A source model for efficient brachytherapy computations with Monte Carlo.

Abstract

Monte Carlo techniques have the potential for producing accurate brachytherapy dose distributions in heterogeneous finite geometries. However, for routine clinical use, computational speed must be adequate. A fast, all-particle, CT-based Monte Carlo code called PEREGRINE is being developed at Lawrence Livermore National Laboratory for radiation treatment planning. As one feature, the code will produce accurate dose distributions from brachytherapy sources in heterogeneous geometries. For efficiency, brachytherapy sources in this model are treated as points or line segments. Radiation is emitted with the proper energy spectrum and (perhaps anisotropic) angular distribution. In particular, for anisotropic emission the polar angle is determined by a random-number driven empirical function constructed from a source's measured or precomputed fluence emission pattern. Source model parameters are presented for iodine and iridium sources. While designed for the PEREGRINE program, this source model can be used in any Monte Carlo code.

Transitions induced by the discreteness of molecules in a small autocatalytic system.

The autocatalytic reaction system with a small number of molecules is studied numerically by stochastic particle simulations. A novel state due to fluctuation and discreteness in molecular numbers is found, characterized as an extinction of molecule species alternately in the autocatalytic reaction loop. Phase transition to this state with changes of the system size and flow is studied, while a single-molecule switch of the molecule distributions is reported. The relevance of the results to intracellular processes is briefly discussed.

Molecular dynamics simulation of continuous current flow through a model biological membrane channel.

The conductance of sodium ions through a simplified channel-membrane system immersed in a reservoir of 1M NaCl in SPC/E water is examined by molecular dynamics simulation. An applied external potential of 1.1 V drives the ions and water through a channel of length 25 A producing a current of 19.6 pA, in reasonable agreement with experimental findings. The stream of ions and water molecules flows continuously because of the constant applied field and periodic boundary conditions. We also examine the potential profile across the simulation cell, the average density distributions of the various species in the reservoir and radially in the channel, and the ion velocity in the channel.

Long-range correlations in genomic DNA: a signature of the nucleosomal structure.

We use the "wavelet transform microscope" to carry out a comparative statistical analysis of DNA bending profiles and of the corresponding DNA texts. In the three kingdoms, one reveals on both signals a characteristic scale of 100-200 bp that separates two different regimes of power-law correlations (PLC). In the small-scale regime, PLC are observed in eukaryotic, in double-strand DNA viral, and in archaeal genomes, which contrasts with their total absence in the genomes of eubacteria and their viruses. This strongly suggests that small-scale PLC are related to the mechanisms underlying the wrapping of DNA in the nucleosomal structure. We further speculate that the large scale PLC are the signature of the higher-order structure and dynamics of chromatin.
