Development of m6A-related prognostic models for survival in lung squamous cell carcinoma with different PD-L1 expression levels.

BACKGROUND: Programmed death-ligand 1 (PD-L1) is widely used in the clinical context of immune checkpoint inhibitor therapy, but its relationship with N6-methyladenosine (m6A) RNA methylation in lung squamous cell carcinoma (LUSC) has not been well defined. This study aimed to investigate the association between PD-L1 messenger RNA (mRNA) expression and m6A regulator expression patterns and to develop exploratory m6A-based prognostic models in LUSC. METHODS: Transcriptome data from 502 patients with LUSC were obtained from The Cancer Genome Atlas (TCGA). Patients were divided into PD-L1 high-expression (PHE) and PD-L1 low-expression (PLE) groups according to the median PD-L1 mRNA level. Differential expression and correlation analyses were performed for 30 m6A regulators. Transcriptome sequencing data from surgical specimens from 28 Asian patients with LUSC were used for expression-pattern comparison. Principal component analysis (PCA), univariate Cox regression, and least absolute shrinkage and selection operator (LASSO)-Cox regression were used to construct prognostic models in the TCGA cohort. RESULTS: In the TCGA cohort, the main differentially expressed m6A regulators between the two PD-L1 groups were YTHDF2 (P<0.001), IGF2BP3 (P<0.001), and YTHDC2 (P<0.001). In the Asian cohort, ALKBH5 (P=0.008) and ZC3H13 (P=0.03) showed significant differences. LASSO-Cox models were constructed for the overall LUSC cohort and for the PHE and PLE subgroups. The overall model included METTL3, HNRNPC, and CBLL1, with a 5-year time-dependent area under the receiver operating characteristic curve (AUC) of 0.579. The 5-year AUCs were 0.742 in the PHE subgroup and 0.652 in the PLE subgroup. The risk score remained independently associated with prognosis in multivariate Cox analysis. CONCLUSIONS: In LUSC, PD-L1 mRNA status was associated with distinct m6A regulator expression profiles. In the TCGA cohort, the PHE subgroup showed higher expression of CBLL1, G3BP1, IGF2BP3, FMR1, and YTHDC2, but lower expression of VIRMA, YTHDF2, and PRRC2A compared with the PLE subgroup. In the National Cancer Center/Cancer Hospital, Chinese Academy of Medical Sciences (CICAMS) cohort, ALKBH5 and ZC3H13 were more highly expressed in the PHE subgroup. Moreover, m6A-based risk models were associated with survival outcomes, with significant prognostic separation in the overall TCGA cohort and the PHE subgroup, whereas the PLE subgroup showed a weaker survival separation.

Urinary profiling investigation of metabolites with cis-diol structure from cancer patients based on UPLC-MS and HPLC-MS as well as multivariate statistical analysis.

Nucleosides are an important class of metabolites and have been investigated as potential tumor biomarkers. A method based on ultra peerformance liquid chromatography (UPLC)-TOF MS was developed to analyze urinary nucleosides and other metabolites with cis-diol structure to distinguish between cancer patients and healthy persons and compare the results with those obtained by HPLC. The data showed that the UPLC method used about one third of the time required by HPLC and achieved a much better chromatographic resolution and increased sensitivity, the number of peaks detected by UV being 79 and 94 for HPLC and UPLC, respectively. With UPLC-TOF MS, more information was obtained about metabolites, the separation of cancer patients from healthy persons was significantly improved, and more potential biomarkers were found. The method based on UPLC-TOF MS is a powerful technique for the study of metabolite profiles.

Study on gender difference based on metabolites in urine by ultra high performance liquid chromatography/time of flight mass spectrometry.

Metabolites in urine can illustrate the physical condition of an individual as a whole. Ultra high performance liquid chromatography/time of flight mass spectrometry (UPLC/TOF-MS) is a relative new technique for the separation of complex samples. The aim of this study is to assess the feasibility of metabonomics in gender difference in unrestricted conditions, i.e. for healthy volunteers there are no strict controls such as food, life style and the collection of urine samples. In this work, 31 spontaneous urine samples were collected and analyzed by using UPLC/TOF-MS. Principal components analysis (PCA) and partial least squares discriminant analysis (PLS-DA) models were tested and compared in samples classification. The gender discrimination was highly improved and some gender related biomarkers were found by PLS-DA. These preliminary results suggested that UPLC/MS-based approaches coupled with pattern recognition show promise for metabonomics.

High performance liquid chromatography-mass spectrometry for metabonomics: potential biomarkers for acute deterioration of liver function in chronic hepatitis B.

Metabonomics methods have been successfully applied to the drug discovery, toxicology, phytochemistry, and clinical fields. Here, we report a self-developed metabonomics platform which is based on high performance liquid chromatography-mass spectrometry (HPLC-MS) technique and applied to the investigation of acute deterioration of liver function in chronic hepatitis B to find the potential biomarkers. Sera from 50 healthy persons and 37 patients with acute deterioration of liver function in chronic hepatitis B were analyzed by HPLC-MS after removal of proteins. After de-noise, peak detection and peak alignment, the data of metabolites were fed to partial least squares discriminant analysis (PLS-DA) to find the potential biomarkers. According to the corresponding tandem mass results, several potential biomarkers were identified: Lysophosphatidyl Choline (LPC) C18:0, LPC C16:0, LPC C18:1, LPC C18:2, and glycochenodeoxycholic acid (GCDCA) (or its isomer glycodeoxycholic acid (GDCA)). On the basis of the relevant literature and pathway databases, the biological significance of the present study is discussed.

Metabonomics study of intestinal fistulas based on ultraperformance liquid chromatography coupled with Q-TOF mass spectrometry (UPLC/Q-TOF MS).

Ultraperformance liquid chromatography coupled with Q-TOF mass spectrometry (UPLC/Q-TOF MS) is an effective and sensitive analytical tool. A UPLC/Q-TOF MS-based metabonomics technique was employed to investigate sera from 40 patients with intestinal fistula and 17 healthy volunteers in an effort to find potential biomarkers of the disease and reveal their pathophysiological changes. After the UPLC/Q-TOF analysis, the retention time and m/z data pair for each peak were detected. Partial least squares discriminant analysis (PLS-DA) and coefficient of correlation analysis were used for marker selection and identification. According to the data, nine potential biomarkers were identified: glycochenodeoxycholic acid, glycocholic [corrected] acid, taurochenodexycholic acid, taurodeoxycholic acid, and two kinds of lysophosphatidyl choline (C16:0 and C18:2) were found with increased concentrations in the patients, and phenylalanine, tryptophan, and carnitine were found with decreased concentrations in the patients. The results suggested that a subclinical hepatic injury and abnormal metabolism of two essential amino acids (phenylalanine and tryptophan), and a key compound of fatty acid synthesis and beta-oxidation (carnitine), occurred in the fistula patients. This work demonstrates the utility of metabonomics as a top-down systems biology tool for understanding clinical problems.

[Metabolite fingerprint and biomarkers identification of rat urine after dosed with ginsenoside Rg3 based on ultra high performance liquid chromatography/time-of-flight mass spectrometry (UPLC/TOF-MS)].

Porous particles of 1.7 microm was employed for ultra high performance liquid chromatography (UPLC), resulting in higher peak capacity, greater resolution and increased sensitivity in comparison with high performance liquid chromatography (HPLC). Time-of-flight mass spectrometer (TOF-MS) with a lockmass interface was used for the structure identification through exact mass and MS/MS experiment. The hyphenation of these two technologies made it a suitable platform for analysis of complex samples and identification of unknown compounds. Ginsenoside Rg3 has been considered as the major active component of Panax ginseng. Effect of the administration of a single dose of the Ginsenoside Rg3 to male Sprague Dawley rats on the urinary metabolite profiles of a range of endogenous metabolites had been investigated using UPLC/TOF-MS. Urine samples were collected from both dosed and control animals. Analysis of these samples revealed marked changes in the pattern of endogenous metabolites due to the effect of Ginsenoside Rg3. Significant disturbances in the urinary metabolite were observed in the first day after dose. Endogenous metabolites with significant up-regulation identified by accurate mass and MS/MS were xanthurenic acid, and kynurenic acid.

Strategy for metabonomics research based on high-performance liquid chromatography and liquid chromatography coupled with tandem mass spectrometry.

Metabonomics, the study of metabolites and their roles in various disease states, is a novel methodology arising from the post-genomics era. This methodology has been applied in many fields. Current metabonomic practice has relied on mass spectrometry (MS), gas chromatography-mass spectrometry (GC-MS), and nuclear magnetic resonance (NMR) to analyze metabolites. In this study, a strategy was developed for applying high-performance liquid chromatography (HPLC) and LC-MS-MS to metabonomics research. One of the key problems to be solved in this strategy is to match the peaks between the chromatograms. A peak alignment algorithm has been developed to match the chromatograms before the pattern recognition. As an application example, the strategy described above was applied to metabonomics research on liver diseases, and the false-positive result of live cancer diagnosis from the hepatocirrhosis and hepatitis diseases was effectively reduced to 7.40%. Based on the pattern recognition, several potential biomarkers were found and further identified by the following LC-MS-MS experiments. The structures of eight potential biomarkers were given for distinguishing the liver cancer from the hepatocirrhosis and hepatitis diseases.

Determination of urinary nucleosides by direct injection and coupled-column high-performance liquid chromatography.

A coupled-column liquid chromatographic method for the direct analysis of 14 urinary nucleosides is described. Efficient on-line clean-up and concentration of 14 nucleosides from urine samples were obtained by using a boronic acid-substituted silica column (40 mm x 4.0 mm I.D.) as the first column (Col-1) and a Hypersil ODS2 column (250 mm x 4.6 mm I.D.) as the second column (Col-2). The mobile phases applied consisted of 0.25 mol/L ammonium acetate (pH 8.5) on Col-1, and of 25 mmol/L potassium dihydrogen phosphate (pH 4.5) on Col-2, respectively. Determination of urinary nucleosides was performed on Col-2 column by using a linear gradient elution comprising 25 mmol/L potassium dihydrogen phosphate (pH 4.5) and methanol-water (60:40, v/v) with UV detection at 260 nm. Urinary nucleosides analysis can be carried out by this procedure in 50 min requiring only pH adjustment and the protein precipitation by centrifugation of urine samples. Calibration plots of 14 standard nucleosides showed excellent linearity (r > 0.995) and the limits of detection were at micromolar levels. Both of intra- and inter-day precisions of the method were better than 6.6% for direct determination of 14 nucleosides. The validated method was applied to quantify 14 nucleosides in 20 normal urines to establish reference ranges.

[Multidimensional separations used in pharmaceutical and biological fields].

A review of multidimensional separations such as comprehensive two-dimensional gas chromatography (GC x GC), comprehensive two-dimensional high performance liquid chromatography (HPLC x HPLC) and their applications in pharmaceutical and biological fields is presented with 71 references. A single CO2 cryo-jet loop modulator was developed for GC x GC and it can be used to modulate compounds higher than C6 effectively. Comprehensive two-dimensional gas chromatography-time-of-flight mass spectrometry (GC x GC/TOF-MS) analyses of traditional Chinese medicine volatile oils such as Pogostemon cablin Benth (Cablin Patchouli), Forsythia suspensa (Thunb.) Vahl and Zedoary were reported also. As an emerging technology, multidimensional separations hold the promise and play an important role in the future pharmaceutical and biological fields.

[Development of high performance liquid chromatographic method using monolithic column for the determination of urinary nucleosides].

Modified nucleosides excreted in urine have been studied as possible bio-markers for malignant tumors. Reversed-phase high performance liquid chromatography (RP-HPLC) is one of the most popular analytical tools. However, its analysis time is longer than desired. The analytical method for urinary nucleosides has been developed using a monolithic column and a linear gradient elution of 25 mmol/L KH2PO4 solution (pH 4.55) and 60% methanol in water with UV detection at 260 nm. Twelve urinary nucleosides were completely separated. The monolithic column presented similar analytical characteristics to reversed-phase column. The time of the analysis is only 23 min, in general much shorter than the methods using a packed RP-HPLC. The method developed is sensitive, reliable and suitable for clinical applications.

[Applications and progresses of expert system on chromatography].

The expert system on chromatography has achieved great advancement in the past two decades, and is playing a more and more important role in solving analytical problems of complex samples. Research results of expert system on chromatography in authors' group are reviewed with 64 references. A brief introduction of the expert system on chromatography is presented. Applications of the expert system on chromatography are summarized in the fields of petrochemical online analysis, environmental air sample analysis, tumor diagnosis and traditional Chinese medicine analysis. The review followed the scientific foot steps in the authors' group, starting from the development of the expert system on gas chromatography, to the selection of multi-column systems in online industrial gas chromatographs in petrochemical plants, and to the employment of the new techniques in gas chromatography, liquid chromatography and capillary electrophoresis to solve the practical analytical problems in the nation's scientific and economic development.

[Pharmacodynamical research of Jingu Tongxiao granule].

OBJECTIVE: To study functions of Jingu Tongxiao granule (JGTXG, treatmenting ache of bones and muscles) in antiphlogistic and antalgic aspect, invigorating the circulation of blood and absorbing clots and antitraumatic soft tissue. METHOD: Animal models of inflammation, ache, gore and traumatic soft tissue were adopted, and pharmacodynamic actions of Jingu Tongxiao granule were observed. RESULT: JGTXG could conspicuously restrain inflammatory reactions of mouse ear tumid model treated by croton oil tumid and rat foot metatarsus tumid model treated by carrageenan, and restrain pain responses of mouse caused with whipping back end method by heat stimulating and of mouse caused with wriggling body method by acetic acid being injected in its abdominal cavity. It could significantly improve petechia degree in traumatic rat blood stasis model, and prominently improve raumatized limb's tumefaction degree and alleviate blood stasis, swelling and phlogistic cell soakage in traumatic rat soft tissue model. At the same time, it could prominently restrain platelet aggregation and improve whole blood viscosity. CONCLUSION: Jingu Tongxiao granule has antiphlogistic and antalgic functions, invigorating the circulation of blood and absorbing clots and antitraumatic soft tissue, and it could keep curative effect of original dosage form.
