Discovering the interactome, functions, and clinical relevance of enhancer RNAs in kidney renal clear cell carcinoma.

Enhancer RNA (eRNA) has emerged as a key player in cancer biology, influencing various aspects of tumor development and progression. In this study, we investigated the role of eRNAs in kidney renal clear cell carcinoma (KIRC), the most common subtype of renal cell carcinoma. Leveraging high-throughput sequencing data and bioinformatics analysis, we identified differentially expressed eRNAs in KIRC and constructed eRNA-centric regulatory networks. Our findings revealed that up-regulated eRNAs in KIRC potentially regulate immune response and hypoxia pathways, while down-regulated eRNAs may impact ion transport, cell cycle, and metabolism. Furthermore, we developed a diagnostic prediction model based on eRNA expression profiles, demonstrating its effectiveness in KIRC diagnosis. Finally, we elucidated the regulatory mechanism of an eRNA (ENSR00000305834) on the expression of SLC15A2, a potential prognostic biomarker in KIRC, through bioinformatics analysis and in vitro validation experiments. In summary, Our study highlights the clinical significance of eRNAs in KIRC and underscores their potential as therapeutic targets.

Video halftoning.

This paper studies video halftoning that renders a digital video sequence onto display devices, which have limited intensity resolutions and color palettes, by trading the spatiotemporal resolution for enhanced intensity/color resolution. This trade is needed when a continuous tone video is not necessary or not practical for video display, transmission, and storage. In particular, the quantization error of a pixel is diffused to its spatiotemporal neighbors by separable one-dimensional temporal and two-dimensional spatial error diffusions. Motion-adaptive gain control is employed to enhance the temporal consistency of the visual patterns by minimizing the flickering artifacts. Experimental results of halftone and colortone videos are demonstrated and evaluated with various halftoning techniques.

Silver(I)-imidazole cyclophane gem-diol complexes encapsulated by electrospun tecophilic nanofibers: formation of nanosilver particles and antimicrobial activity.

Silver(I)-imidazole cyclophane gem-diol complex, 3 [Ag2C36 N10(O)4](2+)2(x)-, where x = OH- or CO3(2-), was synthesized and well characterized. The minimum inhibition concentration tests showed that the aqueous form of 3 is 2 times less effective as an antibiotic than 0.5% AgNO3, with about the same amount of silver. The antimicrobial activity of 3 was enhanced when encapsulated into Tecophilic polymer by electrospinning to obtain mats made of nano-fibers. The fiber mats released nanosilver particles, which in turn sustained the antimicrobial activity of the mats over a long period of time. The rate of bactericidal activity of 3 was greatly improved by encapsulation, and the amount of silver used was much reduced. The amount of silver contained in the fiber mat of 3, with 75% of 3 and 25% Tecophilic, was 8 times less than that in 0.5% AgNO3 and 5 times lower than that in silver sulfadiazine cream 1%. The fiber mat was found to kill S. aureus at the same rate as 0.5% AgNO3, with zero colonies on an agar plate, and about 6 times faster than silver sulfadiazine cream. The silver mats were found effective against E. coli, P. aeruginosa, S. aureus, C. albicans, A. niger, and S. cerevisiae. Transmission electron microscopy and scanning electron microscopy were used to characterize the fiber mats. The acute toxicity of the ligand (imidazolium cyclophane gem-diol dichloride) was assessed by intravenous administration to rats, with an LD 50 of 100 mg/kg of rat.

MISAE: a new approach for regulatory motif extraction.

The recognition of regulatory motifs of co-regulated genes is essential for understanding the regulatory mechanisms. However, the automatic extraction of regulatory motifs from a given data set of the upstream non-coding DNA sequences of a family of co-regulated genes is difficult because regulatory motifs are often subtle and inexact. This problem is further complicated by the corruption of the data sets. In this paper, a new approach called Mismatch-allowed Probabilistic Suffix Tree Motif Extraction (MISAE) is proposed. It combines the mismatch-allowed probabilistic suffix tree that is a probabilistic model and local prediction for the extraction of regulatory motifs. The proposed approach is tested on 15 co-regulated gene families and compares favorably with other state-of-the-art approaches. Moreover, MISAE performs well on "corrupted" data sets. It is able to extract the motif from a "corrupted" data set with less than one fourth of the sequences containing the real motif.

Caspase-3 and its inhibitor Ac-DEVD-CHO in rat lens epithelial cell apoptosis induced by hydrogen in vitro.

OBJECTIVE: To investigate the role of caspase-3 and its inhibitor Ac-DEVD-CHO in rat lens epithelial cell apoptosis induced by hydrogen peroxide (H(2)O(2)) in vitro. METHODS: Rat lenses were incubated in modified Eagle's medium containing 2 mmol/L H(2)O(2) to induce apoptosis in vitro. Apoptosis in lens epithelial cells was assessed by transmission electron microscopy and annexin V-propidium iodide (PI) double staining flow cytometry after 12, 24 and 48 h of incubation. The activity of caspase-3 was analyzed by western blotting. RESULTS: Observations under transmission electron microscopy revealed that 2 mmol/L H(2)O(2) could effectively induce lens epithelial cell apoptosis in vitro. Caspase-3 activity increased during cell apoptosis and the peak measurement occurred at 24 h after treatment with H(2)O(2). Cell apoptosis was blocked by caspase-3 inhibitor Ac-DEVD-CHO. CONCLUSIONS: The activation of caspase-3 plays an important role in executing apoptosis in H(2)O(2)-treated lens epithelial cells and in the formation of cataract. The caspase-3 inhibitor Ac-DEVD-CHO may effectively prevent lens epithelial cell apoptosis caused by oxidative injury.

Selenoprotein R is a zinc-containing stereo-specific methionine sulfoxide reductase.

Selenoprotein R (SelR) is a mammalian selenocysteine-containing protein with no known function. Here we report that cysteine homologs of SelR are present in all organisms except certain parasites and hyperthermophiles, and this pattern of occurrence closely matches that of only one protein, peptide methionine sulfoxide reductase (MsrA). Moreover, in several genomes, SelR and MsrA genes are fused or clustered, and their expression patterns suggest a role of both proteins in protection against oxidative stress. Consistent with these computational screens, growth of Saccharomyces cerevisiae SelR and MsrA mutant strains was inhibited, and the strain lacking both genes could not grow, in the presence of H2O2 and methionine sulfoxide. We found that the cysteine mutant of mouse SelR, as well as the Drosophila SelR homolog, contained zinc and reduced methionine-R-sulfoxide, but not methionine-S-sulfoxide, in in vitro assays, a function that is both distinct and complementary to the stereo-specific activity of MsrA. These findings identify a function of the conserved SelR enzyme family, define a pathway of methionine sulfoxide reduction, reveal a case of convergent evolution of similar function in structurally distinct enzymes, and suggest a previously uncharacterized redox regulatory role of selenium in mammals.

Molecular cloning, functional characterization, and subcellular localization of soybean nodule dihydrolipoamide reductase.

Nodule ferric leghemoglobin reductase (FLbR) and leaf dihydrolipoamide reductase (DLDH) belong to the same family of pyridine nucleotide-disulfide oxidoreductases. We report here the cloning, expression, and characterization of a second protein with FLbR activity, FLbR-2, from soybean (Glycine max) nodules. The cDNA is 1,779 bp in length and codes for a precursor protein comprising a 30-residue mitochondrial transit peptide and a 470-residue mature protein of 50 kD. The derived protein has considerable homology with soybean nodule FLbR-1 (93% identity) and pea (Pisum sativum) leaf mitochondria DLDH (89% identity). The cDNA encoding the mature protein was overexpressed in Escherichia coli. The recombinant enzyme showed Km and kcat values for ferric leghemoglobin that were very similar to those of DLDH. The transcripts of FLbR-2 were more abundant in stems and roots than in nodules and leaves. Immunoblots of nodule fractions revealed that an antibody raised against pea leaf DLDH cross-reacted with recombinant FLbR-2, native FLbR-2 of soybean nodule mitochondria, DLDH from bacteroids, and an unknown protein of approximately 70 kD localized in the nodule cytosol. Immunogold labeling was also observed in the mitochondria, cytosol, and bacteroids of soybean nodules. The similar biochemical, kinetic, and immunological properties, as well as the high amino acid sequence identity and mitochondrial localization, draw us to conclude that FLbR-2 is soybean DLDH.

[Expression of IL-6 in recombinant non-replicating vaccinia virus and studying its effects on immunogenicity].

BACKGROUND: To investigate expression of IL-6 in non?replicating vaccinia virus and its immune effects on recombinant virus. METHODS: The recombinant non replicating vaccinia virus RVJ123 delta CK11 beta 75IL6 was constructed with non?replicating vaccinia virus vector pNEOCK11beta75IL6 and replicating vaccinia virus RVJ123. In animal model, immunization with the recombinant virus was carried out and its immune response was studied. RESULTS: The recombinant virus could express IL-nd HBsAg simultaneously. Southern blot analysis demonstrated that the genes between vaccinia virus Hind? C and K fragments were deleted and IL-6 gene was integrated stably. Given intranasal inocula of the virus to immunize BALB/c mouse and New Zealand Rabbit, the elevated anti-HBsAg IgA and IgG antibody secreting cells in mouse lung lymphoid to vectors expressing IL-6 was at about two?fold higher level than those elicited by control virus at day 14 after immunization. Authors also could detect elevated anti-HBsAg IgA and IgG antibody conversion in mouse serum and lung fluid, rabbits serum, lung fluid, saliva, vagina and nasal washing samples. CONCLUSIONS: IL-6 expressed by non-replicating recombinant vaccinia virus could enhance the induced?immune effects, it could serve as the effective adjuvant for recombinant vector vaccine.

[Influence of low molecular weight heparin on proliferation of bovine lens epithelial cells on the surface of intraocular lens].

OBJECTIVE: To investigate the anti-proliferation effect of low molecular weight heparin (LMWH) on bovine lens epithelial cells (BLEC) on the surface of polymethylmethacrylate (PMMA) intraocular lens (IOL). METHODS: BLECs were incubated in vitro on the surface of PMMA IOLs. The cultural media contained LMWH (1 x 10(5) U/L) or normal heparin (1 x 10(5) U/L) or none of them (control). Cells were counted by flow cytometry. RESULTS: The heparin or LMWH treated BLECs on the surface of PMMA IOLs showed immature appearance, while the BLECs in the control group showed a tendency of fibrosis. The numbers of BLECs (per ml) in the digested solution from the surface of IOLs were 878.2 +/- 107.8 (control), 545.5 +/- 58.2 (heparin) and 407.8 +/- 36.6 (LMWH). The comparisons among the three groups showed significant differences (P < 0.001). CONCLUSION: Low molecular weight heparin inhibits proliferation of lens epithelial cells on the surface of intraocular lens, which could be used as a potential drug to prevent the occurrence of postoperative capsular opacification after IOL implantation.
