Superposition of scalar and residual dipolar couplings: analytical transfer functions for three spins 1/2 under cylindrical mixing conditions.

The superposition of scalar and residual dipolar couplings gives rise to so-called cylindrical mixing Hamiltonians in dipolar coupling spectroscopy. General analytical polarization and coherence transfer functions are presented for three cylindrically coupled spins 12 under energy-matched conditions. In addition, the transfer efficiency is analyzed as a function of the relative coupling constants for characteristic special cases.

Measurement of 2J(H,C)- and 3J(H,C)-coupling constants by alpha/beta selective HC(C)H-TOCSY.

A new heteronuclear NMR pulse sequence for the measurement of nJ(C,H) coupling constants, the alpha/beta selective HC(C)H-TOCSY, is described. It is shown that the S3E element (Meissner et al., 1997a,b) can be used to obtain spin state selective coherence transfer in molecules, in which adjacent CH moieties are labeled with 13C. Application of the alpha/beta selective HC(C)H-TOCSY to a 10 nt RNA tetraloop 5'-CGCUUUUGCG-3', in which the four uridine residues are 13C labeled in the sugar moiety, allowed measurement of two bond and three bond J(C,H) coupling constants, which provide additional restraints to characterize the sugar ring conformation of RNA in cases of conformational averaging.

Structure of the Bacillus subtilis peptide antibiotic subtilosin A determined by 1H-NMR and matrix assisted laser desorption/ionization time-of-flight mass spectrometry.

Subtilosin A produced by Bacillus subtilis is a macrocyclic peptide antibiotic which comprises 35 amino acids. Its molecular mass (3399.7 Da), determined by matrix-assisted laser desorption/ionization time-of-flight mass spectrometry, and chemical properties gave experimental support for unusual intramolecular linkages. The three-dimensional fold of native subtilosin in dimethylsulfoxide was determined from two-dimensional 1H-NMR spectra recorded at 600 MHz. Based on the backbone conformation, a structure for subtilosin A is presented which is characterized by three inter-residue bridges where two cysteines are linked with two phenylalanine residues, respectively, and a third cysteine is bound to a threonine residue.

Analytical polarization and coherence transfer functions for three dipolar coupled spins 12.

Analytical polarization and coherence transfer functions are presented for a spin system consisting of three dipolar coupled homonuclear spins 12 under energy matched conditions. Based on these transfer functions, optimal durations of Hartmann-Hahn mixing periods can be determined for arbitrary dipolar coupling constants D(12), D(13), and D(23). In addition, the dependence of the transfer efficiency on the relative size of the dipolar coupling constants is illustrated.

Broadband heteronuclear Hartmann-Hahn sequences with short cycle times.

For some applications, broadband heteronuclear Hartmann-Hahn sequences with very short cycle times are required. A quality factor is presented that makes it possible to assess the relative sizes of cycle time, bandwidth, and maximum RF amplitude for any given multiple-pulse sequence. This quality factor is determined for multiple-pulse sequences that are commonly used in HEHAHA experiments and for some favorable sequences that were so far only discussed in the context of heteronuclear decoupling.

Structural and dynamical properties of a denatured protein. Heteronuclear 3D NMR experiments and theoretical simulations of lysozyme in 8 M urea.

Oxidized and reduced hen lysozyme denatured in 8 M urea at low pH have been studied in detail by NMR methods. 15N correlated NOESY and TOCSY experiments have provided near complete sequential assignment for both 1H and 15N resonances. Over 900 NOEs, including 130 (i, i + 2) and 23 (i, i + 3) NOEs, could be identified by analysis of the NOESY spectra of the denatured states, and 3J(HN, Halpha) coupling constants and 15N relaxation rates have been measured. The coupling constant and NOE data were analyzed by comparisons with theoretical predictions from a random coil polypeptide model based on amino acid specific phi,psi distributions extracted from the protein data bank. There is significant agreement between predicted and experimental NMR parameters suggesting that local conformations of the denatured states are largely determined by short-range interactions within the polypeptide chain. This result is supported by the observation that the chemical shift, coupling constant, and NOE data are little affected by whether or not the four disulfide bridge cross-links are formed in the denatured protein. The relaxation data, however, show significant differences between the oxidized and reduced protein. Analysis of the relaxation data in terms of simple dynamics models provides evidence for weak clustering of hydrophobic groups near tryptophan residues and increased barriers to motion in the more compact conformers formed when the polypeptide chain is cross-linked by the disulfide bridges. Using this information, a structural description of these denatured states is given in terms of an ensemble of conformers, which have a complex relationship between their local and global characteristics.

Directed TOCSY, a method for selection of directed correlations by optimal combinations of isotropic and longitudinal mixing.

The directed TOCSY pulse sequence element transfers coherence predominantly into "forward-directed" antiphase coherences while simultaneously suppressing in-phase and "backward-directed" antiphase coherences. This novel selection principle, based on the "direction" of the target coherences, provides a new approach for the simplification of crowded spectra. In this article, the theory of directed TOCSY is presented for linear spin systems that are frequently found in carbon-labeled biomolecules.

Tailored correlation spectroscopy for the enhancement of fingerprint cross peaks in peptides and proteins.

A new experimental mixing scheme for band-selective Hartmann-Hahn transfer between the HN and H alpha resonances of peptides and proteins is presented. This form of tailored correlation spectroscopy (TACSY) allows enhancement of the sensitivity of specific (HN-H alpha)-fingerprint signals compared to broadband TOCSY experiments. The design criteria as well as experimental applications of the multiple-pulse sequence CABBY-1 are presented.

A general enhancement scheme in heteronuclear multidimensional NMR employing pulsed field gradients.

General pulse sequence elements that achieve sensitivity-enhanced coherence transfer from a heteronucleus to protons of arbitrary multiplicity are introduced. The building blocks are derived from the sensitivity-enhancement scheme introduced by Cavanagh et al. ((1991) J. Magn. Reson., 91, 429-436), which was used in conjunction with gradient coherence selection by Kay et al. ((1992) J. Am. Chem. Soc., 114, 10663-10665), as well as from a multiple-pulse sequence effecting a heteronuclear planar coupling Hamiltonian. The building blocks are incorporated into heteronuclear correlation experiments, in conjunction with coherence selection by the formation of a heteronuclear gradient echo. This allows for efficient water suppression without the need for water presaturation. The methods are demonstrated in HSQC-type experiments on a sample of a decapeptide in H2O. The novel pulse sequence elements can be incorporated into multidimensional experiments.

Self-catalysed affinity labeling of Q beta replicase.

The spatial neighbourhood of the active center of Q beta replicase can be selectively modified by the method of self-catalysed affinity labeling. In the template-directed, mainly intramolecular enzymatic catalysis, the product [32P]GpG becomes specifically attached to the beta subunit. Using limited digestion of the radioactively labeled polypeptide by cyanogen bromide or N-chlorosuccinimide, we have mapped the attachment site to the region of subunit beta between Trp93 and Met130. Under our reaction conditions, Lys95 is the amino acid most likely to be modified, suggesting that Lys95 lies near the nucleotide binding site in the active center.

Sequential 1H NMR assignments and secondary structure of aponeocarzinostatin in solution.

Sequential assignments and secondary structural analysis have been accomplished for the 113-residue apoprotein of the antitumor drug neocarzinostatin (NCS) from Streptomyces carzinostaticus. A total of 98% of the main-chain and 77% of the side-chain resonances have been sequence specifically assigned by use of information from coherence transfer experiments and by sequential and interstrand NOEs. Because of the complexity of the NCS spectrum, several sequential assignment strategies were employed to complete the analysis. Apo-NCS consists of three antiparallel beta-sheeted domains by NMR analysis. There is an extensive four-strand antiparallel beta-sheet, and two two-stranded domains. One of the two-strand domains is contiguous, S72-N87, with chain reversal occurring through the region L77-R82. The other two-stranded domain has the section G16-A24 antiparallel with respect to the region S62-R70. This secondary structure is consistent with the crystal structure of holo-NCS at 2.8-A resolution.

Complete assignment of the deoxyribose 5'/5" proton resonances of the EcoRI DNA sequence using isotropic mixing.

Using two-dimensional isotropic mixing spectroscopy all 5'/5" proton resonances of the EcoRI restriction site DNA dodecamer [d(CGCGAATTCGCG)]2 have been assigned. This completes the previous assignments of 1'H to 4'H resonances of the deoxyribose spin systems (Hare et al., 1983). With mixing times of up to 500 ms, many of these resonances showed connectivities of 5'/5" protons in the two-dimensional isotropic mixing spectrum. Relying only on through-bond connectivities makes these assignments independent of assumptions about the conformation of the DNA oligonucleotide. The assignment of the 5'H/5"H resonances will allow the interpretation of intra- and interresidue NOEs to these protons, providing information about the DNA backbone conformation.
