FPV: fast protein visualization using Java 3D.

MOTIVATION: Many tools have been developed to visualize protein structures. Tools that have been based on Java 3D((TM)) are compatible among different systems and they can be run remotely through web browsers. However, using Java 3D for visualization has some performance issues with it. The primary concerns about molecular visualization tools based on Java 3D are in their being slow in terms of interaction speed and in their inability to load large molecules. This behavior is especially apparent when the number of atoms to be displayed is huge, or when several proteins are to be displayed simultaneously for comparison. RESULTS: In this paper we present techniques for organizing a Java 3D scene graph to tackle these problems. We have developed a protein visualization system based on Java 3D and these techniques. We demonstrate the effectiveness of the proposed method by comparing the visualization component of our system with two other Java 3D based molecular visualization tools. In particular, for van der Waals display mode, with the efficient organization of the scene graph, we could achieve up to eight times improvement in rendering speed and could load molecules three times as large as the previous systems could. A single mutation of restriction endonuclease EcoRII led to a new crystal form that diffracts to 2.1 A resolution.

R88A, a mutant of the type IIE restriction endonuclease EcoRII, has been crystallized in space group P2(1), with unit-cell parameters a = 58.7, b = 92.4, c = 88.3 A, beta = 108.1 degrees. There are two monomers in the asymmetric unit and the solvent content is estimated to be 50% by volume. The crystals diffract to 2.1 A resolution, which is much higher than that of the wild type, which diffracted to 2.8 A resolution. The mutant crystals have been used in the identification of an excellent heavy-atom derivative.

[Studies on the relationship between vitamin D receptor gene polymorphism and osteoporosis in postmenopausal women].

OBJECTIVE: To determine the relationship between vitamin D receptor (VDR) gene polymorphism and osteoporosis in postmenopausal women. METHODS: The polymerase chain reaction-restriction fragment length polymorphism was used to detect VDR genotype in 40 patients with osteoporosis and 21 healthy postmenopausal women. RESULTS: In the patients with osteoporosis, the bb, Bb, and BB genotype accounted for 82.5%, 17.5% and 0, respectively; in healthy groups, they were 85.71%, 14.29% and 0, respectively (P>0.05). CONCLUSION: Significant association between VDR genotype and osteoporosis in Chinese women was observed in this study.

[Mass transfer model of membrane extraction for recovery of cadmium ion and zinc ion].

By measuring the residence time distribution (RTD) curve of shell side and tube side of hollow fiber modules, it was found that the flow status in hollow fiber module with moderate or low packing density was complicated. For tube side, there were deviation between the experimental RTD curves and the theoretical laminar flow ones, which indicated that the flow status in tube side was between laminar flow and turbulent flow. For shell side, the experimental RTD curves agreed well with the laminar flow ones. The deviations as low as +/- 5% between the experimental average residence times and the theoretical ones suggested that there was no apparent non-ideal flow in the hollow fiber module with medium packing density. Based on the comparison between the experimental results and some typical correlations, a new velocity profile was purposed to describe the flow status in hollow fiber modules. According to the results of cadmium transport, the individual mass transfer coefficient correlations were developed. The zinc outlet concentrations predicted by the new correlations agreed relatively well with the experimental results, the relative deviation was among +/- 25%.
