A Macintosh software package for simulation of human red blood cell metabolism.

We have developed a computer software package for Macintosh to simulate the metabolism and hemoglobin binding affinity of human red blood cell. The model is capable of simulating hemoglobin binding of ligands, metabolite concentrations, and metabolic fluxes at physiological steady state and in response to extracellular parameter variations, such as pH, osmolarity, glucose, and adenine concentrations. The kinetic parameters of enzymes, extracellular conditions, and initial intracellular metabolite concentrations can be specified by the user in order to model a particular situation. The software is use friendly, utilizing menu, window, and mouse to interact with the user. It also provides a pathway map of the red cell, which allows a direct access to enzyme kinetics by clicking the enzymes in the map.

A study of the accuracy of predicted soft tissue changes produced by a computer software package (COG 3.4) in a series of patients treated by the Le Fort I osteotomy.

This study was performed to compare soft tissue movements resulting from a series of Le Fort I osteotomies with those predicted for the same cases by means of a computerised software package (COG 3.4). The source material consisted of serial lateral cephalometric radiographs for 25 consecutive patients that had received similar Le Fort I osteotomies primarily to correct an antero-posterior skeletal discrepancy. Generally it was found that many of the digitised points on the facial profile were surprisingly well predicted. In addition, the chin and profile changes resulting from mandibular auto-rotation also were reasonably well predicted. However, in a number of cases prediction was less consistent and this was particularly true in the region of the nose and lips. In such instances, initial size, thickness and the existing morphology of the soft tissues appeared to be important factors. The tendency of the software occasionally to 'cross-over' the plots for the upper and lower lip profile made the judgement in this area of predicted profile change difficult in some cases.

Marginal accuracy of CAD/CAM inlays made with the original and the updated software.

The software driving the Cerec CAD/CAM system has recently been updated. In this study, the marginal accuracy of computer-machined porcelain inlays was determined using the original and the updated software. Two types of MOD cavities in Frasaco resin teeth were prepared with either sharp or rounded box corners. The distance of the occlusal and proximal marginal interface was determined using a measuring microscope. The mean occlusal interfacial distance was 52 microns for both programs. Only the box corners showed a significantly larger space, of which the mean value was approximately 200 microns. The updated version improved the marginal accuracy at the box corners. Further reduction of the interfacial distance was accomplished by rounding the sharp box corners.

Software analysis of 20 MHz pulsed Doppler quadrature data.

A computer software procedure for processing quadrature data obtained from a 20 MHz pulsed Doppler system is described and the quality of results obtained is illustrated. The system is implemented on a standard laboratory minicomputer system. Software flexibility expands use of this high resolution device for measuring blood velocity to larger vessels than previously demonstrated. Techniques for dealing with high frequency aliasing, time delays, digital filtering and sampling intervals are included.

Flexible software for the processing of obstetric ultrasound scan and related information.

Software has been developed whose main function is to relate obstetric ultrasound scan data to patient details at delivery. Up to four separate scan measurements can be recorded for each ultrasound investigation. Data on up to six such scanning sessions can be stored in a separate computer record for each patient. Up to four gestational tables can be configured by the user and stored on disc for each scan measurement. Flexible selection of computer records is possible on a broad range of criteria. Summary information such as Apgar score and birth weight distribution and the deviation from predicted delivery dates in half week intervals and also discrete days for each relevant set of maturity estimations can be generated. The software, written in Microsoft BASIC (GWBASIC and quickBASIC) can be run on a broad range of 16 bit microcomputers.

Image analysis software for the detection of preneoplastic and early neoplastic lesions.

Preneoplastic lesions are usually small, and often appear as foci of atypical cells that blend into the surrounding normal tissue without producing a detectable tumor mass. Since these lesions seldom provide adequate tissue for biochemical studies, their detection often depends upon subtle distinctions in cytologic features. Image analysis permits pathologists to obtain quantitative measurements on cytologic and histologic preparations, so that visual impressions can be augmented by quantitative morphometry. Preneoplastic lesions have well-described morphometric features relating to nuclear area, texture, or shape. It is now feasible for every pathology department to capture images of pathologic material with equipment costing less than the price of a microscope. Captured image files can be analyzed using commercial software or software developed in several U.S. government agencies and made freely available to the public. Image analysis has been shown to improve the detection of preneoplastic cells. Recent improvements in the resolution of captured images, in the algorithms that measure preneoplastic descriptors, and in the ease and speed of transmission of images between laboratories, should increase our ability to detect and treat preneoplastic lesions.

A portable software tool for computing digitally reconstructed radiographs.

PURPOSE: To develop a portable software tool for fast computation of digitally reconstructed radiographs (DRR) with a friendly user interface and versatile image format and display options. To provide a means for interfacing with commercial and custom three-dimensional (3D) treatment planning systems. To make the tool freely available to the Radiation Oncology community. METHODS AND MATERIALS: A computer program for computing DRRs was enhanced with new features and rewritten to increase computational efficiency. A graphical user interface was added to improve ease of data input and DRR display. Installer, programmer, and user manuals were written, and installation test data sets were developed. The code conforms to the specifications of the Cooperative Working Group (CWG) of the National Cancer Institute (NCI) Contract on Radiotherapy Treatment Planning Tools. RESULTS: The interface allows the user to select DRR input data and image formats primarily by point-and-click mouse operations. Digitally reconstructed radiograph formats are predefined by configuration files that specify 19 calculation parameters. Enhancements include improved contrast resolution for visualizing surgical clips, an extended source model to stimulate the penumbra region in a computed port film, and the ability to easily modify the CT numbers of objects contoured on the planning computed tomography (CT) scans. CONCLUSIONS: The DRR tool can be used with 3D planning systems that lack this functionality, or perhaps improve the quality and functionality of existing DRR software. The tool can be interfaced to 3D planning systems that run on most modern graphics workstations, and can also function as a stand-alone program.

Portable software tools for 3D radiation therapy planning.

PURPOSE: Produce a collection of software tools (computer programs) that support three-dimensional (3D) radiation therapy planning. The tools are not a complete 3D planning system. Instead, they work with any 3D planning system that meets certain minimal specifications. The tools assist in deriving anatomic data from images, generating target volume contours, evaluating treatment plans, and verifying accurate treatment delivery. The tools are portable: they can run without source code changes in any computing environment that provides a library of functions and data definitions called the Foundation. The Foundation couples the portable tools to the (usually nonportable) file system and dose calculation associated with a particular 3D planning system. METHODS AND MATERIALS: Tools were written at three different (geographically separated) institutions. Software developers from all three sites specified the Foundation. The programmers' interface to the Foundation is portable, but a Foundation implementation need not be portable. Each group implemented a Foundation adapted to the (different) 3D planning system used at their site. RESULTS: All tools run at all three sites without source code changes. Each Foundation was implemented in a few person-months of programming effort. The program text and documentation for the tools have been placed in the public domain. CONCLUSIONS: It is practical and economical to produce portable radiotherapy treatment planning tools. Providers of 3D planning programs should offer Foundations for their systems, so they can be used with tools. Researchers considering new computer programs should write them as tools, so they can work with any 3D planning system.

Drug identification in biological matrices using capillary electrophoresis and chemometric software.

Drugs and their metabolites in biological specimens are analyzed by a variety of techniques. Capillary electrophoresis could provide another useful approach because of its unique selectivity and high resolving power. For routine use, however, rugged methods must be developed and combined with detection that confirms peak purity and identity in difficult sample matrices, such as, urine. In this study, capillary electrophoresis is used with diode array detection, and chemometric software is employed for spectral analysis. The software includes a series of chemometric tools. Principle Component Analysis and Iterative Target Transform Factor Analysis are used to inspect each electropherogram for spectral homogeneity of the peaks and to deconvolute comigrations. These algorithms are used to confirm the assay results. This approach is tested and demonstrated for the analysis of amphetamine and common interferences in human urine.

Interactive graphics for the Macintosh: software review of FlexiGraphs.

While this product is clearly unique, its usefulness to individuals outside small business environments is somewhat limited. FlexiGraphs is, however, a reasonable first attempt to design a microcomputer software package that controls data through interactive editing within a graph. Although the graphics capabilities of mainframe programs such as MINITAB (Ryan, Joiner, & Ryan, 1981) and the graphic manipulations available through exploratory data analysis (e.g., Velleman & Hoaglin, 1981) will not be surpassed anytime soon by this program, a researcher may want to add this program to a software library containing other Macintosh statistics, drawing, and graphics programs if only to obtain the easy-to-obtain curve fitting and line smoothing options. I welcome the opportunity to review the enhanced "scientific" version of FlexiGraphs that the author of the program indicates is currently under development. An MS-DOS version of the program should be available within the year.

FAMIS: a software package for functional feature extraction from biomedical multidimensional images.

An increased number of image sequences is acquired in all modalities of the biomedical imaging field in order to study displacement or metabolism of a tracer or a contrast agent. It requires effective processing methods to estimate the underlying physiological components. We have developed a software package based on factor analysis algorithms which can adapt to various imaging modalities and its extension to double-indexed image sequences. We describe general characteristics of the software and present the main points of the user-friendly interface. The performances of the package are discussed and the possibilities of the methodology are illustrated using an example in magnetic resonance imaging.

CDtool-an integrated software package for circular dichroism spectroscopic data processing, analysis, and archiving.

CDtool is a software package written to facilitate circular dichroism (CD) spectroscopic studies on both conventional lab-based instruments and synchrotron beamlines. It takes format-independent input data from any type of CD instrument, enables a wide range of standard and advanced processing methods, and, in a single user-friendly graphics-based package, takes raw data through the entire processing procedure and, importantly, uses data-mining techniques to retain in the final output all the information associated with the processing. It permits the facile comparison of data obtained from different instruments without the need for reformatting and displays it in graphical formats suitable for publication. It also includes the ability to automatically archive the processed data. This latter feature may be especially useful in light of recent funding institution directives with regard to data sharing and archiving and requirements for "good practice" and "traceability" within the pharmaceutical industry. In addition, CDtool includes a means of interfacing with protein data bank coordinate files and calculating secondary structures from them using alternate definitions and algorithms. This feature, along with a function that permits the facile production of new reference databases, enables the creation of specialized databases for secondary structural analyses of specific types of proteins. Thus the CDtool software not only enables rapid data processing and analyses but also includes many enhanced features not available in other CD data processing/analysis packages.

Orthodontic treatment planning software.

A new software is described that can receive patient data in both graphic and numeric forms and then propose a treatment plan for nonsurgical orthodontic patients. The concepts of fuzzy logic enable the software to work with nominal parameters; the human brain is naturally accustomed to fuzzy variables. The computer program can propose treatment for some special cases, such as incomplete dentition.

Evaluation of a new carotid intima-media thickness measurement by B-mode ultrasonography using an innovative measurement software, intimascope.

Carotid intima-media thickness (IMT), an indicator of atherosclerosis and coronary heart disease (CHD) is usually evaluated by eye measurement under B-scope carotid artery ultrasonography. However, the axial resolution of this system is >/=0.1 mm, which causes difficulties in respect to accuracy and reproducibility. We evaluated a newly developed B-scope carotid artery ultrasonography programmed by an innovative measurement software, Intimascope (Media Cross Co. Ltd., Tokyo, Japan), which measures IMT with 10 times higher axial resolution at an estimated scale of 0.01 mm. Intraobserver or interobserver coefficient of variation (CV) of the computer-based average IMT (aver-IMT) value and 3-point IMT value were much smaller than the corresponding value by conventional eye-measurement method (3-point value). We measured IMT of 427 asymptomatic subjects undergoing medical checkups (243 men and 184 women, 23 to 73 years of age). Although the mean values of aver-IMT and 3-point IMT of 427 subjects were comparable with that of the eye measurement method, the aver-IMT showed the smallest SD (standard deviation) and CV values. In both men and women, multivariate regression analysis revealed significant contributions of age and LDL-C to the aver-IMT value. Univariate regression analysis revealed that the aver-IMT value of total subjects showed the highest correlation coefficient values with most risk factors and risk assessment score, Framingham Risk Assessment, or Prospective Cardiovascular Munster study (PROCAM) Risk Score. These results may suggest superiority of computer-based aver-IMT over 3-point IMT by either computer-based or eye measurement method. Carotid aver-IMT measurement using the new Intimascope software may provide a more precise and reproducible index of atherosclerosis than does conventional IMT measurement.

Prediction of VEGF mRNA antisense oligodeoxynucleotides by RNA structure software and their effects on HL60 and K562 cells.

Seven antisense oligodeoxynucleotides were selected using RNA structure 3.7 software and the principle of low overall DeltaG (free energy). Their effects on cell growth, VEGF protein expression and apoptosis in HL60 and K562 leukemic cells were examined, and cell numbers and viability were assessed using trypan blue dye exclusion, MTT, ELISA and flow cytometry. The results showed that six of the seven antisense sequences inhibited the cell growth and down-regulated VEGF protein expression significantly. Endogenous VEGF plays an important role in the proliferation of HL60 and K562 leukemic cells. RNA structure software provides a rapid and efficient way of identifying effective antisense oligodeoxynucleotides.

A new software for prediction of femoral neck fractures.

Femoral neck fractures are an important clinical, social and economic problem. Even if many different attempts have been carried out to improve the accuracy predicting the fracture risk, it was demonstrated in retrospective studies that the standard clinical protocol achieves an accuracy of about 65%. A new procedure was developed including for the prediction not only bone mineral density but also geometric and femoral strength information and achieving an accuracy of about 80% in a previous retrospective study. Aim of the present work was to re-engineer research-based procedures and develop a real-time software for the prediction of the risk for femoral fracture. The result was efficient, repeatable and easy to use software for the evaluation of the femoral neck fracture risk to be inserted in the daily clinical practice providing a useful tool for the improvement of fracture prediction.

Bifurcation software in Matlab with applications in neuronal modeling.

Many biological phenomena, notably in neuroscience, can be modeled by dynamical systems. We describe a recent improvement of a Matlab software package for dynamical systems with applications to modeling single neurons and all-to-all connected networks of neurons. The new software features consist of an object-oriented approach to bifurcation computations and the partial inclusion of C-code to speed up the computation. As an application, we study the origin of the spiking behaviour of neurons when the equilibrium state is destabilized by an incoming current. We show that Class II behaviour, i.e. firing with a finite frequency, is possible even if the destabilization occurs through a saddle-node bifurcation. Furthermore, we show that synchronization of an all-to-all connected network of such neurons with only excitatory connections is also possible in this case.

A Java software for calculating mean breath-by-breath variability in gas exchange parameters: application in young cardiac patients with exercise-related periodic breathing.

Oscillatory changes in parameters of gas exchange have been reported during rest and exercise in cardiac patients with severely depressed left ventricular function. As a result of the growing interest in this oscillatory phenomenon, several methods for assessment of this ventilatory response have been presented in cardiovascular research. Nowadays, objective measurement becomes more important. Therefore, the software reported in this study is based on calculating the mean breath-by-breath variability in respiratory variables and has the advantage that patients can be compared to normal controls.
