Hydrogen-bonding and pi-pi interactions in 2-amino-4,6-dimethylpyrimidinium salicylate.

In the crystal structure of the title compound, C6H10N3+.C7H5O3-, the asymmetric unit contains four crystallographically independent 2-amino-4,6-dimethylpyrimidinium and salicylate ions (Z = 8). In each of these, one of the pyrimidine N atoms is protonated, and the carboxylate group of the salicylate ion interacts with the pyrimidine group through a pair of N-H...O hydrogen bonds, forming an R2(2)(8) motif. The pyrimidine cations also form base pairs via a pair of N-H...N hydrogen bonds (involving the amino group and the unprotonated ring N atom), forming another R2(2)(8) motif. Three such R2(2)(8) motifs, fused together, constitute a closed cyclic aggregate, and the linking of these aggregates, arranged in consecutive layers, can be analysed in terms of off-face stacking interactions.

Crystal engineering of analogous and homologous organic compounds: hydrogen bonding patterns in trimethoprim hydrogen phthalate and trimethoprim hydrogen adipate.

BACKGROUND: Trimethoprim [2,4-diamino-5-(3',4',5'-trimethoxybenzyl)pyrimidine] is an antifolate drug. It selectively inhibits the bacterial dihydrofolate reductase (DHFR) enzyme. RESULTS: In the crystal structures of trimethoprim (TMP)-hydrogen phthalate (1) and trimethoprim-hydrogen adipate (2), one of the N atoms of the pyrimidine ring is protonated and it interacts with the deprotonated carboxylate oxygens through a pair of nearly parallel N-H...O hydrogen bonds to form a fork-like interaction. In the compound 1, the pyrimidine moieties of the TMP cations are centrosymmetrically paired through a pair of N-H...N hydrogen bonds involving 4-amino group and the N (N3) atom of the pyrimidine rings to form a 8-membered hydrogen bonded ring [R2(2)(8)]. The 4-amino group of one TMP moiety and 2-amino group of another TMP moiety (both moieties are members of a base pair) are bridged by the carbonyl oxygen of the phthalate moiety through N-H...O hydrogen bonds forming 8-membered hydrogen-bonded ring [R2(2)(8)]. The characteristic hydrogen-bonded rings observed in the structure aggregate into a supramolecular ladder consisting of a pair of chains, each of which is built up of alternate TMP and hydrogen phthalate ions. In the compound 2, two TMP cations and two hydrogen adipate anions are arranged about an inversion center so that the complementary DDAA (D = donor, A = acceptor) arrays of quadruple hydrogen-bonding patterns are formed. The head-to-tail arrangement of the hydrogen adipate ions leads to a hydrogen-bonded supramolecular chain. From crystal engineering point of view, it is interesting to note that the compound 1 has a hydrogen-bonded network remarkably identical with its aliphatic analogue, trimethoprim hydrogen maleate. Similarly the compound 2, resembles its homolog trimethoprim hydrogen glutarate. CONCLUSION: In the crystal structure of trimethoprim hydrogen phthalate, the hydrogen-bonded network is remarkably identical with its aliphatic analogue, trimethoprim hydrogen maleate. Similarly in the crystal structure of trimethoprim hydrogen adipate the hydrogen bonded network resembles its homolog trimethoprim hydrogen glutarate.

Trianglamines--readily prepared, conformationally flexible inclusion-forming chiral hexamines.

Trianglamines, macrocyclic heteraphanes, were readily synthesised through a [3+3] cyclocondensation of (R,R)-1,2-diaminocyclohexane with terephthalaldehyde, followed by NaBH4 reduction and N-alkylation. The macrocyclic ring shows a remarkable ability to change its conformation, as a consequence of rotation about the C-N bonds or nitrogen inversion due to protonation or N-alkylation, as revealed by circular dichroism spectra, computational modelling and X-ray diffraction analysis. The flexible natures of the trianglamine macrocycles allow ready accommodation of a variety of guest molecules to form crystalline inclusion complexes of highly diversified interpenetrating structures.

Relationship between structure and photoinitiating abilities of selected bromide salts of 2-oxo-2,3-dihydro-1H-imidazo[1,2-a]pyridine (IMP): influence of the solvent and the substitution in benzaldehyde on the course of its reaction with IMP.

2-Oxo-2,3-dihydro-1H-imidazo[1,2-a]pyridinium bromide and its C3-substituted derivatives have been synthesized and structurally characterized by X-ray crystallography and quantum chemical calculations. Their potential as photoinitiators for free-radical polymerization has been investigated experimentally and compared with theoretical results. It has been established that the course of the reaction that introduces the substituted benzylidene group to the imidazole ring is different in the protic and dipolar aprotic solvents, and also depends on the character of the substituent, as the energy change in the reaction favours either R1R2C=CHR3 or R1R2CH-CH(OCH3)R3 formation.

Hydrogen-bonding patterns in pyrimethaminium dinitrate.

The title compound, 2,4-diamino-5-(4-chlorophenyl)-6-ethylpyrimidine-1,3-diium dinitrate, C12H15ClN42+.2NO3-, contains two crystallographically independent pyrimethamine (PMN) molecules, which differ in the relative orientations of the pyrimidine and benzene rings and of the ethyl substitutents. In both pyrimethamine molecules, all the pyrimidine N atoms are protonated, unlike most related compounds, in which only one pyrimidine N atom is protonated. The two pyrimethamine moieties are bridged by a variety of N-HO(nitrate) interactions, including some three-centre hydrogen bonds.

New type of bonding formed from an overlap between pi aromatic and pi C=O molecular orbitals stabilizes the coexistence in one molecule of the ionic and neutral meso-ionic forms of imidazopyridine.

New bis(imidazo)pyridine dye has been synthesized and tested as a potential photoinitaitor for free-radical polymerization induced with the visible emission of an argon ion laser. The X-ray analysis based on data collected at 170 and 130 K, as well as density functional theory (DFT) calculations, revealed the presence of two different forms of imidazopyridine rings within the same molecule. These two forms of the same moiety had not only different geometries but different electronic structures as well. One of the imidazopyridine rings was in the ionic form, while the other was in the meso-ionic form. DFT calculations provided an explanation for such an observed phenomena. The averaging of ionic and meso-ionic forms of imidazopyridine rings within the same molecule is hindered because of an attractive interaction between them. Analysis of electronic density revealed that, indeed, a new type of bonding is formed as the result of an overlap between pi aromatic and pi C=O molecular orbitals. This bonding, like the hydrogen bond, is primarily of electrostatic character, and its energy was estimated at 3.5 kcal/mol.

Hydrogen-bonding patterns in 2-amino-4,6-dimethylpyrimidinium hydrogen sulfate.

In the title compound, C6H10N3+.HSO4-, the asymmetric unit consists of a hydrogen sulfate anion and a 2-amino-4,6-dimethylpyrimidinium cation. The hydrogen sulfate anions self-assemble through O-H...O hydrogen bonds, forming supramolecular chains along the b axis, while the organic cations form base pairs via N-H...N hydrogen bonds. The aminopyrimidinium cations join to the sulfate anions via a pair of hydrogen bonds donated from the pyrimidinium protonation site and from the exo amine group cis to the protonated site.

Conformational response of tartaric acid to derivatization: role of 1,3-dipole-dipole interactions.

The four-carbon chain in (R,R)-tartaric acid derivatives is predominantly antiperiplanar (trans) in the acid, its salts, esters, and NH-amides, while (-)-synclinal (gauche) conformer is the most abundant in N,N'-tetraalkyltartramides. Trialkylsilylation or tert-butylation of the hydroxy groups at C2 and C3 does not appear to affect the conformational preference of NH-tartramides, but it does change the conformational equilibrium in the case of tartrates (toward (-)-gauche) and N,N'-tetraalkyltartramides (toward trans), as judged from the NMR data. X-ray diffraction data point to the stabilizing role of antiparallel dipole-dipole interactions due to the 1,3-CO/CH bonds. These interactions can be found in the trans and (-)-gauche conformers but are not possible for the (+)-gauche conformers of (R,R)-tartaric acid derivatives. This rationalizes small proportion of (+)-gauche conformers in tartaric acid derivatives and points to a significance of 1,3-dipole-dipole interactions. The conformation around the C1-C2 (and C3-C4) bond is different in tartrates (O-C-C=O, syn) and tartramides (O-C-C=O, anti); the CD data (n-pi* band) show that O-silylation or O-tert-butylation brings about conformational changes around the C1-C2 bond in the case of N,N'-tetraalkyldiamides only.

Structure and unexpected chiroptical properties of chiral 4-pyrrolidinyl substituted 2(5H)-furanones.

Planar 2(5H)-furanones substituted at C4 with a chiral pyrrolidinyl group show CD spectra which are apparently due to the distortion of the C4-N1 bond of sp2 character from the plane defined by the 2(5H)-furanone ring atoms and/or due to the presence of substituents in the pyrrolidine ring. This is a new, previously not encountered structural factor determining the chiroptical properties of 2(5H)-furanones and emerging from the analysis of X-ray diffraction data and quantum mechanical DFT computations. In the presence of a C5 pseudoaxial substituent in the furanone ring, the sign of the furanone n-pi* and pi-pi* transition Cotton effects is determined primarily by the previously postulated allylic helicity rule.

Circular dichroism of 9,10-dihydrophenanthrene derivatives reveals both the absolute configuration and conformation: a novel approach to Mislow's helicity rule.

The absolute configuration and the conformation of 9,10-trans-disubstituted 9,10-dihydrophenanthrenes, known chiral metabolites of phenanthrene-9,10-oxide, have been determined by circular dichroism. The absolute configuration assignment is based on the sign of the long-wavelength Cotton effect (A-band), which is conformation invariant and originates from benzylic chirality. This provides a new interpretation of the Mislow biphenyl-helicity rule for the case of the 9,10-dihydrophenanthrene chromophore. The sign of the B-band Cotton effect reflects the conformation of the biphenyl chromophore in 9,10-dihydrophenanthrenes. It is shown that the origin of chiroptical properties of 9,10-dihydrophenanthrenes is closely related to those of 5,6-trans-disubstituted 1,3-cyclohexadienes.

Novel chiral pyromellitdiimide (1,2,4,5-benzenetetracarboxydiimide) dimers and trimers: exploring their structure, electronic transitions, and exciton coupling.

The chiral but highly symmetrical acyclic and cyclic pyromellitic diimide dimers and trimers 2-5 have been obtained and characterized for the first time. The pyromellitdiimide chromophores in these molecules are linked by a rigid diequatorially 1,2-disubstituted cyclohexane skeleton. The structures of the compounds have been determined in detail by molecular modeling and, in the case of cyclic dimer 4 and trimer 5, by means of X-ray diffraction analysis. The electronically excited states of the pyromellitdiimide chromophore (1a) have been studied in these and other model compounds by means of linear dichroism (LD), magnetic circular dichroism (MCD), and circular dichroism (CD) spectroscopy. CD spectra of the rigid cyclic trimer 5 have provided the most detailed information on the excited states of the pyromellitdiimide chromophore. The low-energy tail (340-360 nm) of the absorption envelope can be assigned to out-of-plane polarized n-pi* transitions (I, II). The higher energy bands are due to contributions from up to six pi-pi* transitions, these being polarized either along the long (IV-VI, VIII) or short axis (III, VII). The results of ab initio CIS/cc-pVDZ and semiempirical INDO/S-CI calculations have been compared with the experimental data. CD Cotton effects in the region 200-260 nm, which result from exciton interactions between electric dipole allowed transitions of two pyromellitdiimide chromophores in compounds 2-5, provide reliable and useful information concerning the conformation and absolute configuration of these molecules, which may be extrapolated to other oligoimide systems.

Isostructuralism in a series of methylester/methylamide derivatives of (R,R)-O,O'-dibenzoyl tartaric acid; inclusion properties and guest-dependent homeotypism of the crystals of (R,R)-O,O'-dibenzoyltartaric acid diamide.

The compounds studied are methyl ester, amide and methylamide derivatives of (R,R)-O,O'-dibenzoyl tartaric acid. The molecules adopt the planar T conformation of the four-carbon chain with the terminal C=O bonds situated antiperiplanar with respect to the nearest C*-O bond. All investigated molecules occupy a twofold symmetry site in the crystal, including the mono(N-methylamide) monomethylester which lacks the C(2) molecular symmetry. Connected with this is the static disorder in which the methylester and the N-methylamide groups replace each other and isostructuralism within the methylester/methylamide series. (R,R)-O,O'-Dibenzoyltartaric acid diamides [(R,R)-O,O'-dibenzoyl-2,3-dihydroxybutanediamides], both primary and secondary, form hydrogen-bond aggregation patterns typical for amides, despite the presence of other hydrogen-bond acceptors in the molecule. However, in primary amides such packing leads to the creation of homeotypic crystal structures in which structural voids are filled by cyclic solvent molecules (pyridine, 1,4-dioxane). The presence of polyamide ladders, consisting of 'fused' hydrogen-bond rings, seems to be responsible for the low solubility and high melting point of these substances.

Folding of aromatic oligoimides of trans-1,2-diaminocyclohexane.

Chiral oligomeric diimides prepared from pyromellitic dianhydride, (R,R)-1,2-diaminocyclohexane and phthalic anhydride fold into M or P helical conformers; trimer 1 folds into the P conformer in the crystal but the M conformer dominates in solution; longer chain oligomers 2 and 3 form preferentially P conformers in solution, as a result of intermolecular interactions.
