SAMSON: a software package for the biopolymer primary structure analysis.

The SAMSON package is a tool for advanced analysis of primary DNA, RNA and protein structures. The package consists of 16 programs performing statistical analysis and comparison of biopolymer sequences, search for homologies, translation of DNA and RNA sequences into amino acid sequences, splicing of RNA sequences and restriction map construction, recognition of functionally related sites in biopolymer molecules, textual analysis of DNA and RNA regulatory sites and prediction of intermolecular hybridization sites in DNA and RNA molecules.

[Statistical analysis and prediction of bacterial sites for ribosomal binding].

An algorithm for recognition of prokaryotic ribosomal binding sites is suggested. The parameter library contains weight matrices for mapping of gene starts in various bacterial genomes. Comparison of the ribosome binding starts in different taxonomic groups demonstrates that the signals in Gram-positive bacteria are stronger than in Gram-negative bacteria, and in particular, Enterobacteria. [Evaluation of genetic test redundancy using a high-frequency component of the l-gram graph].

Various approaches to the estimation of DNA redundancy are compared: the Shannon entropy, the Lempel-Ziv complexity, and a new method, the computation of the low-frequency component of the l-gram graph. Although these methods are based on different ideas, they satisfy some reasonable requirements. The ability of these methods to find various kinds of repeats in genetic texts is compared. The resolution of the new method for calculation of DNA redundancy is discussed on the example of well-known repeats in the Epstein-Barr virus genome. The intrinsic discrepancy of high-frequency profile and Shannon redundancy profile were observed in some functionally significant regions of sequences being investigated.

[The computer program package "SAMSON" for analysis of primary structure of biopolymers].

A program package "SAMSON" for the computer analysis of biopolymer primary structures is described. All possible modes of sequence investigation are considered. The programs for sequence comparison are described in some details. The general principles of a program package organisation and of its user interface are also mentioned.
