Targeting EGFR in cancer using Terminalia arjuna: An integrated In Silico, molecular dynamics, experimental validation, and network pharmacology study.

The Epidermal Growth Factor Receptor (EGFR) plays a pivotal role in 20-60% of cancer cases, including glioblastoma, lung adenocarcinoma, and head and neck squamous cell carcinoma, as reported in The Cancer Genome Atlas (TCGA) dataset. The present study employed an integrated in silico and experimental workflow to evaluate EGFR-targeted compounds from Terminalia arjuna. Drug-likeness and ADMET screening were performed, followed by molecular docking and 1000 ns molecular dynamics simulations. In vitro validation was conducted using cancer cell-based assays and network pharmacology to explore the molecular mechanisms associated with the identified compound. Screening shortlisted eight compounds from T. arjuna. Molecular docking identified Arjunaside C (-8.2 kcal/mol), Arjunapthanoloside (-7.7 kcal/mol), and Beta-sitosterol (-7.4 kcal/mol) as potential EGFR inhibitors compared to Erlotinib (-6.6 kcal/mol). Arjunapthanoloside formed more H-bonds and exhibited most stable interactions with EGFR. MD simulations at 1000 ns revealed lower RMSD, RMSF, SASA, and Rg values for the Arjunapthanoloside-EGFR complex, indicating enhanced stability. Direct binding validation was limited by the unavailability of purified Arjunapthanoloside; therefore, Arjuna extract was evaluated, which demonstrated potent cytotoxicity with an IC₅₀ of 9 µg/mL in H357 oral cancer cells. Flow cytometry confirmed apoptosis-mediated cell death by increased early- and late-apoptotic cell populations. Network pharmacology analysis further identified additional targets (MMP3, MMP7, MMP9, and HRAS) that are directly involved in various cancers. Overall, the findings provide new insights into the therapeutic potential of Arjunapthanoloside as a stable compound that interacts with EGFR from T. arjuna, highlighting its significance in EGFR-targeted anticancer research.

Substrate specificity of lipases in alkoxycarbonylation reaction: QSAR model development and experimental validation.

Although lipases are known to catalyze alkoxycarbonylation reactions in organic solvents, the existing knowledge base on their substrate specificity in alkoxycarbonylation reaction is sparse. Moreover, models to predict substrate specificity have not been reported. Here, we report the experimentally measured rate constants for 180 acyl donor-alcohol pairs and demonstrate the two-step synthesis of over 70 disubstituted carbonate products from simple precursors such as diphenyl carbonate and alcohols. The efficiency of synthesis was found to be dependent on the order of alcohol addition. This motivated the need to develop a model to predict lipase specificity in alkoxycarbonylation reactions. A partial least square model has been developed to correlate the reaction rate with (i) descriptors of alcohol for a fixed acyl donor, (ii) descriptors of acyl donor for a fixed alcohol, (iii) descriptors of both the acyl donor and the alcohol. The number of descriptors being far greater than the number of observations was a potential limitation in the model development. This was addressed by selecting a subset of descriptors using a systematic procedure based on (a) correlation among the descriptors and step-wise regression methodology, and (b) variable influence on projection methodology. The model was able to accurately predict the reaction rate and the optimal order of addition of alcohols in the two-step synthesis of disubstituted carbonates using the enzyme mixture. The descriptor subset and the relevant model would benefit the users of lipases in synthetic applications while the modeling strategy presented here can have applications in predicting specificity of other enzymes.

Computational fluid dynamics and experimental validation of a microaxial blood pump.

Intravascular application of microaxial blood pumps as heart assist devices requires a maximum in size reduction of the pump components. These limitations affect the design process in many ways and restrict the number of applicable experimental procedures, but a detailed knowledge of the hemodynamics of the pump is of great interest for efficiency enhancement and reduction of blood trauma and thrombus formation. Computational fluid dynamics (CFD) offers a convenient approach to this goal. In this study, the inlet, vane, and outlet regions of a microaxial blood pump used as an intraaortic left ventricular assist device are analyzed by CFD and 3-dimensional (3-D) particle tracking velocimetry (PTV). For this purpose, a mock loop is set up that facilitates 3-D flow visualization. Flow in the main part of this testing device is modeled and computed by means of CFD. Pump head/flow (HQ) characteristics, axial pressure distribution, and particle images are then compared with numerical flow data. Results show that the pump performance characteristics, as well as inlet and outlet swirl predicted by the CFD model, are quite accurate compared with measured data. Proper boundary condition definitions and spatial discretization topology requirements for satisfactory results are discussed.

Experimental validation of radiopharmaceutical absorbed dose to mineralized bone tissue.

Therapeutic and palliative uses of bone-seeking radiopharmaceuticals are undergoing clinical trials for human subjects. Radiation dosimetry for these applications is based on the Medical Internal Radiation Dosimetry (MIRD) schema. An experimental method for dosimetry of bone tissue based on electron paramagnetic resonance (EPR) spectrometry is described. Preliminary results for beagle bone exposed to radiopharmaceuticals under clinical conditions have indicated that the EPR dose measurements give approximately the calculated dose, but suggest that the dose distribution may be non-uniform.

Metabolic regio- and stereoselectivity of cytochrome P450 2D6 towards 3,4-methylenedioxy-N-alkylamphetamines: in silico predictions and experimental validation.

A series of 3,4-methylenedioxy-N-alkylamphetamines (MDAAs) were automatically docked and subjected to molecular dynamics (MD) simulations in a cytochrome P450 2D6 (CYP2D6) protein model. The predicted substrate binding orientations, sites of oxidation, and relative reactivities were compared to the experimental data of wild-type and Phe120Ala mutant CYP2D6. Automated docking results were not sufficient to accurately rationalize experimental binding orientations of 3,4-methylenedioxy-N-methylamphetamine (MDMA) in the two enzymes as measured with spin lattice relaxation NMR. Nevertheless, the docking results could be used as starting structures for MD simulations. Predicted binding orientations of MDMA and sites of oxidation of the MDAAs derived from MD simulations matched well with the experimental data. It appeared the experimental results were best described in MD simulations considering the nitrogen atoms of the MDAAs in neutral form. Differences in regioselectivity and stereoselectivity in the oxidative metabolism of the MDAAs by the Phe120Ala mutant CYP2D6 were correctly predicted, and the effects of the Phe120Ala mutation could be rationalized as well.

[An experimental validation of the endolymphatic administration of pharmacological preparations for stimulating intestinal peristalsis in emergency surgery on the abdominal cavity].

Experiments were conducted on 75 rabbits to study the efficacy of endolymphatic administration of aceclidine, obsidan, and cerucal for stimulation of the intestine in its experimental paresis. The stimulating effect of the pharmacological agents was found to be of a longer duration in endolymphatic that in intravenous administration. This allowed endolymphatic pharmacological stimulation of the intestine to be suggested for the use in abdominal surgery.

Experimental validation of molecular dynamics simulations of lipid bilayers: a new approach.

A novel protocol has been developed for comparing the structural properties of lipid bilayers determined by simulation with those determined by diffraction experiments, which makes it possible to test critically the ability of molecular dynamics simulations to reproduce experimental data. This model-independent method consists of analyzing data from molecular dynamics bilayer simulations in the same way as experimental data by determining the structure factors of the system and, via Fourier reconstruction, the overall transbilayer scattering-density profiles. Multi-nanosecond molecular dynamics simulations of a dioleoylphosphatidylcholine bilayer at 66% RH (5.4 waters/lipid) were performed in the constant pressure and temperature ensemble using the united-atom GROMACS and the all-atom CHARMM22/27 force fields with the GROMACS and NAMD software packages, respectively. The quality of the simulated bilayer structures was evaluated by comparing simulation with experimental results for bilayer thickness, area/lipid, individual molecular-component distributions, continuous and discrete structure factors, and overall scattering-density profiles. Neither the GROMACS nor the CHARMM22/27 simulations reproduced experimental data within experimental error. The widths of the simulated terminal methyl distributions showed a particularly strong disagreement with the experimentally observed distributions. A comparison of the older CHARMM22 with the newer CHARMM27 force fields shows that significant progress is being made in the development of atomic force fields for describing lipid bilayer systems empirically.

Development and experimental validation of a three-dimensional finite element model of the human scapula.

A new modelling approach, using a combination of shell and solid elements, has been adopted to develop a realistic three-dimensional finite element (FE) model of the human scapula. Shell elements were used to represent a part of the compact bone layer (i.e. the outer cortical layer) and the very thin and rather flat part of the scapula--infraspinous fossa and supraspinous fossa respectively. Solid elements were used to model the remaining part of the compact bone and the trabecular bone. The FE model results in proper element shapes without distortion. The geometry, material properties and thickness were taken from quantitative computed tomography (CT) data. A thorough experimental set-up for strain gauge measurement on a fresh bone serves as a reference to assess the accuracy of FE predictions. A fresh cadaveric scapula with 18 strain gauges fixed at various locations and orientations was loaded in a mechanical testing machine and supported at three locations by linkage mechanisms interconnected by ball joints. This new experimental set-up was developed to impose bending and deflection of the scapula in all directions unambiguously, in response to applied loads at various locations. The measured strains (experimental) were compared to numerical (FE) strains, corresponding to several load cases, to validate the proposed FE modelling approach. Linear regression analysis was used to assess the accuracy of the results. The percentage error in the regression slope varies between 9 and 23 per cent. It appears, as a whole, that the two variables (measured and calculated strains) strongly depend on each other with a confidence level of more than 95 per cent. Considering the complicated testing procedure on a fresh sample of scapula, the high correlation coefficients (0.89-0.97), the low standard errors (29-105 micro epsilon) and percentage errors in the regression slope, as compared to other studies, strongly suggest that the strains calculated by the FE model can be used as a valid predictor of the actual measured strain. The model is therefore an alternative to a rigorous three-dimensional model based on solid elements only, which might often be too expensive in terms of computing time.

Experimental validation of an analytical method to obtain the response function of an alpha particle spectrometer

In a previous paper, one of the authors suggested an analytical method for calculation of the response function of an alpha spectrometer for the case of large solid angles. This paper describes the experimental verification of the method. Spectra of a well-known natural uranium sample were measured with a 450 mm2 Si detector and compared to the theoretical predictions. The measurements were carried out with two different geometrical configurations. In both cases a good agreement was observed between experimental and theoretical results.

Experimental validation of a simple model capable of predicting the phase contrast imaging capabilities of any x-ray imaging system.

Phase contrast (PC) imaging is one of the most exciting emerging x-ray imaging techniques, with the potential of removing some of the main limitations of conventional radiology. After extensive experimentation carried out particularly at synchrotron radiation (SR) facilities, the scientific community agrees that it is now time to translate these ideas towards the first clinical implementations. In this framework, a complete model, based on Fresnel/Kirchoff diffraction integrals, was devised. This model accounts for source dimensions, beam spectrum and divergence and detector point spread function (PSF), and can thus be applied to any x-ray imaging system. In particular, by accepting in input the above parameters along with the ones describing the sample, the model can be used to optimize the geometry of the set-up, i.e. to assess the source-to-sample and sample-to-detector distances which maximize feature detection. The model was evaluated by acquiring a range of images of different samples with a laboratory source, and a good agreement was found between simulated and experimental data in all cases. In order to maximize the generality of the results, all acquisitions were carried out using a polychromatic source and an energy-resolving detector; in this way, a range of monochromatic images could be obtained as well as polychromatic images, which can be created by integrating different parts of the acquired spectra. One of the most notable results obtained is that in many practical cases polychromatic PC imaging can provide the same image quality as its monochromatic counterpart. This is an important step in the wider application of PC using conventional sources.

Oscillations in plant membrane transport: model predictions, experimental validation, and physiological implications.

Although oscillations in membrane-transport activity are ubiquitous in plants, the ionic mechanisms of ultradian oscillations in plant cells remain largely unknown, despite much phenomenological data. The physiological role of such oscillations is also the subject of much speculation. Over the last decade, much experimental evidence showing oscillations in net ion fluxes across the plasma membrane of plant cells has been accumulated using the non-invasive MIFE technique. In this study, a recently proposed feedback-controlled oscillatory model was used. The model adequately describes the observed ion flux oscillations within the minute range of periods and predicts: (i) strong dependence of the period of oscillations on the rate constants for the H+ pump; (ii) a substantial phase shift between oscillations in net H+ and K+ fluxes; (iii) cessation of oscillations when H+ pump activity is suppressed; (iv) the existence of some 'window' of external temperatures and ionic concentrations, where non-damped oscillations are observed: outside this range, even small changes in external parameters lead to progressive damping and aperiodic behaviour; (v) frequency encoding of environmental information by oscillatory patterns; and (vi) strong dependence of oscillatory characteristics on cell size. All these predictions were successfully confirmed by direct experimental observations, when net ion fluxes were measured from root and leaf tissues of various plant species, or from single cells. Because oscillatory behaviour is inherent in feedback control systems having phase shifts, it is argued from this model that suitable conditions will allow oscillations in any cell or tissue. The possible physiological role of such oscillations is discussed in the context of plant adaptive responses to salinity, temperature, osmotic, hypoxia, and pH stresses.

[The experimental validation of methods for the emergency immunoprophylaxis of gas gangrene].

The effectiveness, both immunological (by an increase in the titers of antitoxins) and protective (by resistance to the inoculation of the absolute lethal dose of infective agents), of the regional (wound) revaccination with tetratoxoid (Clostridium perfringens, C. oedematiens, C. septicum, C. histolyticum) was demonstrated on the experimental model of wound infection (gas gangrene) of guinea pigs. The schedule of rapid immunization with tetratoxoid was developed, which made it possible to create good immunological preparedness (basic immunity) for subsequent revaccination in case of traumas within 6 days. The effectiveness of rapid immunization by the application of tetratoxoid on the wound was shown. This immunization ensured a considered increase in the titers of antitoxins within the first 6 days, which increased the protection of the animals from infection with each of the four causative agents of gas gangrene.

Experimental validation of Monte Carlo depth-dose calculations using radiochromic dye film dosimetry for a beta-gamma 153Sm radionuclide applied to the treatment of rheumatoid arthritis.

In this work we compare the Monte Carlo (MCNP4B) calculated beta-gamma depth-dose profile for a liquid 153Sm beta-gamma source used in radiation synovectomy with the experimental depth-dose distribution obtained using radiochromic dye film dosimetry. The calculated and experimental depth-dose distribution shows a very good agreement (within 5%) in the region where the dose deposition is dominated by the beta particle component (first 800 microm depth on tissue-equivalent material). The agreement worsens, reaching a maximum deviation of 15%, at depths close to the maximum range of the beta particles. Finally the agreement improves for the region where the gamma component accounts for one-third of the total absorbed dose (depths >1 mm). The possible contributions to these differences are discussed, as well as their relevance for the application of 153Sm in the treatment of rheumatoid arthritis.

Real-time three-dimensional color doppler evaluation of the flow convergence zone for quantification of mitral regurgitation: Validation experimental animal study and initial clinical experience.

BACKGROUND: Pitfalls of the flow convergence (FC) method, including 2-dimensional imaging of the 3-dimensional (3D) geometry of the FC surface, can lead to erroneous quantification of mitral regurgitation (MR). This limitation may be mitigated by the use of real-time 3D color Doppler echocardiography (CE). Our objective was to validate a real-time 3D navigation method for MR quantification. METHODS: In 12 sheep with surgically induced chronic MR, 37 different hemodynamic conditions were studied with real-time 3DCE. Using real-time 3D navigation, the radius of the largest hemispherical FC zone was located and measured. MR volume was quantified according to the FC method after observing the shape of FC in 3D space. Aortic and mitral electromagnetic flow probes and meters were balanced against each other to determine reference MR volume. As an initial clinical application study, 22 patients with chronic MR were also studied with this real-time 3DCE-FC method. Left ventricular (LV) outflow tract automated cardiac flow measurement (Toshiba Corp, Tokyo, Japan) and real-time 3D LV stroke volume were used to quantify the reference MR volume (MR volume = 3DLV stroke volume - automated cardiac flow measurement). RESULTS: In the sheep model, a good correlation and agreement was seen between MR volume by real-time 3DCE and electromagnetic (y = 0.77x + 1.48, r = 0.87, P <.001, delta = -0.91 +/- 2.65 mL). In patients, real-time 3DCE-derived MR volume also showed a good correlation and agreement with the reference method (y = 0.89x - 0.38, r = 0.93, P <.001, delta = -4.8 +/- 7.6 mL). CONCLUSIONS: real-time 3DCE can capture the entire FC image, permitting geometrical recognition of the FC zone geometry and reliable MR quantification.

Effects and mechanisms of Stauntonia brachyanthera Hand.-Mazz against Alzheimer's disease through network pharmacology and experimental validation.

Stauntonia brachyanthera Hand.-Mazz. (SB), a traditional medicinal plant of the Dong ethnic group with nutraceutical applications, exhibits broad-spectrum pharmacological activity. However, the therapeutic effects and mechanisms of SB on Alzheimer's disease (AD) remain unclear. This study aims to investigate the neuroprotective potential and underlying mechanisms of SB against AD. We utilized network pharmacology and molecular docking to predict the active components, targets, and pathways of SB associated with AD treatment. Gene Ontology (GO) enrichment and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway analysis were further used to identify potential therapeutic targets and underlying mechanisms of SB in relation to AD. Then, the neuroprotective effects, neuronal differentiation-promoting activity and potential mechanism of key active components of SB on the main therapeutic targets were verified by in vitro experiments. The network pharmacological prediction results showed that the treatment of AD with SB was closely related to MAPK and PI3K/Akt pathways. Further experiments showed that the SB active component kaempferol (KMF) alleviated A&#x3b2;1-42-induced injury and promoted neuronal differentiation. Additionally, we found that KMF-mediated promotion of neuronal differentiation in N2a cells was dependent on the PI3K/Akt and MAPK pathways. In this study, we employed a combined computational-experimental approach to elucidate the neuroprotective mechanisms of SB against Alzheimer's disease. We further validated KMF as a key active component of SB that alleviates A&#x3b2;1-42-induced injury and promotes neuronal differentiation through the PI3K/Akt and MAPK pathways.

[Experimental validation of the use of the radioprotector indometofen for inflammation arrest in the periodontium in an immunodeficiency state].

Grave inflammatory destructive lesions of the periodontium were induced in rats by ligature of canine pericervical area and cyclophosphamide injection. Histological analysis showed regression of inflammatory destructive changes on days 20 and 30 in the majority of animals injected indometaphene after the above experimental exposure but no regression in animals injected no indometaphene.

Picosecond pump-probe absorption spectroscopy in gases: models and experimental validation.

Picosecond pump-probe absorption spectroscopy is a spatially resolved technique that is capable of measuring species concentrations in an absolute sense without the need for calibrations. When laser pulses are used that are shorter than the collision time in a sample, this pump-probe technique exhibits reduced sensitivity to collisional effects such as electronic quenching. We describe modeling and experimental characterization of this technique. The model is developed from rate equations that describe the interactions of the pump and probe pulses with the sample. Calculations based on the density-matrix equations are used to identify limits of applicability for the model. Excellent agreement between the model and the experimental data is observed when both 1.3- and 65-ps pulses are used to detect potassium in a flame and in an atomic vapor cell.

[Experimental validation of the expediency of the use of ultra-high frequency therapy in combination with antibacterial drugs in infiltrative tuberculosis of the lungs].

The influence of the U.H.F. electric field in combination with specific antibacterial therapy on the character of morphological shifts, isoniazid accumulation, collagen fractional composition and tubercle bacilli population in the foci of infiltrative tuberculosis of the lungs was studied experimentally. The effect of this preformed physical factor on the process of tuberculosis was shown to be favourable. Under the action of the U.H.F. electric field microcirculation in the lungs improved, and the levels of isoniazid accumulation in tuberculosis foci increased 1.9-fold leading to decreasing of mycobacterial populations. By restricting specific inflammation, the U.H.F. electric field prevented excessive collagen formation.
