CLASPP: A unified model for predicting post-translational modifications.

Post-Translational Modifications (PTMs) are a fundamental mechanism for regulating cellular pathways and increasing the functional diversity of the proteome. Accurately predicting the PTM types that are likely to occur at a given site in the primary sequence is a key challenge in functional proteomics. Existing PTM prediction models predominantly focus on either single PTM types or employ ensemble methods that combine multiple models to predict different PTM types. This fragmentation is largely driven by the vast imbalance in data availability across PTM types, making it difficult to predict multiple PTM types with a single model. To address this limitation, we present the Contrastively Learned Attention-based Stratified PTM Predictor (CLASPP), a unified PTM prediction model. CLASPP addresses imbalance challenges by leveraging unsupervised clustering-based undersampling and a novel contrastive learning framework tailored to PTM data. Additionally, our hierarchical data organization and curation are shown to improve CLASPP's performance by balancing the representation of individual PTM types and provides a standardized dataset to train and validate future model designs. Drawing inspiration from advancements in image and natural language processing, the CLASPP model employs a multi-stage training strategy and a high-quality, curated training dataset to improve PTM prediction performance. To uncover what is learned during the contrastive learning stage, the CLASPP model is shown to distinguish known protein kinase substrate specificity profiles as a form of explainability. Finally, we evaluate the application of CLASPP in predicting PTMs in different model organisms and experimentally validated ubiquitination sites in the understudied DCLK3 kinase. Overall, CLASPP represents a unified model for PTM prediction that addresses key bottlenecks in data imbalance and offers new strategies for biological data curation, thereby improving PTM-type prediction performance across diverse organisms.

In vitro panning of a targeting peptide to hepatocarcinoma from a phage display peptide library.

Phage display technology has been used as a powerful tool in the discovery of ligands specific to receptor(s) on the surface of a cancer cell and could also impact clinical issues including functional diagnosis and cell-specific drug delivery. After three rounds of in vitro panning and two rounds of reverse absorption, a group of phages capable of addressing BEL-7402 enormously were obtained for further analysis. Through a cell-based ELISA, immunofluorescence, FACS, and in vivo binding study, WP05 (sequence TACHQHVRMVRP) was demonstrated to be the most effective peptide in targeting four kinds of liver cancer cell lines (BEL-7402, BEL-7404, SMMC-7721, and HepG2), but not the normal liver cell line HL-7702. In conclusion, the peptide WP05 which was screened by in vitro phage display technology was proved to be a targeting peptide to several common hepatocellular carcinoma cell lines.

The site of vitellogenin synthesis in Chinese mitten-handed crab Eriocheir sinensis.

The objective of this study was to investigate the synthesis site of vitellogenin in the Chinese mitten-handed crab, Eriocheir sinensis. Using the RT-PCR techniques, the cDNA fragments isolated from the ovaries of vitellogenic female crab, we found that its deduced amino acid sequence had a high identity with that from other decapods crustacean vitellogenin. This cDNA fragments were used as probes to examine the transcription of mRNAs encoding the Vg. The mRNA expression was observed in vitellogenic female hepatopancreas, which was not detected in any other tissues including muscle, heart, and subepidermal tissues. The positive immunocytological staining with antibody against vitellin were found in ovaries and hepatopancreas of vitellogenic female, which was determined by immunological and immunohistochemical techniques. These results suggest that both ovaries and hepatopancreas are capable of synthesizing vitellogenin. Therefore, it was concluded that hepatopancreas is the extraovarian site of vitellogenin synthesis in E. sinensis.

Purification of vitellin from the ovary of Chinese mitten-handed crab (Eriocheir sinensis) and development of an antivitellin ELISA.

Vitellin was purified from ovaries of mature female Chinese mitten-handed crab (Eriocheir sinensis) using gel filtration chromatography. Analysis by native PAGE showed the vitellin had a native molecular mass of 520 kDa, while denaturing SDS-PAGE revealed two subunits of 97 and 74 kDa. Purified vitellin was used to raise polyclonal antisera, with which an enzyme-linked immunosorbent assay (ELISA) was developed. The ELISA was sensitive and could effectively detect vitellin in the range of 7.8-500 ng. Furthermore, vitellin levels in various developmental stages of oogenesis were measured with the ELISA assay. The results indicated that levels of vitellin increased significantly from 0.22 mg/ovary at Stage II to 360.31 mg/ovary at Stage IV.

[Starvation metabolism in parent Chinese mitten-handed crab (Eriocheir sinensis)].

The experiment was conducted to study the influence of starvation on the metabolism of parent Chinese mitten-handed crab (Eriocheir sinensis) with weights of 54.59 (+/- 2.37) g under 20 (+/- 0.5) degree C during Oct. to Dec., 1998. The results showed oxygen consumption, CO2 production and ammonia-N excretion of the parent crab being starved for 30 days were 50.0%, 63.4%, and 59.1% of those of the fed crab, respectively. The course of oxygen consumption reduction could be divided into four phases: 1) from the 1st day to the 6th day, the metabolic rate decreased remarkably; 2) from the 7th day to the 15th day, the metabolic rate kept relatively stable; 3) from the 16th day to the 25th day, the metabolic rate decreased markedly again; and 4) from 26th day to 30th day (the end time of the experiment), the metabolic rate decreased most dramatically. There were only three phases during the course of CO2 production and ammonia-N excretion reduction. Meanwhile, the standard metabolism of the starved crab reduced from 4.45 to 2.36 J.g-1.h-1, and lipid was used as the first energy source in the course of starvation.
