Bitis gabonica (Gaboon viper) snake venom gland: toward a catalog for the full-length transcripts (cDNA) and proteins.

The venom gland of the snake Bitis gabonica (Gaboon viper) was used for the first time to construct a unidirectional cDNA phage library followed by high-throughput sequencing and bioinformatic analysis. Hundreds of cDNAs were obtained and clustered into contigs. We found mostly novel full-length cDNA coding for metalloproteases (P-II and P-III classes), Lys49-phospholipase A2, serine proteases with essential mutations in the active site, Kunitz protease inhibitors, several C-type lectins, bradykinin-potentiating peptide, vascular endothelial growth factor, nucleotidases and nucleases, nerve growth factor, and L-amino acid oxidases. Two new members of the recently described short coding region family of disintegrin, displaying RGD and MLD motifs are reported. In addition, we have identified for the first time a cytokine-like molecule and a multi-Kunitz protease inhibitor in snake venoms. The CLUSTAL alignment and the unrooted cladograms for selected families of B. gabonica venom proteins are also presented. A significant number of sequences were devoid of database matches, suggesting that their biologic function remains to be identified. This paper also reports the N-terminus of the 15 most abundant venom proteins and the sequences matching their corresponding transcripts. The electronic version of this manuscript, available on request, contains spreadsheets with hyperlinks to FASTA-formatted files for each contig and the best match to the GenBank and Conserved Domain Databases, in addition to CLUSTAL alignments of each contig. We have thus generated a comprehensive catalog of the B. gabonica venom gland, containing for each secreted protein: (i) the predicted molecular weight, (ii) the predicted isoelectric point, (iii) the accession number, and (iv) the putative function. The role of these molecules is discussed in the context of the envenomation caused by the Gaboon viper.

[The library of the Society of the Dutch Journal of Medicine].

This year the library of the Vereniging Nederlands Tijdschrift voor Geneeskunde (Society of the Dutch Journal of Medicine) has reached the age of go. The idea was born in 1900 when the editor-in-chief M.Straub proposed starting a library for the Journal. This was rejected by the members of the Society, but fourteen years later, in 1914, when the new editor-in-chief G.A. van Rijnberk made a similar proposal, it was accepted. His long-term as editor (1913-1946) would prove to be a guarantee for the acquisition of a large collection of books, both antique and contemporary. The collection reflects the history of medicine, notably in The Netherlands, but also in a wider sense. Over the years, several catalogues of the collection have been published, and this year has seen the completion of an electronic catalogue which is available on the Internet (www.ntvg.nl). The acquisition and restoration of books have been re-started in the past five years and a fellowship for the study of the existing collection of books has been instituted.

Generation, annotation, evolutionary analysis, and database integration of 20,000 unique sea urchin EST clusters.

Together with the hemichordates, sea urchins represent basal groups of nonchordate invertebrate deuterostomes that occupy a key position in bilaterian evolution. Because sea urchin embryos are also amenable to functional studies, the sea urchin system has emerged as one of the leading models for the analysis of the function of genomic regulatory networks that control development. We have analyzed a total of 107,283 cDNA clones of libraries that span the development of the sea urchin Strongylocentrotus purpuratus. Normalization by oligonucleotide fingerprinting, EST sequencing and sequence clustering resulted in an EST catalog comprised of 20,000 unique genes or gene fragments. Around 7000 of the unique EST consensus sequences were associated with molecular and developmental functions. Phylogenetic comparison of the identified genes to the genome of the urochordate Ciona intestinalis indicate that at least one quarter of the genes thought to be chordate specific were already present at the base of deuterostome evolution. Comparison of the number of gene copies in sea urchins to those in chordates and vertebrates indicates that the sea urchin genome has not undergone extensive gene or complete genome duplications. The established unique gene set represents an essential tool for the annotation and assembly of the forthcoming sea urchin genome sequence. DBcat: a catalog of biological databases.

The DBcat (http://www.infobiogen.fr/services/dbcat) is a comprehensive catalog of biological databases, maintained and curated on a daily basis at GIS Infobiogen. It contains more than 400 databases classified by application domains. The DBcat is a structured flat file library, that can be searched by means of an SRS server or a dedicated Web interface. The files are available for downloading from Infobiogen anonymous ftp server.

Cataloging on-line health information: a content analysis of the NC Health Info portal.

The unrelenting increase of health information on the World Wide Web has resulted in an urgent need for portals that provide consumers with trustworthy health information. In response to this need, the National Library of Medicine initiated the Go Local initiative, which extends MEDLINEplus by providing consumers with links to local health services, programs and providers. NC Health Info (www.nchealthinfo.org) is the first NIH funded Go Local portal. Our goal is to gain insight into the nature of interactions that occur during the cataloging process of online health information resources. We conducted a content analysis of annotations made by catalogers on the NC Health Info portal between January 2000 and September 2004. Our analysis of 2369 online information resources revealed challenges with establishing the navigational, geographical and topical content of an on-line resource. Our analysis provides insight into the mechanisms that catalogers use to overcome those challenges and thus will be of value to future Go Local portal development.

[Revealing the history of apothecaries, pharmaceuticals and pharmacies in Catalunya: the library of the apothecary Joan Sardeñons: an example of the possibilities and difficulties of research].

The author takes the catalogue of the library of the major pharmacist Joan Sardeñons as an example. This inventory was in the Hospital of Santa Creu i Sant Pau. Due to the low specialization of cataloguers, a high percent of the volumes are wrongly identified. The author states that the best way to understand this matter, is to study deeper, as professional as scientifically, the inventories used by the pharmacists.

A novel resource for the study of genes expressed in the adult human retina.

PURPOSE: To reconstruct the transcriptional profile of the human adult retina and the genomic map of the genes expressed in this tissue. METHODS: Original software was used for the retrieval and analysis of records from UniGene (http://www.ncbi.nlm.nih. gov/UniGene/) pertaining to selected cDNA libraries from adult human retina. RESULTS: The 4974 genes reported so far to be expressed in retina were included in a catalog available on the Internet. For each entry, an estimation of the level of expression of the corresponding gene in the retina was provided. A high-resolution genomic map of the human retina was built up by inclusion of 3152 genes showing a precise and unique map assignment. The correspondence was established between 53 gene-orphan retinal diseases and clusters of genes expressed in the retina. CONCLUSIONS: The in silico reconstruction of the transcriptional profile of the adult human retina provides preliminary information on the pattern of genomic expression in this tissue. The chromosomal location of many retinal genes, combined with their expression data, should speed up the identification of genes involved in retinal diseases.

Mechanization of library procedures in the medium-sized medical library. 8. Computer applications in hospital departmental libraries.

To test the hypothesis that a standard library system could be designed for hospital departmental libraries, a system was developed and partially tested for four departmental libraries in the Washington University School of Medicine and Associated Hospitals. The system from determination of needs through design and evaluation, is described. The system was limited by specific constraints to control of the monograph collection. Products of control include catalog cards, accessions list, new book list, location list, fund list, missing book list, and discard book list. Sample data form and pages from a procedure manual are given, and conversion from a manual to an automated system is outlined. The question of standardization of library records and procedures is discussed, with indications of the way in which modular design, as utilized in this system, could contribute to greater flexibility in design of future systems. Reference is made to anticipating needs for organizing departmental libraries in developing regional medical library programs and to exploring the role of the departmental library in a medical library network.

Reverse serial analysis of gene expression (SAGE) characterization of orphan SAGE tags from human embryonic stem cells identifies the presence of novel transcripts and antisense transcription of key pluripotency genes.

Serial analysis of gene expression (SAGE) is a powerful technique for the analysis of gene expression. A significant portion of SAGE tags, designated as orphan tags, however, cannot be reliably assigned to known transcripts. We used an improved reverse SAGE (rSAGE) strategy to convert human embryonic stem cell (hESC)-specific orphan SAGE tags into longer 3' cDNAs. We show that the systematic analysis of these 3' cDNAs permitted the discovery of hESC-specific novel transcripts and cis-natural antisense transcripts (cis-NATs) and improved the assignment of SAGE tags that resulted from splice variants, insertion/deletion, and single-nucleotide polymorphisms. More importantly, this is the first description of cis-NATs for several key pluripotency markers in hESCs and mouse embryonic stem cells, suggesting that the formation of short interfering RNA could be an important regulatory mechanism. A systematic large-scale analysis of the remaining orphan SAGE tags in the hESC SAGE libraries by rSAGE or other 3' cDNA extension strategies should unravel additional novel transcripts and cis-NATs that are specifically expressed in hESCs. Besides contributing to the complete catalog of human transcripts, many of them should prove to be a valuable resource for the elucidation of the molecular pathways involved in the self-renewal and lineage commitment of hESCs.

The Social Transition in the North: collection and data access protocols.

OBJECTIVE: These protocols were designed to provide access to the Social Transition in the North (STN) collection and data set. METHOD: Staff at the (UAA) Institute for Circumpolar Health Studies (ICHS) reviewed, organized, inventoried, and cataloged the STN collection. RESULTS: Most of the materials in the collection are available from the UAA Archives and Manuscripts Department, Consortium Library. Documents and data containing sensitive information are maintained by ICHS to assure confidentiality of research participants. CONCLUSION: These access protocols allow researchers to obtain access to this valuable data set consistent with US research policy while protecting the integrity of the data and the confidentiality of the participants.

[Introduction of ancient Bencao works stored overseas yet not included in Quanguo Zhongyi Tushu Lianhe Mulu (National Coalition Catalogue of TCM Works)].

This paper briefly introduces 14 ancient Bencao works stored overseas yet not included in Quanguo Zhongyi Tushu Lianhe Mulu, with the information, including the authors, accomplish date, number of volume, categories, quantity of drugs, characteristics of content, store sites, and the condition of returned duplicated edition in China, and etc. Among the 14 works, 2 were accomplished in the Yuan dynasty, 9 in the Ming dynasty and 3 in the Qing dynasty.

Image catalogs.

The advent of digital photography and radiography allows documentation of interesting clinical findings with unprecedented ease, and many orthopaedic surgeons have taken extensive advantage of this opportunity to create large digital libraries of clinical results. However, this leaves surgeons with a rapidly increasing volume of data to store and organize; therefore, a system for archiving, locating, and managing images, radiographs, and digital slide presentations has become a crucial need in most orthopaedic groups and practices. However, many surgical groups and practices are not familiar with the computer technology available to initiate such systems. In this review, we discuss several software solutions currently on the market to address the specific needs of orthopaedic surgeons, and as a practical example, discuss a system that is in place in the Department of Orthopaedic Surgery at our institution. Overall, depending on the individual circumstances of each institution, there are various options that meet different technologic and financial requirements.

Library orientation methods: J. Hillis Miller Health Center Library program.

Two orientation devices are described which are currently in use at the J. Hillis Miller Health Center Library. One is a taped tour which requires a portable recorder with earphones attached. Tapes are now available for nursing students, physical therapy students, and Health Center staff. The tour includes location information and description of the card catalog and certain basic index and abstract services. The second orientation device is a short instruction tape on the use of Index Medicus which is attached to the Index Medicus table. This is heard through a telephone apparatus. It is anticipated that the tape technique will be expanded to apply to other students and other library tools. It is also believed that this technique may be used in other libraries. Information about the supplies and equipment used is given as an addendum.

A computerized cataloging management system for health science audiovisuals.

This paper describes the implementation of the Stanford Public Information and Retrieval System (SPIRES) by the University of Michigan Medical School Learning Resources Center. SPIRES is a bibliographic data base management system which offers on-line search capabilities and retrieval of data in programmable formats. The Learning Resource Center utilizes SPIRES for the interactive retrieval of cataloging data, bibliographical compilations, and book catalog production.

Paraprofessional staff: a review and report on current duty assignment in academic health sciences libraries in North America.

This paper reviews paraprofessional employment in libraries and examines the trend toward assigning increasingly complex duties to academic library paraprofessionals. During the spring of 1989, directors of academic health sciences libraries in the United States and Canada were surveyed to determine the duties assigned to paraprofessionals. The results show that paraprofessionals are assigned a wide range of duties, including supervising functional areas, such as circulation and interlibrary loan, and some tasks often considered professional, such as original cataloging and in-depth reference work. The findings illustrate the importance of the paraprofessional to librarianship.
