Ig-like domains on bacteriophages: a tale of promiscuity and deceit.

The immunoglobulin (Ig) fold is one of the most important structures in biology, playing essential roles in the vertebrate immune response, cell adhesion, and many other processes. Through bioinformatic analysis, we have discovered that Ig-like domains are often found in the constituent proteins of tailed double-stranded (ds) DNA bacteriophage particles, and are likely displayed on the surface of these viruses. These phage Ig-like domains fall into three distinct sequence families, which are similar to the classic immunoglobulin domain (I-Set), the fibronectin type 3 repeat (FN3), and the bacterial Ig-like domain (Big2). The phage Ig-like domains are very promiscuous. They are attached to more than ten different functional classes of proteins, and found in all three morphogenetic classes of tailed dsDNA phages. In addition, they reside in phages that infect a diverse set of gram negative and gram positive bacteria. These domains are deceptive because many are added to larger proteins through programmed ribosomal frameshifting, so that they are not always detected by standard protein sequence searching procedures. In addition, the presence of unrecognized Ig-like domains in a variety of phage proteins with different functions has led to gene misannotation. Our results demonstrate that horizontal gene transfer involving Ig-like domain encoding DNA has occurred commonly between diverse classes of both lytic and temperate phages, which otherwise display very limited sequence similarities to one another. We suggest that phage may have been an important vector in the spread of Ig-like domains through diverse species of bacteria. While the function of the phage Ig-like domains is unknown, several lines of evidence suggest that they may play an accessory role in phage infection by weakly interacting with carbohydrates on the bacterial cell surface.

[Effect of skull acupuncture and scalp acupuncture on serum vascular endothelial growth factor in the patient of acute cerebral infarction].

OBJECTIVE: To investigate effect of skull suture acupuncture (skull acupuncture) and scalp acupuncture on serum vascular endothelial growth factor (VEGF) in the patient of acute cerebral infarction (CI). METHODS: Twenty cases of CI were treated with skull suture acupuncture at coronal suture, sagittal suture, lambdoid suture, etc. combined with medication (group B), group C (n=20) with scalp acupuncture at contralateral Dingnie Qian-xiexian (MS 6) and Dingnie Houxiexian (MS 7) plus medication, and group A (n=20) with medication. Changes of serum VEGF contents were investigated in the three groups. RESULTS: After treatment, the serum VEGF content did not significantly change in group A (P > 0.05), and significantly increased in group B and group C (P < 0.01, P < 0.05), with significant difference as group B and C compared with that of group A (P < 0.05), and with no significant difference between group B and group C (P > 0.05). CONCLUSION: Skull suture acupuncture combined with medication and scalp acupuncture plus medication have a similar effect on serum VEGF in the patient of acute cerebral infarction.

Specialized microbial databases for inductive exploration of microbial genome sequences.

BACKGROUND: The enormous amount of genome sequence data asks for user-oriented databases to manage sequences and annotations. Queries must include search tools permitting function identification through exploration of related objects. METHODS: The GenoList package for collecting and mining microbial genome databases has been rewritten using MySQL as the database management system. Functions that were not available in MySQL, such as nested subquery, have been implemented. RESULTS: Inductive reasoning in the study of genomes starts from "islands of knowledge", centered around genes with some known background. With this concept of "neighborhood" in mind, a modified version of the GenoList structure has been used for organizing sequence data from prokaryotic genomes of particular interest in China. GenoChore http://bioinfo.hku.hk/genochore.html, a set of 17 specialized end-user-oriented microbial databases (including one instance of Microsporidia, Encephalitozoon cuniculi, a member of Eukarya) has been made publicly available. These databases allow the user to browse genome sequence and annotation data using standard queries. In addition they provide a weekly update of searches against the world-wide protein sequences data libraries, allowing one to monitor annotation updates on genes of interest. Finally, they allow users to search for patterns in DNA or protein sequences, taking into account a clustering of genes into formal operons, as well as providing extra facilities to query sequences using predefined sequence patterns. CONCLUSION: This growing set of specialized microbial databases organize data created by the first Chinese bacterial genome programs (ThermaList, Thermoanaerobacter tencongensis, LeptoList, with two different genomes of Leptospira interrogans and SepiList, Staphylococcus epidermidis) associated to related organisms for comparison.

[Study on screening mimicking epitope of ochratoxin A from phage display peptide library].

OBJECTIVE: To screen phage particles capable of mimicking ochratoxin A and establish immunoassay for ochratoxin A with it. METHODS: An anti-ochratoxin A monoclonal antibody was used as ligand. Biopanning was done to screen the mimicking epitope from a phage random 7 peptide library. This library was displayed as a fusion protein with the coat protein III of filamentous phage M13. The positive clones were identified by ELISA, the inserted amino sequences were deduced by DNA sequencing. RESULTS: After four rounds of panning, 11 positive clones can bind to the antibody, and the binding can be blocked the free ochratoxin A. The common amino sequence of the mimicking epitope is IRPMVXX. A competitive ELISA immunoassay was established with clone P2, the linear range of the inhibition curves is between 200 pg/ml and 8000 pg/ml, the detecting limitation is 150 pg/ml. CONCLUSION: The phage display technique can be successfully applied to screen the mimicking epitope of ochratoxin A. The acquired phages may be used as the surrogate of the toxin to establish the immunoassay.

Extraction of extracellular polymeric substances from the photosynthetic bacterium Rhodopseudomonas acidophila.

Among the four methods for extracting extracellular polymeric substances (EPS) from Rhodopseudomonas acidophila (EDTA, NaOH, H(2)SO(4), heating/centrifugation), EDTA extraction was found to be the most effective. The contents of the major components of EPS from R. acidophila, i.e., carbohydrate, protein and nucleic acid, were 6.5, 58.4 and 5.4 mg g(-1) dry cells, respectively. The optimum extraction time was 1-3 h and the EDTA dosage was approximately 2.8 g g(-1) dry cells. Under these conditions, no cell lysis was observed. The EPS content and the percentage of the three main components were greatly dependent on the extraction method. The intensity of absorption peaks for photosynthetic pigments in the UV-visible spectrum of bacteria remained unchanged prior to and after EDTA extraction; and no pigment peaks appeared in the EPS spectrum. This suggests that few cells were destroyed and lysis did not occur. UV-visible spectrum analysis, an easy and rapid technique, could be used to monitor cell lysis during EPS extraction from R. acidophila.

[Raman spectroscopy study of 1,3-dimethyluracil and its ab initio (DFT) calculation].

The Raman spectrum of polycrystal 1,3-dimethyluracil (DMU) was obtained and investigated. Ab initio (DFT) calculation (B3PW91/6-31G method) of DMU was performed. And the vibration modes of DMU molecular were analyzed. The results suggest that DMU molecule, as a model compound of bio-base, has some advantages in Raman analysis, such as stronger intensity of marker bands and sharper, clearer bands of double band stretching than uracil's. The ultimate goal of this research is to get large quantity of spectral information of DMU and its cyclobutane dimers, use them as model compounds to research on the Raman characteristics of DNA's or RNA's photodamage. And this work is also an essential supplement to the 1,3-dimethyluracil's Raman study.

[MGAP-A microbe genome annotation platform].

A Microbe Genome Annotation Platform (MGAP) was developed and applied to the cynobacterium PCC7002 genome annotation. Various bioinformatics software tools from sequence analysis to gene identification and function prediction were implemented in MGAP. Protein sequence databases SWISSPROT and PDBseq, protein information resource InterPro and COG were also integrated in the platform. The web interface of MGAP has the functionality to display a circular map of gene distribution and GC contents throughout the genome. Detailed information such as the DNA and protein sequence, the location of genes on chromosomes can be viewed by clicking the corresponding object within the map. MGAP is based on a PC/Linux system affordable for small biological laboratories and has the advantage of using free software tools including MySQL, Apache and Perl.

PGAAS: a prokaryotic genome assembly assistant system.

MOTIVATION: In order to accelerate the finishing phase of genome assembly, especially for the whole genome shotgun approach of prokaryotic species, we have developed a software package designated prokaryotic genome assembly assistant system (PGAAS). The approach upon which PGAAS is based is to confirm the order of contigs and fill gaps between contigs through peptide links obtained by searching each contig end with BLASTX against protein databases. RESULTS: We used the contig dataset of the cyanobacterium Synechococcus sp. strain PCC7002 (PCC7002), which was sequenced with six-fold coverage and assembled using the Phrap package. The subject database is the protein database of the cyanobacterium, Synechocystis sp. strain PCC6803 (PCC6803). We found more than 100 non-redundant peptide segments which can link at least 2 contigs. We tested one pair of linked contigs by sequencing and obtained satisfactory result. PGAAS provides a graphic user interface to show the bridge peptides and pier contigs. We integrated Primer3 into our package to design PCR primers at the adjacent ends of the pier contigs. AVAILABILITY: We tested PGAAS on a Linux (Redhat 6.2) PC machine. It is developed with free software (MySQL, PHP and Apache). The whole package is distributed freely and can be downloaded as UNIX compress file: ftp://ftp.cbi.pku.edu.cn/pub/software/unix/pgaas1.0.tar.gz. The package is being continually updated.
