the nucleophilic attack of phosphonate or oleate on a (TOP=E)-M complex, generating the initial M-E bond.

Propagation theories of arbitrary-order correlations of partially coherent electromagnetic fields based on separated-coordinate mode decomposition.

Theories to calculate the propagation of arbitrary-order correlations of stationary or nonstationary partially coherent electromagnetic fields are proposed. The theories are based on separated-coordinate mode decomposition, and can make the well-developed propagation theories of fully coherent electromagnetic fields applicable to partially coherent electromagnetic fields governed by linear Maxwell equations. The validity of the theories is illustrated by an example.

Chemical functionalization of carbon nanotubes by carboxyl groups on stone-wales defects: a density functional theory study.

Chemical functionalization of carbon nanotubes with Stone-Wales (SW) defects by carboxyl (COOH) groups is investigated by density functional calculations. Due to the localized donor states induced by the SW defect, the binding of the COOH group with the defective carbon nanotube is stronger than that with the perfect one. A quasi-tetrahedral bonding configuration of carbon atoms, indicating sp3 hybrid bonding, is formed in the adsorption site. The charge distribution analysis shows that, in comparison with benzoic acid, the localized or delocalized pi states on the nanotube would affect the polarities of chemical bonds of the COOH group without losing the acidity. Furthermore, it is found that the double-adsorption system (two COOH groups are respectively adsorbed on two individual carbon atoms of the SW defect) is more energetically favorable than the monoadsorption one. The adsorption of COOH groups leads to a significant change of the electronic states around the Fermi level, which is advantageous for the electrical conductivity. The functionalization by introducing functional groups on the topological defects provides a pathway for applications of carbon nanotubes in chemical sensors and nanobioelectronics.

Structural, electronic, and magnetic properties of manganese-doped Zn12O12 clusters: a first-principles study.

A first-principles study has been performed to evaluate the structural, electronic, and magnetic properties of Zn(12)O(12) clusters doped with one or two Mn atoms. The substitutional, exohedral, and endohedral dopings are taken into account. For the monodoped clusters, the substitutional isomer is most energetically favorable, and an exohedral isomer may appear as a low-lying metastable state. All isomers present 5 mu(B) magnetic moment that is mainly contributed by the Mn-3d component. For the bidoped clusters, the antiferromagnetic state is degenerate with the ferromagnetic state at larger Mn-Mn distance (>5 A), while it is more energetically favorable at smaller Mn-Mn distance. Thus, the cohesion of bidoped isomer is sensitive to the magnetic coupling or chemical bonding. The endohedral bidoped isomer is found to be a stable local minimum, and the direct Mn-Mn interaction causes the reduction of local magnetic moment of Mn to about 4 mu(B).

Design and experimental test of diffractive superresolution elements.

By using previously established methods based on linear programming (MLP), we design and fabricate two types of diffractive superresolution element (DSE). The structure parameters and superresolution performances of the fabricated DSEs are tested. The test results agree well with the design results and are applicable to a writable or a read-only optical disk. Thus the application validity of the MLP is experimentally verified.

Electric-field-assisted assembly of perpendicularly oriented nanorod superlattices.

We observe the assembly of CdS nanorod superlattices by the combination of a DC electric field and solvent evaporation. In each electric-field (1 V/microm) assisted assembly, CdS nanorods (5 nm x 30 nm) suspended initially in toluene were observed to align perpendicular to the substrate. Azimuthal alignment along the nanorod crystal faces and the presence of stacking faults indicate that both 2D and 3D assemblies were formed by a process of controlled super crystal growth.

Pulse compression beyond the Fourier-transform limit.

Theories of a technique for compression of an ultrashort femtosecond laser pulse beyond its Fourier-transform limit based on the pulse shaping technique are proposed. The technique is called superresolution in time domain (STD). Global optimization theories for the design of a mask to modulate the spectrum of an input pulse to obtain a STD output pulse are proposed. Several design examples illustrate the feasibility of STD. Some fundamental limits of STD are also provided.

Optical superresolution of focused partially spatially coherent laser beams.

We report design theories of a diffractive superresolution element (DSE) to implement optical superresolution of focused partially spatially coherent laser beams. The design problem of the DSE can be transformed into a problem of linear programming to obtain a globally optimal solution. By using the design theories, some fundamental limits of optical superresolution of focused partially spatially coherent laser beams are proposed, and several design examples are provided. As expected, both the fundamental limits and the design examples show that worse spatial coherence will cause worse superresolution performance. The design theories provide a design approach with partially coherent beams and may be useful for other design problems under partially coherent illumination.

Propagation theories of partially coherent electromagnetic fields based on coherent or separated-coordinate mode decomposition.

Propagation theories of partially coherent electromagnetic fields based on coherent mode decomposition or separated-coordinate mode decomposition are proposed. With the proposed propagation theories, various powerful theories for the propagation of fully coherent electromagnetic fields can be used for the propagation of partially coherent electromagnetic fields. The proposed theories are applicable to any propagation problem of partially coherent electromagnetic fields governed by linear Maxwell equations. Some examples are provided to illustrate the validity of the proposed theories.

Design theories and performance limits of diffractive superresolution elements with the highest sidelobe suppressed.

For the application of optical data storage, theories that we present can be used to design a diffractive super-resolution element (DSE) with the highest sidelobe suppressed. A globally optimal solution among general hybrid-type filters can be solved through linear programming. The obtained globally optimal performances set the exact performance limits of a general hybrid-type DSE with the highest sidelobe suppressed. A comparison of our design theories and the previous design methods shows the advantages of the former.

Broadband polarizing beam splitter based on the form birefringence of a subwavelength grating in the quasi-static domain.

We propose a novel broadband polarizing beam splitter with a compact sandwich structure that has a subwavelength grating in the quasi-static domain as the filling. The design is based on effective-medium theory an anisotropic thin-film theory, and the performance is investigated with rigorous coupled-wave theory. The design results show that the structure can provide a high polarization extinction ratio in a broad spectral range.

Design of three-dimensional superresolution filters and limits of axial optical superresolution.

Theories to design a three-dimensional superresolution filter (TDSF) for confocal microscopy are proposed that can obtain a globally optimal solution through linear programming. The designed TDSF is proved to be a phase-only element introducing a phase delay of 0 or pi. Five design examples of the TDSF are presented to demonstrate the validity of these theories, Regardless of transverse superresolution, a curve of Seu(Ga+/-) defined as the maximum value of Strehl ratio S under the axial resolving power of Ga+/- is calculated to set the fundamental limits of axial optical superresolution. Finally, what is to our knowledge a novel analytic expression of Seu(Ga+/-) is deduced.

Theories for the design of a hybrid refractive-diffractive superresolution lens with high numerical aperture.

By geometrical optics and the Rayleigh-Sommerfeld diffraction formula, theories for the design of a hybrid refractive-diffractive superresolution lens (HRDSL) with high numerical aperture are constructed. Differences between the profile of the diffractive superresolution element (DSE) with high numerical aperture and that with low numerical aperture are indicated. Optimization theory can obtain a globally optimal solution through a linear programming much more simplified than the corresponding one in Liu et al. [J. Opt. Soc. Am. A 19, 2185 (2002)]. The rules of the structure of the designed DSE are both theoretically proved and numerically verified. Comparison of this optimization theory with the other design theories and examples of designing the HRDSL with high numerical aperture are provided. Last, some limits of optical superresolution with high numerical aperture are set and compared with those for low numerical aperture.

Rigorous electromagnetic design of finite-aperture diffractive optical elements by use of an iterative optimization algorithm.

We propose a rigorous electromagnetic design of two-dimensional and finite-aperture diffractive optical elements (DOEs) that employs an effective iterative optimization algorithm in conjunction with a rigorous electromagnetic computational model: the finite-difference time-domain method. The iterative optimization process, the finite-difference time-domain method, and the angular spectrum propagation method are discussed in detail. Without any approximation based on the scalar theory, the algorithm can produce rigorous design results, both numerical and graphical, with fast convergence, reasonable computational cost, and good design quality. Using our iterative algorithm, we designed a diffractive cylindrical lens and a 1-to-2-beam fanner for normal-incidence TE-mode illumination, thus showing that the optimization algorithm is valid and competent for rigorously designing diffractive optical elements. Concerning the problem of fabrication, we also evaluated the performance of the DOE when the DOE profile is discrete.

Theories for the design of diffractive superresolution elements and limits of optical superresolution.

We suggest using the theory of linear programming to design diffractive superresolution elements if the upper bound of the intensity distribution on the input plane is restricted, and using variation theory of functional or wide-sense eigenvalue theory of matrix if the upper bound of the radiation flux through the input plane is restricted. Globally optimal solutions can be obtained by each of these theories. Several rules of the structure and the superresolution performance of diffractive superresolution elements are provided, which verify the validity of these theories and set some limits of optical superresolution.
