A single-base deletion in soybean flavonol synthase gene is associated with magenta flower color.

The Wm locus of soybean [Glycine max (L.) Merr.] controls flower color. Dominant Wm and recessive wm allele of the locus produce purple and magenta flower, respectively. A putative full-length cDNA of flavonol synthase (FLS), gmfls1 was isolated by 5' RACE and end-to-end PCR from a cultivar Harosoy with purple flower (WmWm). Sequence analysis revealed that gmfls1 consisted of 1,208 nucleotides encoding 334 amino acids. It had 59-72% homology with FLS proteins of other plant species. Conserved dioxygenase domains A and B were found in the deduced polypeptide. Sequence comparison between Harosoy and Harosoy-wm (magenta flower mutant of Harosoy; wmwm) revealed that they differed by a single G deletion in the coding region of Harosoy-wm. The deletion changed the subsequent reading frame resulting in a truncated polypeptide consisting of 37 amino acids that lacked the dioxygenase domains A and B. Extracts of E. coli cells expressing gmfls1 of Harosoy catalyzed the formation of quercetin from dihydroquercetin, whereas cell extracts expressing gmfls1 of Harosoy-wm had no FLS activity. Genomic Southern analysis suggested the existence of three to four copies of the FLS gene in the soybean genome. CAPS analysis was performed to detect the single-base deletion. Harosoy and Clark (WmWm) exhibited longer fragments, while Harosoy-wm had shorter fragments due to the single-base deletion. The CAPS marker co-segregated with genotypes at Wm locus in a F(2) population segregating for the locus. Linkage mapping using SSR markers revealed that the Wm and gmfls1 were mapped at similar position in the molecular linkage group F. The above results strongly suggest that gmfls1 represents the Wm gene and that the single-base deletion may be responsible for magenta flower color.

Analysis of flavonoids in pubescence of soybean near-isogenic lines for pubescence color loci.

T and Td loci control pubescence color of soybean with epistatic effects (TT TdTd, tawny; TT tdtd, light tawny or near-gray; tt TdTd or tt tdtd, gray). The objective of this study was to investigate the nature of flavonoids in the pubescence of near-isogenic lines (NILs) for these loci. Flavonoids were extracted with methanol from pubescence of cultivar Clark with tawny pubescence (TT TdTd) and its NILs; from Clark-t with gray pubescence (tt TdTd) and Clark-td with near-gray pubescence (TT tdtd); and from a pair of NILs, To7B with tawny (TT TdTd) and To7G with gray pubescence (tt TdTd). Primary flavonoids were flavone aglycones. Luteolin and apigenin were predominant in NILs with tawny and gray pubescence, respectively. Small amount of 7-O-glucosides of the 2 flavones were also detected. Alleles at T locus were associated with 3'-hydroxylation in the B-ring of the flavones. The primary flavonoids in Clark-td were luteolin similar to Clark, but its amount was halved. High performance liquid chromatography peaks probably corresponding to isoflavonoids were found only in Clark-td in 2003. However, the peaks were not observed in 2005. The above results suggest that Td may encode a structural or a regulatory gene controlling flavone biosynthesis. Pigments remained visible in pubescence after methanol extraction, suggesting that a major part of the pigments was polymerized. Surface rinsing experiments revealed that flavone aglycones exist outside the surface of cells.

Accurate evolution of orbiting binary black holes.

We present a detailed analysis of binary black hole evolutions in the last orbit and demonstrate consistent and convergent results for the trajectories of the individual bodies. The gauge choice can significantly affect the overall accuracy of the evolution. It is possible to reconcile certain gauge-dependent discrepancies by examining the convergence limit. We illustrate these results using an initial data set recently evolved by Brügmann et al. [Phys. Rev. Lett. 92, 211101 (2004)10.1103/PhysRevLett.92.211101]. For our highest resolution and most accurate gauge, we estimate the duration of this data set's last orbit to be approximately 59MADM.

Fine mapping of the FT1 locus for soybean flowering time using a residual heterozygous line derived from a recombinant inbred line.

Fine-mapping of loci related to complex quantitative traits is essential for map-based cloning. A residual heterozygous line (RHL) of soybean (Glycine max) derived from a recombinant inbred line (RIL) was used for fine-mapping FT1, which is a major quantitative trait locus (QTL) responsible for soybean flowering time. The residual heterozygous line RHL1-156 was selected from the RILs that were derived from two distantly related varieties, Misuzudaizu and Moshidou Gong 503. The genome of RHL1-156 contains a heterozygous segment (approximately 17 cM) surrounding the FT1 locus but is homozygous in other regions, including three other loci affecting flowering time. A large segregating population of 1,006 individuals derived by selfing of RHL1-156 included two homozygous genotypes for the nearest marker of FT1 whose flowering time differed by 26 days. No continuous range of phenotypes was observed, in contrast to the F2 population, suggesting that a single FT1 locus affected the flowering time in the RHL1-156 line. Linkage analysis revealed that the FT1 locus mapped as a single Mendelian factor between two tightly linked DNA markers, Satt365 and GM169, at distances of approximately 0.1 cM and 0.4 cM, respectively. Our results show that a RHL derived from RILs can be used to fine-map a QTL and that RHLs can be an efficient tool for a systematic fine-mapping of QTLs.

Expression of vascular endothelial growth factor and angiogenesis in gastrointestinal stromal tumor of the stomach.

UNLABELLED: Vascular endothelial growth factor (VEGF) is associated with the malignant potential of several types of carcinoma. The aim of this study was to elucidate the clinical significance of VEGF expression in gastrointestinal stromal tumor (GIST). METHODS: Specimens obtained from 53 patients who had underwent surgical resection for GIST of the stomach were used in this study. Specimens were examined immunohistochemically for VEGF expression and Ki-67 expression. Tumor microvessel density (MVD) was determined immunohistochemically with anti-CD31 antibody, and was estimated by averaging the counts from three high-power fields in the area showing the greatest neovascularization. RESULTS: VEGF expression was detected in 14 (26.4%) of the 53 lesions and correlated significantly with tumor size, liver metastasis, Ki-67 labeling index, and MVD. Prognosis was significantly poorer than in patients with tumors expressing VEGF than in patients with tumors lacking VEGF expression. Multiple logistic regression analysis for 10-year survival showed VEGF expression and high mitotic rate to be independent predictor of a poor outcome. CONCLUSIONS: Angiogenesis associated with VEGF may play an important role in the progression of GIST. VEGF expression may serve as an indicator of a poor prognosis.

A single-base deletion in soybean flavonoid 3'-hydroxylase gene is associated with gray pubescence color.

The T locus of soybean (Glycine max (L.) Merr.) controls pubescence and seed coat color and is presumed to encode flavonoid 3'-hydroxylase (F3'H). The dominant T and the recessive t allele of the locus produce brown and gray pubescence, respectively. PCR primers were constructed based on the sequence of a soybean EST clone homologous to the F3'H gene. A putative full-length cDNA, sf3'h1 was isolated by 3' and 5' RACE. Sequence analysis revealed that sf3'h1 consists of 1690 nucleotides encoding 513 amino acids. It had 68% and 66% homology with corresponding F3'H protein sequences of petunia and Arabidopsis, respectively. A conserved amino acid sequence of F3'H proteins, GGEK, was found in the deduced polypeptide. Sequence analysis of the gene from a pair of near-isogenic lines for T, To7B (TT, brown) and To7G (tt, gray) revealed that they differed by a single C deletion in the coding region of To7G. The deletion changed the subsequent reading frame resulting in a truncated polypeptide lacking the GGEK consensus sequence and the heme-binding domain. Genomic Southern analysis probed by sf3'h1 revealed restriction fragment length polymorphisms between cultivars with different pubescence color. Further, sf3'h1 was mapped at the same position with T locus on LG3(c2). PCR-RFLP analysis was performed to detect the single-base deletion. To7B and three cultivars with brown pubescence exhibited shorter fragments, while To7G and three cultivars with gray pubescence had longer fragments due to the single-base deletion. The PCR-RFLP marker co-segregated with genotypes at the T locus in a F2 population segregating for the T locus. The above results strongly suggest that sJ3'h1 represents the T gene of soybean responsible for pubescence color and that the single-base deletion may be responsible for gray pubescence color.

Seed Coat Cracking in Soybean Isolines for Pubescence Color and Maturity.

Seed coats of soybean crack under various stress conditions. Cracking of seed coats degrades the external appearance of soybean seeds and reduces their commercial value. Previous studies revealed that the T gene responsible for pubescence color, and the maturity genes, E1 and E5, had inhibitory effects on low-temperature induced seed coat cracking. The objective of this study was to evaluate the effects of the T gene and five maturity genes (E1 to E5) on the intensity of seed coat cracking induced by pod-removal treatments. Soybean cv. Harosoy (te1e2E3E4e5) and its near-isogenic lines for T and E1 to E5 loci were used in the experiment. Cracking was induced by removing the upper 50% of pods on the plant 40 d after anthesis. Frequency and degree of cracking were not different among the isolines in the control group. In contrast, there were significant differences among isolines subjected to the pod-removal treatment. Frequency and degree of cracking was low in Harosoy, Harosoy-E1, e3, and e4, and high in Harosoy-T and E2. The results suggest that genotypes at T and E2 loci were associated with severity of seed coat cracking induced by pod-removal. There was a positive correlation (r = 0.90**) between individual seed weight and frequency of cracking among isolines in the pod-removal treatment. Seed coat cracking was probably exacerbated in part by the genes that allow enlargement of individual seeds in response to pod-removal. The differences among isolines suggest that the mechanism of seed coat cracking induced by pod removal may differ from that induced by low temperature treatment.

Hypoxia-inducible factor-1alpha expression and angiogenesis in gastrointestinal stromal tumor of the stomach.

Hypoxia inducible factor (HIF)-1 is reported to transactivate expression of vascular endothelial growth factor (VEGF), which is an important angiogenic factor. The aim of this study was to elucidate the clinical significance of HIF-1alpha expression in gastrointestinal stromal tumors (GIST). Specimens obtained from 53 patients who underwent surgical resection for GIST of the stomach were used in this study. Specimens were examined immunohistochemically for HIF-1alpha, VEGF, and Ki-67 expression. Tumor microvessel density (MVD) was determined immunohistochemically with anti-CD31 antibody and was estimated by averaging the counts from three high-power fields in the area showing the greatest neovascularization. HIF-1alpha expression was detected in 17 (32.1%) of 53 lesions and was correlated significantly with tumor size, liver metastasis, VEGF expression, and MVD. Prognosis was significantly poorer in patients with tumors expressing HIF-1alpha than in patients with tumors lacking HIF-1alpha expression. HIF-1alpha may play a role in angiogenesis and tumor progression of GIST through regulation of VEGF.
