Analysis of genetic differences underlying chilling stress tolerance using whole genome Re-Sequencing in walnut (Juglans regia L.).

Walnut (Juglans regia L.) is prized worldwide for both its nutritional value and economic importance, yet it remains vulnerable to cold stress, with significant differences in tolerance among varieties. This study combined physiological analyses with whole-genome resequencing (WGS) to evaluate the cold stress responses of two varieties, &#x2018;Qingxiang&#x2019; and &#x2018;Liaoning No.8&#x2019;. Under chilling stress (0&#xa0;&#xb0;C), we measured electrolyte leakage and antioxidant enzyme activity, applying both exogenous methyl jasmonate (MeJA) and the jasmonate inhibitor DIECA. Genomic variations were analyzed using WGS. Results showed that &#x2018;Liaoning No.8&#x2019; exhibited superior cold tolerance. Application of MeJA reduced electrolyte leakage by 37% and MDA accumulation by 52% on average, whereas DIECA exacerbated stress-related damage. WGS achieved 16.24&#x2013;16.26&#xd7; coverage and identified 2.73&#x2013;2.78&#xa0;million SNPs, 378&#x2013;382k InDels, 25&#x2013;26k SVs, and 7.2&#x2013;7.9k CNVs. Twenty genes containing sequence variants showed transcriptional responses under cold stress that were significantly correlated with mutation density (r&#x2009;=&#x2009;0.62, P&#x2009;<&#x2009;0.01). One gene, XM_018985465.2, which lacked SNPs in &#x2018;Liaoning No.8&#x2019;, was expressed 4.2 times more in this variety, suggesting cis-regulatory influence. These findings highlight the role of jasmonic acid signaling in enhancing cold tolerance in walnut and offer genomic insights into its underlying adaptive mechanisms.

Analysis of ultraviolet absorption spectrum of Chinese herbal medicine-Cortex Fraxini by double ANN.

A fast, accurate and convenient method for the simultaneous determination of multi-component in the Chinese herbal medicine was proposed by using ultraviolet absorption spectrum. In this method, dummy components were added to training sample, and a double artificial neural network (DANN) that has the function of high self-revision and self-simulation was used. Effect of other interference components could be eliminated by adjusting concentration of dummy components. Therefore, the accuracy of concentration prediction for multi-component in the complicated Chinese herbal medicine was improved. It has been realized that two effective components of Cortex Fraxini, aesculin and aesculetin, were simultaneously determined, without any separation. The predicted accuracy was 92% within the permitted relative errors. The measurement precisions of the aesculin and aesculetin were 0.37% and 1.5%, respectively.

Inhibition of the mitotic kinesin Eg5 up-regulates Hsp70 through the phosphatidylinositol 3-kinase/Akt pathway in multiple myeloma cells.

The microtubule-dependent motor protein Eg5 plays a critical role in spindle assembly and maintenance in mitosis. Herein we show that the suppression of Eg5 by a specific inhibitor arrested mitosis, induced apoptosis, and up-regulated Hsp70 in human multiple myeloma cells. Mechanistically, Hsp70 induction occurred at the transcriptional level via a cis-regulatory DNA element in Hsp70 promoter and was mediated by the phosphatidylinositol 3-kinase/Akt pathway. Eg5 inhibitor-mediated Hsp70 up-regulation is cytoprotective because blocking Hsp70 induction directly by antisense or small interfering RNA or indirectly by inhibiting the phosphatidylinositol 3-kinase/Akt pathway significantly increased Eg5 inhibitor-induced apoptosis. Furthermore, a farnesyltransferase inhibitor interacted synergistically with the Eg5 inhibitor in inducing apoptosis through disrupting the Akt/Hsp70 signaling axis. These findings provide the first evidence for Eg5 inhibitor activity in hematologic malignancy and identify Hsp70 up-regulation as a critical mechanism responsible for modulating myeloma cell sensitivity to Eg5 inhibitors. In addition, these findings suggest that a combination of Eg5 inhibitors with agents abrogating Hsp70 induction would be useful for myeloma therapy in the clinic.

Effect of iodine addition on solid-state electrolyte LiI/3-hydroxypropionitrile (1:4) for dye-sensitized solar cells.

It was observed that the ionic conductivity of the solid-state electrolyte LiI/3-hydroxypropionitrile (HPN) = 1:4 (molar ratio) decreased dramatically with increasing iodine (I(2)) concentration, which differs from the conduction behavior of the Grotthuss transport mechanism observed in liquid or gel electrolytes. The short-circuit photocurrent density (J(sc)) of the dye-sensitized solar cell (DSSC) based on this electrolyte system increases with increasing I(2) concentration until LiI/I(2) is 1:0.05 (molar ratio). Beyond this limitation, the J(sc) decreases. At low I(2) concentrations (I(2)/LiI < or = 0.05), the J(sc) is mainly affected by the diffusion of I(3)(-). An increase of the I(2) concentration leads to the enhancement of the diffusion of I(3)(-) and an increase of the J(sc). At high I(2) concentrations (I(2)/LiI > 0.05), the factors, including the increased light absorption by the I(3)(-), the increased recombination of electrons at the photoanode with I(3)(-), and the reduced ionic conductivity of the electrolyte, lead to a decrease of J(sc). At the same time, the open-circuit voltage (V(oc)) of the DSSC decreases monotonically with the ratio of I(2)/LiI due to increased dark current in the DSSC. The increased absorption of visible light by the electrolyte, the enhanced dark current, and the reduced ionic conductivity of the electrolyte contribute to the performance variation of the corresponding solid-state DSSC with increasing I(2) concentration.

Effect of temperature on dynamic rheological behavior of discontinuous cubic liquid crystal.

The dynamic rheological properties of discontinuous cubic liquid crystal, formed by nonionic surfactant C(12-14)E(12), were investigated in the discrete and continuous patterns of raising temperature. In the discrete pattern, the discontinuous cubic phase appears in two types of viscoelastic behaviors under the melting points of cubic phase: elastic gel and viscoelastic liquid. When the discontinuous cubic phase begins to melt, it has the weak polymer-like viscoelasticity. Temperature and shear frequency have completely different effects on the ratio of viscous and elastic components of samples in these three states. At low temperature, the samples dominate in elasticity and temperature and shear frequency has hardly any effect on viscoelasticity. At moderate temperature, its ratio of viscous and elastic components increases with increasing temperature and decreasing shear frequency. At the vicinity of the melting point of cubic liquid crystal, the cubic liquid crystal appears to have almost equaled viscous and elastic component; shear has obvious effect on the ratio of viscoelasticity at low frequency. The results from the continuous pattern of raising temperature are consistent with those from the discrete pattern.

A proteome reference map and proteomic analysis of Bifidobacterium longum NCC2705.

A comprehensive proteomic study was carried out to identify and characterize proteins expressed by Bifidobacterium longum NCC2705. A total of 708 spots representing 369 protein entries were identified by MALDI-TOF-MS and/or ESI-MS/MS. Isoelectric point values estimated by gel electrophoresis matched closely with their predicted ones, although some discrepancies exist suggesting that post-translational protein modifications might be common in B. longum. The identified proteins represent 21.4% of the predicted 1727 ORFs in the genome and correspond to 30% of the predicted proteome. Moreover 95 hypothetical proteins were experimentally identified. This is the first compilation of a proteomic reference map for the important probiotic organism B. longum NCC2705. The study aimed to define a number of cellular pathways related to important physiological processes at the proteomic level. Proteomic comparison of glucose- and fructose-grown cells revealed that fructose and glucose are catabolized via the same degradation pathway. Interestingly the sugar-binding protein specific to fructose (BL0033) and Frk showed higher levels of expression in cells grown on fructose than on glucose as determined by semiquantitative RT-PCR. BL0033 time course and concentration experiments showed that the induction time and fructose concentration correlates to increased expression of BL0033. At the same time, an ABC (ATP-binding cassette) transporter ATP-binding protein (BL0034) was slightly up-regulated in cells grown on fructose compared with glucose. All of the above results suggest that the uptake of fructose into the cell may be conducted by a specific transport system in which BL0033 might play an important role.

Proteome analysis of up-regulated proteins in the rat spinal cord induced by transection injury.

The inability of the CNS to regenerate in adult mammals propels us to reveal associated proteins involved in the injured CNS. In this paper, either thoracic laminectomy (as sham control) or thoracic spinal cord transection was performed on male adult rats. Five days after surgery, the whole spinal cord tissue was dissected and fractionated into water-soluble (dissolved in Tris buffer) and water-insoluble (dissolved in a solution containing chaotropes and surfactants) portions for 2-DE. Protein identification was performed by MS and further confirmed by Western blot. As a result, over 30 protein spots in the injured spinal cord were shown to be up-regulated no less than 1.5-fold. These identified proteins possibly play various roles during the injury and repair process and may be functionally categorized as several different groups, such as stress-responsive and metabolic changes, lipid and protein degeneration, neural survival and regeneration. In particular, over-expression of 11-zinc finger protein and glypican may be responsible for the inhibition of axonal growth and regeneration. Moreover, three unknown proteins with novel sequences were found to be up-regulated by spinal cord injury. Further characterization of these molecules may help us come closer to understanding the mechanisms that underlie the inability of the adult CNS to regenerate.

Solid-state composite electrolyte LiI/3-hydroxypropionitrile/SiO2 for dye-sensitized solar cells.

A new compound, LiI(3-hydroxypropionitrile)(2), is reported here. According to its single-crystal structure (C2/c), this compound has 3-D transporting paths for iodine. Further ab initio calculation shows that the activation energy for diffusion of iodine (0.73 eV) is much lower than that of lithium ion (8.39 eV) within the lattice. Such a mono-ion transport feature is favorable as solid electrolyte to replace conventional volatile organic liquid electrolytes used in dye-sensitized solar cells (DSSC). LiI and 3-hydroxypropionitrile (HPN) can form a series of solid electrolytes. The highest ambient conductivity is 1.4 x 10(-)(3) S/cm achieved for LiI(HPN)(4). However, it tends to form large crystallites and leads to poor filling and contact within porous TiO(2) electrodes in DSSC. Such a drawback can be greatly improved by introducing micrometer-sized and nanosized SiO(2) particles into the solid electrolyte. It is helpful not only in enhancing the conductivity but also in improving the interfacial contact greatly. Consequently, the light-to-electricity conversion efficiency of 5.4% of a DSSC using LiI(HPN)(4)/15 wt % nano-SiO(2) was achieved under AM 1.5 simulated solar light illumination. Due to the low cost, easy fabrication, and relatively high conversion efficiency, the DSSC based on this new solid-state composite electrolyte is promising for practical applications.

Antibody responses to individual proteins of SARS coronavirus and their neutralization activities.

A novel coronavirus, the severe acute respiratory syndrome (SARS) coronavirus (SARS-CoV), was identified as the causative agent of SARS. The profile of specific antibodies to individual proteins of the virus is critical to the development of vaccine and diagnostic tools. In this study, 13 recombinant proteins associated with four structural proteins (S, E, M and N) and five putative uncharacterized proteins (3a, 3b, 6, 7a and 9b) of the SARS-CoV were prepared and used for screening and monitoring their specific IgG antibodies in SARS patient sera by protein microarray. Antibodies to proteins S, 3a, N and 9b were detected in the sera from convalescent-phase SARS patients, whereas those to proteins E, M, 3b, 6 and 7a were undetected. In the detectable specific antibodies, anti-S and anti-N were dominant and could persist in the sera of SARS patients until week 30. Among the rabbit antisera to recombinant proteins S3, N, 3a and 9b, only anti-S3 serum showed significant neutralizing activity to the SARS-CoV infection in Vero E6 cells. The results suggest (1) that anti-S and anti-N antibodies are diagnostic markers and in particular that S3 is immunogenic and therefore is a good candidate as a subunit vaccine antigen; and (2) that, from a virus structure viewpoint, the presence in some human sera of antibodies reacting with two recombinant polypeptides, 3a and 9b, supports the hypothesis that they are synthesized during the virus cycle.

Use of the COOH portion of the nucleocapsid protein in an antigen-capturing enzyme-linked immunosorbent assay for specific and sensitive detection of severe acute respiratory syndrome coronavirus.

Antibody detection with a recombinant COOH portion of the severe acute respiratory syndrome (SARS) coronavirus nucleocapsid (N) protein, N13 (amino acids 221 to 422), was demonstrated to be more specific and sensitive than that with the full-length N protein, and an N13-based antigen-capturing enzyme-linked immunosorbent assay providing a convenient and specific test for serodiagnosis and epidemiological study of SARS was developed.

Protein microarray for profiling antibody responses to Yersinia pestis live vaccine.

A protein microarray representing 149 Yersinia pestis proteins was developed to profile antibody responses in EV76-immunized rabbits. Antibodies to 50 proteins were detected. There are 11 proteins besides F1 and V antigens to which the predominant antibody response occurred, and these proteins show promise for further evaluation as candidates for subunit vaccines and/or diagnostic antigens.

Molecular evolution analysis and geographic investigation of severe acute respiratory syndrome coronavirus-like virus in palm civets at an animal market and on farms.

Massive numbers of palm civets were culled to remove sources for the reemergence of severe acute respiratory syndrome (SARS) in Guangdong Province, China, in January 2004, following SARS coronavirus detection in market animals. The virus was identified in all 91 palm civets and 15 raccoon dogs of animal market origin sampled prior to culling, but not in 1,107 palm civets later sampled at 25 farms, spread over 12 provinces, which were claimed to be the source of traded animals. Twenty-seven novel signature variation residues (SNVs) were identified on the spike gene and were analyzed for their phylogenetic relationships, based on 17 sequences obtained from animals in our study and from other published studies. Analysis indicated that the virus in palm civets at the live-animal market had evolved to infect humans. The evolutionary starting point was a prototype group consisting of three viral sequences of animal origin. Initially, seven SNV sites caused six amino acid changes, at positions 147, 228, 240, 479, 821, and 1080 of the spike protein, to generate low-pathogenicity viruses. One of these was linked to the first SARS patient in the 2003-2004 period. A further 14 SNVs caused 11 amino acid residue changes, at positions 360, 462, 472, 480, 487, 609, 613, 665, 743, 765, and 1163. The resulting high-pathogenicity groups were responsible for infections during the so-called early-phase epidemic of 2003. Finally, the remaining six SNVs caused four amino acid changes, at positions 227, 244, 344, and 778, which resulted in the group of viruses responsible for the global epidemic.

Fast simultaneous determination of niobium and tantalum by Kalman Filter analysis with flow injection chemiluminescence method.

A fast and highly efficient Kalman Filter analysis-flow injection chemiluminescence (FI-CL) method was developed to simultaneously determine trace amounts of niobium and tantalum in geological samples. The method, without the boring process of separation and dear instruments, is suitable for field scene analysis. The mixed chemiluminescence kinetic curve was analyzed by a Kalman Filter (KF) in this method to realize the simultaneous determination of niobium and tantalum. Possible interference elements in the determination were investigated. Under the selected conditions, the detection limits (3sigma, n = 11) of niobium(V) and tantalum(V) were 2.1 x 10(-3) microg g(-1) and 4.0 x 10(-3) microg g(-1), respectively, and the relative standard deviations were 4.9% and 3.3% (n = 9). The method was applied to the determination of niobium and tantalum in geological samples with satisfactory results.

SARS-CoV infection in a restaurant from palm civet.

Epidemiologic investigations showed that 2 of 4 patients with severe acute respiratory syndrome (SARS) identified in the winter of 2003-2004 were a waitresss at a restaurant in Guangzhou, China, that served palm civets as food and a customer who ate in the restaurant ashort distance from animal cages. All 6 palm civets at the restaurant were positive for SARS-associated coronavirus (SARS-CoV). Partial spike (S) gene sequences of SARS-CoV from the 2 patients were identical to 4 of 5 Sgene viral sequences from palm civets. Phylogenetic analysis showed that SARS-CoV from palm civets in the restaurant was most closely related to animal isolates. SARS cases at the restaurant were the result of recent interspecies transfer from the putative palm civet reservoir, and not the result of continued circulation of SARS-CoV in the human population.

Attenuation of SARS coronavirus by a short hairpin RNA expression plasmid targeting RNA-dependent RNA polymerase.

Severe acute respiratory syndrome (SARS) is a highly contagious and sometimes a lethal disease, which spread over five continents in 2002-2003. Laboratory analysis showed that the etiologic agent for SARS is a new type of coronavirus. Currently, there is no specific treatment for this disease. RNA interference (RNAi) is a recently discovered antiviral mechanism in plant and animal cells that induces a specific degradation of double-stranded RNA. Here, we provide evidences that RNAi targeting at coronavirus RNA-dependent RNA polymerase (RDRP) using short hairpin RNA (shRNA) expression plasmids can specifically inhibit expression of extraneous coronavirus RDRP in 293 and HeLa cells. Moreover, this construct significantly reduced the plaque formation of SARS coronaviruses in Vero-E6 cells. The data may suggest a new approach for treatment of SARS patients.

Antigenicity analysis of different regions of the severe acute respiratory syndrome coronavirus nucleocapsid protein.

BACKGROUND: The widespread threat of severe acute respiratory syndrome (SARS) to human health has made urgent the development of fast and accurate analytical methods for its early diagnosis and a safe and efficient antiviral vaccine for preventive use. For this purpose, we investigated the antigenicity of different regions of the SARS coronavirus (SARS-CoV) nucleocapsid (N) protein. METHODS: The cDNA for full-length N protein and its various regions from the SARS-CoV was cloned and expressed in Escherichia coli. After purification, all of the protein fragments were printed on glass slides to fabricate a protein microarray and then probed with the sera from SARS patients to determine the reactivity of these protein fragments. RESULTS: The full-length protein and two other fragments reacted with all 52 sera tested. Four important regions with possible epitopes were identified and named as EP1 (amino acids 51-71), EP2 (134-208), EP3 (249-273), and EP4 (349-422), respectively. EP2 and EP4 possessed linear epitopes, whereas EP1 and EP2 were able to form conformational epitopes that could react with most (>80%) of the tested sera. EP3 and EP4 also formed conformational epitopes, and antibodies against these epitopes existed in all 52 of the sera tested. CONCLUSION: The N protein is a highly immunogenic protein of the SARS-CoV. Conformational epitopes are important for this protein, and antigenicity of the COOH terminus is higher than that of the NH(2) terminus. The N protein is a potential diagnostic antigen and vaccine candidate for SARS-CoV.
