Matrix-assisted laser desorption/ionization mass spectrometry methods for oligodeoxynucleotides: improvements in matrix, detection limits, quantification, and sequencing.

A comatrix of anthranilic acid and nicotinic acid is optimum for the matrix-assisted laser desorption/ionization time of flight determination of oligodeoxynucleotides that are comprised of up to 21 nucleotides. A detection limit of approximately 200 amol was obtained for an oligonucleotide 21mer. The comatrix system is also suitable for quantification of oligodeoxynucleotides provided an internal standard having one more or less nucleotide than the number in the analyte is used. Furthermore, the matrix, when used in combination with the ladder method of sequencing, allows the complete sequence of tens of picomoles of model oligodeoxynucleotides to be determined.

Critical level and detection limit: performance measures for PCR-based assays.

In clinical diagnostic work, sensitivity and specificity are key assay features. In this note we introduce two clinically relevant statistical assay performance measures, the critical level (CL), and the detection limit (DL) for the PCR-based assay. To allow for easy access to these characteristics a Windows-based program has been developed. The application of CL and DL by means of examples is described.

Simultaneous inference for longitudinal data with detection limits and covariates measured with errors, with application to AIDS studies.

In AIDS studies such as HIV viral dynamics, statistical inference is often complicated because the viral load measurements may be subject to left censoring due to a detection limit and time-varying covariates such as CD4 counts may be measured with substantial errors. Mixed-effects models are often used to model the response and the covariate processes in these studies. We propose a unified approach which addresses the censoring and measurement errors simultaneously. We estimate the model parameters by a Monte-Carlo EM algorithm via the Gibbs sampler. A simulation study is conducted to compare the proposed method with the usual two-step method and a naive method. We find that the proposed method produces approximately unbiased estimates with more reliable standard errors. A real data set from an AIDS study is analysed using the proposed method.

A general approach for sample size and statistical power calculations assessing of interventions using a mixture model in the presence of detection limits.

A zero-inflated log-normal mixture model (which assumes that the data has a probability mass at zero and a continuous response for values greater than zero) with left censoring due to assay measurements falling below detection limits has been applied to compare treatment groups in randomized clinical trials and observational cohort studies. The sample size calculation (for a given type I error rate and a desired statistical power) has not been studied for this type of data under the assumption of equal proportions of true zeros in the treatment and control groups. In this article, we derive the sample sizes based on the expected differences between the non-zero values of individuals in treatment and control groups. Methods for calculation of statistical power are also presented. When computing the sample sizes, caution is needed as some irregularities occur, namely that the location parameter is sometimes underestimated due to the mixture distribution and left censoring. In such cases, the aforementioned methods fail. We calculated the required sample size for a recent randomized chemoprevention trial estimating the effect of oltipraz on reducing aflatoxin. A Monte Carlo simulation study was also conducted to investigate the performance of the proposed methods. The simulation results illustrate that the proposed methods provide adequate sample size estimates. However, when the aforementioned irregularity occurs, our methods are restricted and further research is needed.

Escherichia coli O157:H7 detection limit of millimeter-sized PZT cantilever sensors is 700 cells/mL.

A composite self-excited millimeter-sized lead zirconate titanate (PZT) glass cantilever (2 mm x 1.8 mm; sensing area of 6 mm2) was fabricated for the detection of Escherichia coli (E. coli) O157:H7. The fundamental and second mode resonance in air was 10.95 +/- 0.05 kHz and 43.45 +/- 0.05 kHz, respectively. Affinity purified monoclonal antibody (anti-E. coli O157:H7) specific to the pathogen E. coli O157:H7 was immobilized at the cantilever glass tip, and then immersed in liquid containing the pathogen (70 to 7 x 10(7) cells/mL). The resonant frequency showed a reduction and reached a steady state shift of 0 +/- 5, 46 +/- 5, 260 +/- 5, and 1010 +/- 5 Hz corresponding to 0, 700, 7000, and 7 x 10(7) cells/mL. From the experiments conducted, the detection limit of the sensor was 700 cells/mL.

A method detection limit for potential in vivo arsenic measurements with a 50 W x-ray tube.

Using a 50 W x-ray tube as the fluorescing source, an x-ray fluorescence system was designed to measure arsenic in superficial layers of tissue-simulating phantoms. The detection limit for arsenic in the phantoms at a setting of 35 kV and with 200 microm of a Mo filter was 0.40 +/- 0.06 microg As g(-1). This measurement results in an effective dose of 0.6 microSv.

Highly selective optical fluoride ion sensor with submicromolar detection limit based on aluminum(III) octaethylporphyrin in thin polymeric film.

A highly selective, sensitive, and reversible fluoride optical sensing film based on aluminum(III)octaethylporphyrin as a fluoride ionophore and a lipophilic pH indicator as the optical transducer is described. The fluoride optical sensing films exhibit a submicromolar detection limit and high discrimination for fluoride over several lipophilic anions such as nitrate, perchlorate, and thiocyanate.

The offonome reveals on and off states of gene expression near the detection limit of RNA-seq.

RNA-seq, widely used for gene expression profiling, provides nucleotide level genome coverage and summary gene expression values. Generally, low-expressed genes are ignored due to their unfavorable signal-to-noise ratio, however, these genes may offer crucial information, such as detecting rare cells in bulk tissues. In this study, we applied an approach that transforms the expression levels of low-expressed genes into a robust dichotomized on/off state by leveraging similarities in transcript coverage shape. Applied to three human cancer cohorts from the Cancer Genome Atlas (TCGA), chosen based on tissue morphology and anatomic site, we identified genes, the "offonome" near the detection limit, consistently or occasionally off across samples. Genes in the offonome spectrum proved useful for supervised and unsupervised applications, including characterizing oncogenic pathways, and identifying rare populations of cells in bulk tissue. Interrogating the offonome is relevant to bulk tumor analyses like TCGA, potentially expediting gene investigation in low-input situations like single cell RNA-seq.

Detection limit estimated from slope of calibration curve: an application to competitive ELISA.

This paper theoretically derives a general rule that while the slope of the semi-logarithmic plot (Y vs. log X) of a calibration curve varies depending on analyte concentration, X, the slope takes a specific value at the detection limit (L(D)). This rule holds good irrespective of the shape of the calibration curve (linear or non-linear) and in this paper, is applied to competitive ELISA (enzyme linked immunosorbent assay). The following relationship is deduced: slope of log-dose B/B0 at L(D) = [relative standard deviation (RSD) of blank responses] / 0.13. The L(D) obtained from the above-mentioned slope corresponds to the dose at which the RSD of dose estimates is 0.3 (= 30%). A commercial kit for 17alpha-hydroxyprogesterone is taken as an example.

Real-time observation of affinity reactions using grating couplers: determination of the detection limit and calculation of kinetic rate constants.

The use of integrated optical grating couplers for the analysis of bioaffinity reactions in order to calculate kinetic rate constants was investigated. The specificity of the sensor surface was determined by adsorptive or covalent attachment of the specific ligands. As an evanescent field sensor, the specific interaction of the corresponding ligand could be observed in real time and without labels. The detection limit in terms of the molecular weight of the analyte was studied by the specific binding of biotinylated proteins of different molecular weights to avidin-loaded sensors. It was shown that grating coupler sensors allowed detection of compounds of at least 2000 daltons using high-affinity receptors, while the direct sensing of low molecular analytes, such as biotin, could not be significantly achieved. Association rate constants were calculated for the interaction of the different biotinylated proteins to avidin-covered sensors from single binding curves. Due to the strong binding between avidin and biotin, the dissociation of the formed complex could not be observed. Kinetic rate constants and equilibrium constants were determined by studying the interaction of human immunoglobulin with the immobilized receptor, protein G. For the four human immunoglobulin subclasses a high affinity to protein G was determined with affinity constants ranging from 3.3 to 8.4 x 10(8) M-1.

Development of a novel, N-terminal-proBNP (NT-proBNP) assay with a low detection limit.

A novel, highly sensitive and specific N-Terminal-proBNP (NT-proBNP) assay based on a sandwich format has been developed. The assay time is below 2 hours and no extraction process is needed. The calibration curve covers a NT-proBNP concentration range from 0 pmol/L up to 600 pmol/L. The analytical detection limit of the assay was estimated to be 2.7 pmol/L (3 SD). The intra-assay coefficient of variation is 5.7% (at 50 pmol/L) and 6.1% (at 250 pmol/L), while the inter-assay CVs are 15.8% (15 pmol/L) and 8.2% (250 pmol/L). There is no significant interference by bilirubin (up to 900 mumol/L), haemoglobin (up to 10 g/L), rheumatoid factors (up to 975 IU/mL), triglycerides (up to 20.5 mmol/L), biotin (up to 50 micrograms/L), digoxin (up to 100 micrograms/L) and digitoxin (up to 200 micrograms/L). The analyte NT-proBNP is fully stable in whole blood over 3 days and in EDTA-plasma over 24 hours. This good stability of NT-proBNP compared to other less stable natriuretic peptides is a significant advantage and a main prerequisite for a routine diagnostic marker. Preliminary results of using this new assay in clinical studies for diagnosing and monitoring left ventricular dysfunction demonstrate that there is a significant gain in diagnostic validity.

Improved detection limit for a direct determination of 8-hydroxy-2'-deoxyguanosine in untreated urine samples by capillary electrophoresis with optical detection.

Method for a direct determination of 8-hydroxy-2'-deoxyguanosine (8OHdG) in untreated urine samples by capillary electrophoresis with optical detection was developed. Optimisation of conditions resulted in a significant lowering of the limit of detection (LOD) by a factor of 400 as compared to our previous study. Optimum separation of 8OHdG from other urine components was achieved using the separation electrolyte containing 80 mM 2-(cyclohexylamino)ethanesulfonic acid, 9 mM LiOH (pH 8.6), and 0.1 mM cetyltrimethylammonium bromide ensuring the electro-osmotic flow inversion. In the model aqueous samples, these conditions allow separating 8OHdG and 2'-deoxyguanosine (dG) from other nucleosides/nucleotides including 2'-deoxycitidine 5'-monophosphate (dCMP), thymidine 5'-monophosphate (TMP), adenosine (A), and thymidine (T). On the other hand, 2'-deoxyadenosine 5'-monophosphate (dAMP) and 2'-deoxyguanosine 5'-monophosphate (dGMP) migrate together, and guanosine (G), 2'-deoxyadenosine (dA), 2'-deoxycytidine (dC) are transported as neutral species with the electro-osmotic flow. In the spiked urine samples, 8OHdG and dG are well separated from each other and from other urine components and exhibit a linear calibration over the concentration range of 0.1-2.0 microM for 8OHdG (LOD = 42 nM) and 0.2-5.0 microM for dG (LOD = 86 nM), but urine metabolites interfere with the determination of dCMP, TMP, A and T. Method is applicable to untreated urine samples with slightly enhanced levels of 8OHdG compared to that found in healthy individuals.

An improved rapid troponin T test with a decreased detection limit: a multicentre study of the analytical and clinical performance in suspected myocardial damage.

In a multicentre study, we evaluated the analytical and diagnostic performance of the second version of the TROPT rapid test (TROPT 2, CARDIACT in the US). We tested TROPT 2 on 796 blood samples from 487 patients admitted on suspicion of myocardial infarction between 1 and 72 h after onset of symptoms and determined cTnT ELISA and CK MB mass in the corresponding serum samples. Frequency distributions of the results with TROPT 2 showed a detection limit of 0.18 microgram/l (for 50% positive results) as determined by the quantitative cTnT ELISA method. In a total of 796 samples the sensitivities in the detection of myocardial infarction (WHO criteria) 8-12 h after onset of symptoms were highest for cTnT ELISA (98%), followed by the rapid assay and CK MB mass (92%). A subgroup of 87 patients was primarily classified by the WHO criteria for definite infarction. Based on the maximum values within each patient time-series, diagnostic sensitivities for infarction were 100% for TROPT2, cTnT ELISA and CK MB mass. The corresponding specificities were 90%, 82% and 100%, respectively. After reclassification summarizing all cases of myocardial damage (acute and subacute myocardial infarctions and minor myocardial damage) the sensitivities were 87% (TROPT2), 100% (cTnT ELISA) and 71% (CK MB mass). The specificities of all three markers were 100%. Over 50% of all cases of minor myocardial damage were detected by TROPT 2. The clinical evaluation showed that the diagnostic performance of TROPT 2 is only slightly lower than that of cTnT ELISA.

Detection limits for 90Sr, Pu, Am and Cm in soil and pasture vegetation shortly after a nuclear accident.

This work estimates the critical activity concentrations of 90Sr and the alpha-emitting isotopes of Pu, Am and Cm in soil and pasture vegetation that would be required to exceed the action levels for foodstuffs recommended by the IAEA. The results show that the common detection limits for environmental analysis of these nuclides may be increased by orders of magnitude if the aim of the analysis is to determine whether or not the action levels will be exceeded. This information is useful in the development of more simple and rapid analytical methods to be used shortly after a nuclear accident. In addition to activity concentrations, the critical deposition densities on soil and grazing areas are estimated. Critical limits are also derived for 137Cs and 131I.

Transblot studies with biotin-labeled proteins: electrophoretic mobilities and detection limits.

Molecular weight standard proteins, mouse IgG as well as several antigens cross-reacting with the carcinoembryonic antigen (CEA), were biotin labeled, submitted to sodium dodecyl sulfate-polyacrylamide gel electrophoresis, and transferred to nitrocellulose. The bound proteins were revealed by the use of avidin-peroxidase conjugates and a suitable substrate. The ratio of N-hydrosuccinimido biotin (NHSB) to protein yielding the lowest detection limit was determined. At an optimal NHSB/protein ratio, 0.33 ng of IgG heavy chains and 0.17 ng of IgG light chains could be visualized. With the exception of human albumin and ovalbumin, the increase in apparent molecular weight after biotin labeling was less than 10% for the proteins tested. The method has proven to be a valuable addition to Western blots performed with CEA-related antigens and monoclonal anti-CEA antibodies.

Detection limits for time-resolved coherent two-dimensional vibrational spectroscopy.

Coherent two-dimensional vibrational spectroscopy is performed using doubly vibrationally enhanced four-wave mixing in dilute solutions of carbon disulfide using an ultrafast (< or = 1 ps) laser pulse system. The nonresonant electronic background and singly resonant coherent anti-Stokes Raman scattering contributions are suppressed by delaying the excitation pulses. With this suppression, we measured detection limits of 8 x 10(-5) M CS2 in bromochloromethane.

Near melting point flow injection: a drastic enhancement in FAAS detection limits.

The described technique is based on segregation phenomena taking place in solids near their melting point. High impurity concentration occurs in a liquid phase at the grain boundaries. A continuous flow of an adequate solvent is used in far from equilibrium conditions to reach high extraction efficiency of the analyte. As an example, the determination of trace amounts of caesium in metallic sodium is described. The 5 mg/kg detection limit of conventional FAAS is thus lowered to a few microg/kg.

[Determination of trace elements hg and Rh in gelatin by inductively coupled plasma emission spectrometry--applying MSF model to improve the precision and detection limit].

Using ICP-AES, the method was developed to quantitatively determine the trace elements Hg and Rh in gelatin for the first time. The unknown samplers were processed with the wet digestion method. Multiple trace elements in gelatin could be quantitatively determined by ICP-AES at the same time. Applying the MSF model, the method to correct the spectral interference and the background was discussed. The result's precision and detection limit could be greatly improved by MSF model. The results of the experiment showed that the method features high accuracy, rapidity, high performance and a wide linear dynamic range, and the results were very satisfactory.
