Web-based kinetic modelling using JWS Online.

Abstract

UNLABELLED: JWS Online is a repository of kinetic models, describing biological systems, which can be interactively run and interrogated over the Internet. It is implemented using a client-server strategy where the clients, in the form of web browser based Java applets, act as a graphical interface to the model servers, which perform the required numerical computations. AVAILABILITY: The JWS Online website is publicly accessible at http://jjj.biochem.sun.ac.za/ with mirrors at http://www.jjj.bio.vu.nl/ and http://jjj.vbi.vt.edu/

COBrA: a bio-ontology editor.

COBrA is a Java-based ontology editor for bio-ontologies that distinguishes itself from other editors by supporting the linking of concepts between two ontologies, and providing sophisticated analysis and verification functions. In addition to the Gene Ontology and Open Biology Ontologies formats, COBrA can import and export ontologies in the Semantic Web formats RDF, RDFS and OWL.

Quantized spiral tip motion in excitable systems with periodic heterogeneities.

Meandering spiral tips in homogeneous reaction-diffusion systems are characterized by two generically incommensurate radii and frequencies. Here, we create periodic perturbations in space to induce a transition to commensurate radii and frequencies that exhibit a devil's staircase. The plateaus of the staircase correspond to pinned or complex periodic orbits of the spiral tip.
