Nanopore-based full-length transcriptome sequencing for understanding the underlying molecular mechanisms of rapid and slow progression of diabetes nephropathy.

BACKGROUND: Diabetic nephropathy (DN) has been a major factor in the outbreak of end-stage renal disease for decades. As the underlying mechanisms of DN development remains unclear, there is no ideal methods for the diagnosis and therapy. OBJECTIVE: We aimed to explore the key genes and pathways that affect the rate progression of DN. METHODS: Nanopore-based full-length transcriptome sequencing was performed with serum samples from DN patients with slow progression (DNSP, n = 5) and rapid progression (DNRP, n = 6). RESULTS: Here, transcriptome proclaimed 22,682 novel transcripts and obtained 45,808 simple sequence repeats, 1,815 transcription factors, 5,993 complete open reading frames, and 1,050 novel lncRNA from the novel transcripts. Moreover, a total of 341 differentially expressed transcripts (DETs) and 456 differentially expressed genes (DEGs) between the DNSP and DNRP groups were identified. Functional analyses showed that DETs mainly involved in ferroptosis-related pathways such as oxidative phosphorylation, iron ion binding, and mitophagy. Moreover, Functional analyses revealed that DEGs mainly involved in oxidative phosphorylation, lipid metabolism, ferroptosis, autophagy/mitophagy, apoptosis/necroptosis pathway. CONCLUSION: Collectively, our study provided a full-length transcriptome data source for the future DN research, and facilitate a deeper understanding of the molecular mechanisms underlying the differences in fast and slow progression of DN.

Molecular dynamics simulation study of the structural characteristics of water molecules confined in functionalized carbon nanotubes.

Molecular dynamics (MD) simulations were performed to study the structural properties of water molecules confined in functionalized carbon nanotubes (CNTs). Four CNTs, two armchair-type (6, 6), (7, 7) and two zigzag-type (10, 0), (12, 0) CNTs, representing different helicities and different diameters, were chosen and functionalized at their open ends by the hydrophilic -COOH and the hydrophobic -CH3 groups. The structural properties of water molecules inside the functionalized CNTs, including the orientation distributions of dipole moment and O-H bonds, the length of the single-file water chain, and the average number of hydrogen bonds, were analyzed during a process of simulations. MD simulation results in this work showed that the -CH3 functional groups exert little special effects on the structural properties of water molecules. It is mainly due to the relatively small size of the -CH3 group and its hydrophobic nature, which is consistent with hydrophobic CNTs. For CNTs functionalized by -COOH groups, the configurations of -COOH groups, incurvature or excurvature, determine whether water molecules can enter the CNTs. The incurvature or excurvature configurations of -COOH groups are the results of synergy effects of the CNTs' helicity and diameter and control the flow direction of water molecules in CNTs.

[Study on oxidant strengthening photocatalytic degradation of DMF over TiO2 fiber catalyst].

Oxidant strengthening the degradation of DMF aqueous solution was investigated when TiO2 fiber is used as the photocatalyst. When the UV light was absent, ozone per se could not make DMF degrade, which proves that DMF is a stable substance. But ozone could increase obviously photocatalytic degradation rate of DMF in O3/TiO2 (F). Under the same reaction condition, photocatalytic degradation rate and speed of DMF in O3/TiO2 (F) was almost 1.5 times and 2 times higher than that in air/ TiO2 (F) and H2O2/TiO2 (F) respectively. COD analysis showed DMF was almost mineralized completely when the reaction was carried out for 120 min. Through Hinsberg test secondary amine was proved as one of intermediates in the process of DMF photocatalytic degradation. Rise of pH value of reaction solution also showed that amine was produced in the photocatalytic reaction process. Degradation speed of DMA in O3/TiO2 (F) was higher than that in air/TiO2 (F). The increasing degradation rate and speed of DMF was mainly caused by fast degradation of secondary amine in the process of DMF photocatalytic degradation in O3/TiO2 (F).
