FLAME, a novel fuzzy clustering method for the analysis of DNA microarray data.

BACKGROUND: Data clustering analysis has been extensively applied to extract information from gene expression profiles obtained with DNA microarrays. To this aim, existing clustering approaches, mainly developed in computer science, have been adapted to microarray data analysis. However, previous studies revealed that microarray datasets have very diverse structures, some of which may not be correctly captured by current clustering methods. We therefore approached the problem from a new starting point, and developed a clustering algorithm designed to capture dataset-specific structures at the beginning of the process. RESULTS: The clustering algorithm is named Fuzzy clustering by Local Approximation of MEmbership (FLAME). Distinctive elements of FLAME are: (i) definition of the neighborhood of each object (gene or sample) and identification of objects with "archetypal" features named Cluster Supporting Objects, around which to construct the clusters; (ii) assignment to each object of a fuzzy membership vector approximated from the memberships of its neighboring objects, by an iterative converging process in which membership spreads from the Cluster Supporting Objects through their neighbors. Comparative analysis with K-means, hierarchical, fuzzy C-means and fuzzy self-organizing maps (SOM) showed that data partitions generated by FLAME are not superimposable to those of other methods and, although different types of datasets are better partitioned by different algorithms, FLAME displays the best overall performance. FLAME is implemented, together with all the above-mentioned algorithms, in a C++ software with graphical interface for Linux and Windows, capable of handling very large datasets, named Gene Expression Data Analysis Studio (GEDAS), freely available under GNU General Public License. CONCLUSION: The FLAME algorithm has intrinsic advantages, such as the ability to capture non-linear relationships and non-globular clusters, the automated definition of the number of clusters, and the identification of cluster outliers, i.e. genes that are not assigned to any cluster. As a result, clusters are more internally homogeneous and more diverse from each other, and provide better partitioning of biological functions. The clustering algorithm can be easily extended to applications different from gene expression analysis.

Photophysical properties of diphenyl-2,3-dihydroxychlorin and diphenylchlorin.

The photophysical properties of 5,15-diphenyl-2,3-dihydroxychlorin (DPCOH) and 5,15-diphenyl-chlorin (DPC) in organic solution were studied. Absorption, fluorescence, triplet state and photobleaching experiments are reported. The ground states of both compounds show strong absorbance in red region (lambda = 638 nm, epsilon = 35,000 M(-1) cm(-1) and lambda = 645 nm, epsilon = 42,000 M(-1) cm(-1), respectively) and the singlet excited states show low fluorescence quantum yields of 0.0802 and 0.150 in benzene and the lifetimes are 7.38 and 10.18 ns, respectively. Absorption spectra of the triplet states were also measured and they have nearly the same triplet state lifetimes of 53 micros (DPCOH) and 50 micros (DPC). The triplet quantum yields are 0.82 and 0.75, respectively. The data of photobleaching quantum yields show that the presence of oxygen does not significantly affect the photobleaching. All the results demonstrate that both diphenylchlorines are good candidates for second-generation photosensitizer in photodynamic therapy.

Time-resolved spectroscopic behavior of Fe2O3 and ZnFe2O4 nanocrystals.

Using nanosecond (ns) and femtosecond (fs) time-resolved absorption spectroscopies (pump-probe technique), the carrier dynamics in transition metal oxide nanocrystals of alpha-Fe2O3 and ZnFe2O4 was studied during the photolysis process. For Fe2O3 and ZnFe2O4 nanocrystals, the fs measurements detect similar profiles of a positive nonlinear absorption in their capped nanocrystals, whereas much weak signals in the naked particles. In the nanosecond measurements Fe2O3 and ZnFe2O4 nanocrystals show obvious excitation-power dependent absorption properties and at the low pump power they show weak photobleaching, but at high pump power they produce positive nonlinear absorptions. For Fe2O3 nanocrystals, the threshold power of negative absorption (bleach) to positive absorption increases with reducing size, whereas for the ZnFe2O4 samples, the threshold powers reach minimum at a critical size of 11 nm, grow for both the bigger and the smaller nanocrystals. These results reflect the influences of their microscopic magnetic couplings and carrier correlation on biexciton absorption in Fe2O3 and ZnFe2O4 nanocrystals. All the results indicate that the time resolved photoabsorption techniques are useful to study the microscopic spin interactions and carrier correlations in transition metal oxide nanocrystals.

The contribution of apparent and inherent usability to a user's satisfaction in a searching and browsing task on the Web.

Previous research found that apparent and inherent usability had big influences on user's acceptance of computer systems. This research extended these findings to the area of user's satisfaction. The study investigated the impact of inherent and apparent usability on user's satisfaction of Web page designs while the two main tasks on the World Wide Web, searching and browsing, were performed. The results indicated that inherent usability was the main factor contributing to user's satisfaction in both searching and browsing. General principles and specific recommendations for the design and evaluation of Web page designs are derived from these findings.
