Reactivity toward deamidation of asparagine residues in beta-turn structures.

Mimetics of beta-turn structures in proteins have been used to calibrate the relative reactivities toward deamidation of asparagine residues in the two central positions of a beta-turn and in a random coil. N-Acetyl-Asn-Gly-6-aminocaproic acid, an acyclic analog of a beta-turn mimic undergoes deamidation of the asparaginyl residue through a succinimide intermediate to generate N-acetyl-Asp-N-Gly-6-aminocaproic acid (6-aminocaproic acid, hereafter Aca) and N-acetyl-L-iso-aspartyl (isoAsp)-Gly-Aca (pH 8.8, 37 degrees C) approximately 3-fold faster than does the cyclic beta-turn mimic cyclo-[L-Asn-Gly-Aca] with asparagine at position 2 of the beta-turn. The latter compound, in turn, undergoes deamidation approximately 30-fold faster than its positional isomer cyclo-[Gly-Asn-Aca] with asparagine at position 3 of the beta-turn. Both cyclic peptides assume predominantly beta-turn structures in solution, as demonstrated by NMR and circular dichroism characterization. The open-chain compound and its isomer N-acetyl-Gly-Asn-Aca assume predominantly random coil structures. The latter isomer undergoes deamidation 2-fold slower than the former. Thus the order of reactivity toward deamidation is: asparagine in a random coil approximately 3x(asparagine) in position 2 of a beta-turn approximately 30x (asparagine) in position 3 of a beta-turn.

Effect of trichloroethylene and its metabolites, dichloroacetic acid and trichloroacetic acid, on the methylation and expression of c-Jun and c-Myc protooncogenes in mouse liver: prevention by methionine.

Trichloroethylene (TCE), dichloroacetic acid (DCA), and trichloroacetic acid (TCA) are environmental contaminants that are carcinogenic in mouse liver. 5-Methylcytosine (5-MeC) in DNA is a mechanism that controls the transcription of mRNA, including the protooncogenes, c-jun and c-myc. We have previously reported that TCE decreased methylation of the c-jun and c-myc genes and increased the level of their mRNAs. Decreased methylation of the protooncogenes could be a result of a deficiency in S-adenosylmethionine (SAM), so that methionine, by increasing the level of SAM, would prevent hypomethylation of the genes. For 5 days, female B6C3F1 mice were administered, daily by oral gavage, either 1000 mg/kg body weight of TCE or 500 mg/kg DCA or TCA. At 30 min after each dose of carcinogen, the mice received, by ip injection, 0-, 30-, 100-, 300-, or 450-mg/kg methionine. Mice were euthanized at 100 min after the last dose of DCA, TCA, or TCE. Decreased methylation in the promoter regions of the c-jun and c-myc genes and increased levels of their mRNA and proteins were found in livers of mice exposed to TCE, DCA, and TCA. Methionine prevented both the decreased methylation and the increased levels of the mRNA and proteins of the two pro-tooncogenes. The prevention by methionine of DCA- TCA-, and TCE-induced DNA hypomethylation supports the hypothesis that these carcinogens act by depleting the availability of SAM. Hence, methionine would prevent DNA hypomethylation by maintaining the level of SAM. Furthermore, the results suggest that the dose of DCA, TCA, or TCE must be sufficient to decrease the level of SAM in order for these carcinogens to be active.

Random effects in censored ordinal regression: latent structure and Bayesian approach.

This paper discusses random effects in censored ordinal regression and presents a Gibbs sampling approach to fit the regression model. A latent structure and its corresponding Bayesian formulation are introduced to effectively deal with heterogeneous and censored ordinal observations. This work is motivated by the need to analyze interval-censored ordinal data from multiple studies in toxicological risk assessment. Application of our methodology to the data offers further support to the conclusions developed earlier using GEE methods yet provides additional insight into the uncertainty levels of the risk estimates.

A z gain nonuniformity correction for multislice volumetric CT scanners.

This paper presents a calibration and correction method for detector cell gain variations. A key functionality of current CT scanners is to offer variable slice thickness to the user. To provide this capability in multislice volumetric scanners, while minimizing costs, it is necessary to combine the signals of several detector cells in z, when the desired slice thickness is larger than the minimum provided by a single cell. These combined signals are then pre-amplified, digitized, and transmitted to the system for further processing. The process of combining the output of several detector cells with nonuniform gains can introduce numerical errors when the impinging x-ray signal presents a variation along z over the range of combined cells. These numerical errors, which by nature are scan dependent, can lead to artifacts in the reconstructed images, particularly when the numerical errors vary from channel-to-channel (as the filtered-backprojection filter includes a high-pass filtering along the channel direction, within a given slice). A projection data correction algorithm has been developed to subtract the associated numerical errors. It relies on the ability of calibrating the individual cell gains. For effectiveness and data flow reasons, the algorithm works on a single slice basis, without slice-to-slice exchange of information. An initial error vector is calculated by applying a high-pass filter to the projection data. The essence of the algorithm is to correlate that initial error vector, with a calibration vector obtained by applying the same high-pass filter to various z combinations of the cell gains (each combination representing a basis function for a z expansion). The solution of the least-square problem, obtained via singular value decomposition, gives the coefficients of a polynomial expansion of the signal z slope and curvature. From this information, and given the cell gains, the final error vector is calculated and subtracted from the projection data.

[Effect of eosinophil apoptosis on glucocorticoid-resistant asthma].

OBJECTIVE: To investigate the function of eosinophil apoptosis and regulation of glucocortico steroids on IL-5 and GM-CSF expression in peripheral blood mononuclear cells (PBMCs) in glucocorticoid-resistant asthmatic patients. METHODS: Eosinophils (EOS) and PBMCs isolated from glucocorticoid-sensitive (SS, 15 cases) and resistant (SR, 30 cases) asthmatic subjects were cultured and treated with dexamethasone (DXM) in vitro. Concentrations of IL-5 and GM-CSF were determined by ELISA in the supernatants recovered in sham and DXM treated cells. The rates of EOS apoptosis and Fas antigen expression were documented via flow cytometer in sham, DXM treated and PBMC supernatant treated groups respectively. RESULTS: There were no statistical significant differences of the concentrations of both IL-5 and GM-CSF in sham cultured PBMC supernatants between SS and SR groups [(196 +/- 68) micrograms/L vs. (235 +/- 98) micrograms/L IL-5 (P > 0.05), (325 +/- 110) micrograms/L vs. (356 +/- 131) micrograms/L GM-CSF (P > 0.05); SS versus SR groups, respectively]. There were statistically significant decreases in both IL-5 and GM-CSF after DXM exposure in SS group [(196 +/- 68) micrograms/L vs. (147 +/- 62) micrograms/L IL-5 (P < 0.01); (325 +/- 110) micrograms/L vs. (270 +/- 97) micrograms/L GM-CSF (P < 0.01)]. In contrast, there were no significant differences in both IL-5 and GM-CSF after DXM exposure in SR group. Baseline rates of both EOS apoptosis and Fas antigen expression were statistically significant different between SS and SR groups [(67 +/- 21)% vs. (33 +/- 17)% the rate of EOS apoptosis (P < 0.001); (54 +/- 23)% vs. (27 +/- 15)% the rate of Fas antigen expression (P < 0.001), SS versus SR groups, respectively]. A dramatic increase in EOS apoptosis after DXM exposure was observed in SS group [(67 +/- 21)% vs. (89 +/- 20)% (P < 0.01), baseline vs. DXM exposure, respectively], but there was no significant change in Fas antigen expression. There were no significant changes in both EOS apoptosis and Fas antigen expression in SR group after DXM exposure. CONCLUSIONS: These data suggest that EOS compromised apoptosis might exist and could not be affected by glucocorticoid induction in SR asthma. On the other hand, Th2 cytokine over-expression could not be inhibited by glucocorticoid in SR group in vitro.

[A comprehensive evaluation on psychological quality among automobile drivers].

OBJECTIVE: To study the comprehensive evaluation on the indexes of psychological quality on automobile drivers. METHODS: A index system, consisted of seven psychological indexes (including relevant physiological indexes), was developed through Delphi method and mathematical statistics. Basic data of the seven psychological and physiological indexes including mean, standard deviation and percentile, were taken from more than 8,000 occupational licensed automobile drivers and more than 6,000 trainees who were randomly sampled from 5 cities across China. The weight coefficients of indexes were determined by analytical hierarchy process (AHP). RESULTS: Comprehensive evaluation equations of the occupational automobile drivers and the trainees were established respectively. The critical values of evaluation were divided into grades by the percentiles of evaluated values. Verified results showed that there was significant difference of the values under evaluation between drivers who had accidents and who did not (t = 14.68, P < 0.01; H = 73.61, P < 0.001). The test of consistence showed that the consistence was quite good (rate of consistence = 92.99%; kappa = 0.85). CONCLUSION: Results showed that the comprehensive equations for evaluation were reasonable and feasible for detecting the potential accident-proneness drivers.

[Comparison of the effects of xianyu tablet and its component on electrophoretic mobility of serum LDL and expression of ET-1 mRNA and iNOS mRNA of vessel wall in atherosclerotic rabbits].

Xiaoyu tablet, a compound preparation of Chinese herbal medicines, consists of Radix Salviae Miltiorrhizae(SM) and Fructus Crataegi(FC) extracts. To determine whether the proved recipe was reasonable, the effects of Xiaoyu tablet and its component on electrophoretic mobility of serum LDL and expression of ET-1 mRNA and iNOS mRNA of vessel wall in atherosclerotic rabbits were observed. The results indicated that inhibition of expression iNOS mRNA in vessel wall by Xiaoyu tablet was the same as its single extract of SM or FC, but Xiaoyu talbet was superior to SM or FC extract in reduction of electrophoretic mobility of serum LDL and inhibition of ET-1 mRNA expression in vessel wall. These results suggested that there was obvious synergism on prevention and treatment of atherosclerosis when both of the Chinese herbal medicines were simultaneously used.

[The concentration and expression of IL-5 in human nasal polyp tissue].

OBJECTIVE: To study the concentration and expression of IL-5 in nasal polyp tissues and explore its significance in the micro-environment differentiation of eosinophils accumulation and clarify the conception of nasal polyposis. METHODS: The concentration and expression of IL-5 in nasal polyp tissues of 40 patients were determined by ELISA and immunohistochemistry, and inferior turbinate mucosa from patients with nasal polyps and healthy volunteers was used as control. RESULTS: 1. IL-5 concentration in the polyp tissues was significantly higher than that in inferion turbinate mucosa(P < 0.05). There was no significant difference in inferion turbinate mucosa between the patients with nasal polyps and healthy volunteers (P > 0.05). IL-5 concentration in polyp tissues was markedly higher in patients with extensive polypoid change of nasal mucosa, history of previous polypectomy and allergic rhinitis compared with those without these features (P < 0.05). IL-5 concentration had no correlation with age and sex (P > 0.05). 2. 80.1% of the eosinophils were positive for IL-5 and 90.9% of IL-5 positive cells were eosinophils. Only 3.7% of the lymphocytes and neutrophils were IL-5 positive, and IL-5 was not detectable in epithelial cells. IL-5 expression in eosinophils of polyp tissues was remarkably stronger than that of the turbinate mucosa (P < 0.05). There was no significant difference in inferion turbinate mucosa between the patients with nasal polyps and healthy volunteers (P > 0.05). IL-5 expression of eosinophils in polyp tissues was significantly stronger in patients with extensive polypoid change of nasal mucosa, history of previous polypectomy and allergic rhinitis compared with those without these features (P < 0.05). There was no significant difference in IL-5 expression in lymphocytes and neutrophils between polyp tissues and inferior turbinate nasal mucosa (both P > 0.05). CONCLUSION: IL-5 is a key protein in eosinophilic pathologic mechanisms in nasal polyp tissues.

[Diagnosis and nasal endoscopic surgery of rhinogenic optic function damage].

OBJECTIVE: To explore the diagnosis and the surgical treatment of rhinogenic optic function damage through transnasal endoscopic approach. METHODS: The clinical characteristics and the results of transnasal endoscopic surgery of 32 cases(32 eyes) with rhinogenic optic function damage were analyzed. RESULTS: Eleven eyes were cured, 20 eyes were improved, 1 eye failed, No recurrence was found within 6 months to 3 years after operation. CONCLUSION: The sinus inflammatory disease might injure optic function. Early diagnosis as is important and the endoscopic sinus surgery combined with appropriate medical drug administration are in effective.

[Influence of substituents on IR spectrum of aromatic amines in different solvents].

The 21 aromatic amines in different solvents are studied by FTIR, and the influence of substituents on the vibrational absorption, symmetric stretching frequency(nu s) and anti-symmetric stretching frequency(nu as) is investigated. The substituent of methyl has different electrical effects in organic solvent with various polarities. The electric effects of methoxy in ortho-position differ from that in meso-position. The functional groups of chloro- and nitro-cause the nu as and nu s of amino group a hyposochromic shift, while substituent of-NH2 makes the nu as and nu s of amino group a bathochromic shift.

[Influence of solvents on IR spectrum of aromatic amines].

21 aromatic amines in different solution system are studied by FTIR. The IR spectra of these aromatic amines are greatly influenced by solvents. The IR stretching frequency of amino group in benzene has a larger bathochromic shift than that in tetrachloromethane (CCl4). It is also found that the frequency, the peak shape and relative strength of absorption for their amino group are not affected by the various concentrations.

Spontaneous Thermal Convection in the Vicinity of Electrolyte/Water Interfaces.

We present theoretical evidence for transient roll-cell convection induced in the vicinity of freshly prepared electrolyte/water interfaces. The mechanism relies on a hitherto unrecognized type of double-diffusive convection. Electrolyte diffusion down the strong concentration gradient at the interface produces local heating just below the interface as the electrolyte becomes more dilute. If the concentration gradient at the interface is sufficiently large, temperature gradients on the order of one Kelvin per centimeter can be induced by this mechanism. We assume the horizontal electrolyte/water interface is contained in a long prism with a square vertical cross section and that the electrolyte solution is denser than the supernatant water layer. Provided that the sidewalls of the prism are thermally conducting, convection commences at the junction of the interface (at half the height of the square section) and these walls. In each vertical semi-cross-section, two roll cells evolve at the interface and the lower cell rapidly gains intensity at the expense of the counter-rotating upper cell. After a short period of time the lower cell migrates diagonally downward to lie just beneath the interface and the associated region of local heating. Although the fluid velocities associated with this roll cell initially increase with time, they do not appear to be sufficiently strong to distort the vertical stratification of the electrolyte's concentration profile. In a cylindrical annulus standing on its circular base the dominant roll cell takes the form of a toroidal vortex resembling a Taylor vortex. Copyright 1999 Academic Press.

Effect of trichloroethylene on DNA methylation and expression of early-intermediate protooncogenes in the liver of B6C3F1 mice.

Trichloroethylene (TCE) is a multimedia environmental pollution that is carcinogenic in mouse liver. The ability of TCE to modulate DNA methylation and the expression of immediate-early protooncogenes was evaluated. Female B6C3F1 mice were administered 1000 mg/kg TCE by gavage 5 days/week and killed after 5, 12, or 33 days of exposure. Methylation of DNA as 5-methylcytosine was decreased by 5 days of treatment with TCE and remained reduced for 33 days. TCE also decreased the methylation of the promoter regions for the protooncogenes, c-jun and c-myc. The expression of the mRNA for the two protooncogenes was increased between 60 and 120 minutes after administering the last dose of TCE and returned to control level by 24 hours. The expression of the mRNA for c-fos remained undetectable after administering TCE. Hence, TCE decreased the methylation both of total DNA and the promoters for the c-jun and c-myc genes and increased the expression of their mRNA. The decreased methylation and increased expression of the two immediate-early protooncogenes might be associated with TCE-induced increase in cell proliferation and promotion of tumors.

Subharmonic resonance and chaos in forced excitable systems.

Forced excitable systems arise in a number of biological and physiological applications and have been studied analytically and computationally by numerous authors. Existence and stability of harmonic and subharmonic solutions of a forced piecewise-linear Fitzhugh-Nagumo-like system were studied in Othmer ad Watanabe (1994) and in Xie et al. (1996). The results of those papers were for small and moderate amplitude forcing. In this paper we study the existence of subharmonic solutions of this system under large-amplitude forcing. As in the case of intermediate-amplitude forcing, bistability between 1 : 1 and 2 : 1 solutions is possible for some parameters. In the case of large-amplitude forcing, bistability between 2 : 2 and 2 : 1 solutions, which does not occur in the case of intermediate-amplitude forcing, is also possible for some parameters. We identify several new canonical return maps for a singular system, and we show that chaotic dynamics can occur in some regions of parameter space. We also prove that there is a direct transition from 2 : 2 phase-locking to chaos after the first period-doubling bifurcation, rather than via the infinite sequence of period doublings seen in a smooth quadratic interval map. Coexistence of chaotic dynamics and stable phase-locking can also occur.

Amino acid substitutions at position 481 differently affect the ability of the measles virus hemagglutinin to induce cell fusion in monkey and marmoset cells co-expressing the fusion protein.

The hemagglutinin (H) protein of the measles virus (MV) Edmonston strain induced cell fusion in Cos (monkey) and B95a (marmoset) cells, when co-expressed with the fusion (F) protein, whereas the H protein of the wild-type KA strain induced fusion in B95a cells, but not in Cos cells. Asparagine residue at position 481 of the KA H protein was replaced by various amino acids through site-directed mutagenesis. Substitution with tyrosine, which was found at position 481 of the Edmonston H protein, enabled the mutant KA H protein (N481Y) to induce cell fusion in Cos cells co-expressing the F protein, which could be completely blocked by anti-CD46 antibody. This mutant, however, did not cause CD46 downregulation, unlike the Edmonston H protein. The other H protein mutants (N481S, N481T, N481D, N481H, N481F) did not produce syncytia in Cos cells. On the other hand, all of the mutants retained the ability to induce cell fusion in B95a cells. Thus, while tyrosine at position 481 was indispensable for the MV H protein's interaction with CD46, the residue at this position does not appear to be critically involved in the interaction with the receptor for wild-type strains present on B95a cells.

Secondary structure and protein deamidation.

The deamidation reactions of asparagine residues in alpha-helical and beta-turn secondary structural environments of peptides and proteins are reviewed. Both kinds of secondary structure tend to stabilize asparagine residues against deamidation, although the effects are not large. The effect of beta-sheet structures on asparagine stability is unclear, although simple considerations suggest a stabilization in this environment also.

Overexpression of Pto activates defense responses and confers broad resistance.

The tomato disease resistance (R) gene Pto specifies race-specific resistance to the bacterial pathogen Pseudomonas syringae pv tomato carrying the avrPto gene. Pto encodes a serine/threonine protein kinase that is postulated to be activated by a physical interaction with the AvrPto protein. Here, we report that overexpression of Pto in tomato activates defense responses in the absence of the Pto-AvrPto interaction. Leaves of three transgenic tomato lines carrying the cauliflower mosaic virus 35S::Pto transgene exhibited microscopic cell death, salicylic acid accumulation, and increased expression of pathogenesis-related genes. Cell death in these plants was limited to palisade mesophyll cells and required light for induction. Mesophyll cells of 35S::Pto plants showed the accumulation of autofluorescent compounds, callose deposition, and lignification. When inoculated with P. s. tomato without avrPto, all three 35S::Pto lines displayed significant resistance and supported less bacterial growth than did nontransgenic lines. Similarly, the 35S::Pto lines also were more resistant to Xanthomonas campestris pv vesicatoria and Cladosporium fulvum. These results demonstrate that defense responses and general resistance can be activated by the overexpression of an R gene.

Regression modeling of ordinal data with nonzero baselines.

This paper develops regression models for ordinal data with nonzero control response probabilities. The models are especially useful in dose-response studies where the spontaneous or natural response rate is nonnegligible and the dosage is logarithmic. These models generalize Abbott's formula, which has been commonly used to model binary data with nonzero background observations. We describe a biologically plausible latent structure and develop an EM algorithm for fitting the models. The EM algorithm can be implemented using standard software for ordinal regression. A toxicology data set where the proposed model fits the data but a more conventional model fails is used to illustrate the methodology.
