A Bayes regression approach to array-CGH data.

This paper develops a Bayes regression model having change points for the analysis of array-CGH data by utilizing not only the underlying spatial structure of the genomic alterations but also the observation that the noise associated with the ratio of the fluorescence intensities is bigger when the intensities get smaller. We show that this Bayes regression approach is particularly suitable for the analysis of cDNA microarray-CGH data, which are generally noisier than those using genomic clones. A simulation study and a real data analysis are included to illustrate this approach.

On the theory of the reaction rate of vibrationally excited CO molecules with OH radicals.

The dependence of the rate of the reaction CO+OH-->H+CO2 on the CO-vibrational excitation is treated here theoretically. Both the Rice-Ramsperger-Kassel-Marcus (RRKM) rate constant kRRKM and a nonstatistical modification knon [W.-C. Chen and R. A. Marcus, J. Chem. Phys. 123, 094307 (2005).] are used in the analysis. The experimentally measured rate constant shows an apparent (large error bars) decrease with increasing CO-vibrational temperature Tv over the range of Tv's studied, 298-1800 K. Both kRRKM(Tv) and knon(Tv) show the same trend over the Tv-range studied, but the knon(Tv) vs Tv plot shows a larger effect. The various trends can be understood in simple terms. The calculated rate constant kv decreases with increasing CO vibrational quantum number v, on going from v=0 to v=1, by factors of 1.5 and 3 in the RRKM and nonstatistical calculations, respectively. It then increases when v is increased further. These results can be regarded as a prediction when v state-selected rate constants become available.

On the theory of the CO+OH reaction, including H and C kinetic isotope effects.

The effect of pressure, temperature, HD isotopes, and C isotopes on the kinetics of the OH+CO reaction are investigated using Rice-Ramsperger-Kassel-Marcus theory. Pressure effects are treated with a step-ladder plus steady-state model and tunneling effects are included. New features include a treatment of the C isotope effect and a proposed nonstatistical effect in the reaction. The latter was prompted by existing kinetic results and molecular-beam data of Simons and co-workers on incomplete intramolecular energy transfer to the highest vibrational frequency mode in HOCO(*). In treating the many kinetic properties two small customary vertical adjustments of the barriers of the two transition states were made. The resulting calculations show reasonable agreement with the experimental data on (1) the pressure and temperature dependence of the HD effect, (2) the pressure-dependent (12)C(13)C isotope effect, (3) the strong non-Arrhenius behavior observed at low temperatures, (4) the high-temperature data, and (5) the pressure dependence of rate constants in various bath gases. The kinetic carbon isotopic effect is usually less than 10 per mil. A striking consequence of the nonstatistical assumption is the removal of a major discrepancy in a plot of the k(OH+CO)k(OD+CO) ratio versus pressure. A prediction is made for the temperature dependence of the OD+CO reaction in the low-pressure limit at low temperatures.

Isolation of bacteria with antibiotic resistance from household cockroaches (Periplaneta americana and Blattella germanica).

Cockroaches may harbor and disseminate microorganisms to the environment. In this study, Periplaneta americana and Blattella germanica were collected from 40 households in Kaohsiung City and Kaohsiung County, Taiwan. Cockroach infestation was found in 50% of the studied households and 226 cockroaches (123 P. americana and 103 B. germanica) collected by trapping. P. americana was more often found in the kitchen (70.7%) whereas B. germanica in the storage room (51.5%) and kitchen (36.9%). There was no significant difference between the percentages of P. americana (99.9%) and B. germanica (98.0%) carrying bacteria. A total of 25 species of bacteria was isolated from P. americana and only 21 from B. germanica. Antibiotic resistance was found in Staphylococcus aureus, Enterococcus species, Pseudomonas aeruginosa, Klebsiella pneumoniae, Escherichia coli, Serratia marcescens, and Proteus species isolated from the cockroaches. These findings suggest a potential role of cockroaches in the transmission of pathogenic bacteria with antibiotic resistance in households.

Coupling multiplex RT-PCR to a gene chip assay for sensitive and semiquantitative detection of severe acute respiratory syndrome-coronavirus.

An early and accurate diagnostic assay for severe acute respiratory syndrome (SARS) is crucial for infection control. However, most of the diagnostic methods available today, such as real-time reverse transcriptase-polymerase chain reaction (RT-PCR), require a second detection method for confirmation because they detect a single sequence region of the SARS-coronavirus (SARS-CoV). For sensitive and accurate early diagnosis, we report a novel assay system combining multiplex RT-PCR and a diagnostic gene chip to detect multiple virus-specific genomic sequences of SARS-CoV. With 53 clinical specimens, we successfully demonstrate that this technique offers not only a high-accuracy diagnosis for early SARS infection but also a semiquantitative assay.

Cockroaches as potential vectors of nosocomial infections.

OBJECTIVE: To determine the possible role of cockroaches in the epidemiology of nosocomial infections. DESIGN: Epidemiologic investigation of bacteria and fungi in cockroaches and evaluation of the antibiotic resistance of the bacteria isolated from the insects. SETTING: Ninety hospitals in Kaohsiung City and Kaohsiung County in Taiwan. METHODS: Cockroaches were collected in clinical and nonclinical areas and microorganisms were isolated from their external surface and alimentary tract. The susceptibilities of Staphylococcus aureus, Enterococcus species, Pseudomonas aeruginosa, Klebsiella pneumoniae, Escherichia coli, Serratia marcescens, and Proteus species to 17 antibiotics were tested. RESULTS: Cockroach infestation was found in 46.7% of the hospitals studied. Two hundred three cockroaches were collected (139 Periplaneta americana and 64 Blattella germanica). Periplaneta americana was found more often in nonclinical areas (64.5%) and B. germanica in clinical areas (78.1%). There was no statistically significant difference between Periplaneta americana (98.6%) and B. germanica (96.9%) regarding overall isolation rate (P > .05). However, 33 species of bacteria and 16 species of fungi were isolated from Periplaneta americana and only 23 and 12, respectively, from B. germanica. Resistance to ampicillin (13.7% to 100%), chloramphenicol (14.3% to 71.4%), tetracycline (14.3% to 73.3%), and trimethoprim-sulfamethoxazole (14.3% to 57.1%) was found in two gram-positive and five gram-negative bacteria. CONCLUSION: Because cockroach infestation occurred in more than 40% of the hospitals and nearly all of the cockroaches harbored bacteria with multidrug resistance and fungi, cockroaches may play a potential role in the epidemiology of nosocomial infections in those hospitals.

Density functional study of the ring effect on the Myers-Saito cyclization and a comparison with the Bergman cyclization.

Myers-Saito cyclizations of a series of enyne-allenes and enyne-butatrienes have been studied by density functional methods. The pure DFT method, BPW91, in conjunction with the 6-311 basis set is demonstrated to be suitable to study these systems. Geometry optimizations and harmonic frequency calculations were applied for every reactant, transition structure, as well as product. It has been shown that the cyclic structure of reactant lowers significantly the critical distance and reaction barrier. For the Myers-Saito product of (5Z)-1,2,3,5-cyclononatetraen-7-yne (10R), the confinement of ring leads to an essential change of the biradical character from sigma-pi type to sigma-sigma type. The through-bond coupling is therefore involved in this product as in the Bergman products. With the enlargement of the ring, the geometrical distortion weakens the through-bond coupling and raises the stability of the products. As a consequence, 1,5-didehydroindene (10P) presents a particularly long critical distance and lower thermodynamic stability. Detailed comparisons of the reactivities of 10R, (Z)-1-cyclononene-3,8-diyne (13R), and (Z)-1-cyclodecene-3,9-diyne (14R) that represent the core structure of a category of natural antitumor drugs have also been made. It reveals that the reactivity of these three systems is quite similar, despite the fact that the thermochemical properties of the prototypical Myers-Saito and Bergman cyclizations are significantly different from each other.
