Genomic data visualization on the Web.

Abstract

UNLABELLED: Many types of genomic data can be represented in matrix format, with rows corresponding to genes and columns corresponding to gene features. The heat map is a popular technique for visualizing such data, plotting the data on a two-dimensional grid and using a color scale to represent the magnitude of each matrix entry. Prism is a Web-based software tool for generating annotated heat map visualizations of genome-wide data quickly. The tool provides a selection of genome-specific annotation catalogs as well as a catalog upload capability. The heat maps generated are clickable, allowing the user to drill down to examine specific matrix entries, and gene annotations are linked to relevant genomic databases. The pointillism method for creating stimuli suitable for use in computer-based visual contrast sensitivity testing.

An increasingly large corpus of clinical and experimental neuropsychological research has demonstrated the utility of measuring visual contrast sensitivity. Unfortunately, existing means of measuring contrast sensitivity can be prohibitively expensive, difficult to standardize, or lack reliability. Additionally, most existing tests do not allow full control over important characteristics, such as off-angle rotations, waveform, contrast, and spatial frequency. Ideally, researchers could manipulate characteristics and display stimuli in a computerized task designed to meet experimental needs. Thus far, 256-bit color limitation in standard cathode ray tube (CRT) monitors has been preclusive. To this end, the pointillism method (PM) was developed. Using MATLAB software, stimuli are created based on both mathematical and stochastic components, such that differences in regional luminance values of the gradient field closely approximate the desired contrast. This paper describes the method and examines its performance in sine and square-wave image sets from a range of contrast values. Results suggest the utility of the method for most experimental applications. Weaknesses in the current version, the need for validation and reliability studies, and considerations regarding applications are discussed. Syntax for the program is provided in an appendix, and a version of the program independent of MATLAB is available from the author.

The Graphical Query Language: a tool for analysis of gene expression time-courses.

UNLABELLED: The Graphical Query Language (GQL) is a set of tools for the analysis of gene expression time-courses. They allow a user to pre-process the data, to query it for interesting patterns, to perform model-based clustering or mixture estimation, to include subsequent refinements of clusters and, finally, to use other biological resources to evaluate the results. Analyses are carried out in a graphical and interactive environment, allowing expert intervention in all stages of the data analysis. SuperDrug: a conformational drug database.

MOTIVATION: Different resources exist for experimentally determined and computed three-dimensional (3D)-structures of low molecular weight structures but for approved drugs, no free, publicly accessible source of 3D-structures and conformers is available. Furthermore, for selection purposes or for correlation of structural similarity with medical application, the assignment of the Anatomical Therapeutic Chemical (ATC) classification codes to each structure according to the WHO-scheme would be desirable. RESULTS: The database contains approximately 2500 3D-structures of active ingredients of essential marketed drugs. To account for structural flexibility they are represented by 10(5) structural conformers. Here we present a web-query system enabling searches for drug name, synonyms, trade name, trivial name, formula, CAS-number, ATC-code etc. 2D-similarity screening (Tanimoto coefficients) and an automatic 3D-superposition procedure based on conformational representation are implemented. Drug structures above a similarity threshold as well as superimposed conformers can be retrieved in the mol- file format via a graphical interface.
