Cinematica: a system for calibrated, Macintosh-driven displays from within Mathematica.

Cinematica is a minimal system for producing calibrated grayscale movies on an Apple Macintosh computer from within the Mathematica programming environment. It makes use of the ISR Video Attenuator and the Video Toolbox software library developed by Denis Pelli. By design, Cinematica provides a very low-level interface to the display routine. Display instructions take the form of a list of pairs (image index, colormap index). The philosophy is that programming is much easier in Mathematica than in C, so we reserve the complexity for Mathematica. A few simple examples are provided.

Computer program for analyzing donor photobleaching FRET image series.

BACKGROUND: The photobleaching fluorescence resonance energy transfer (pbFRET) technique is a spectroscopic method to measure proximity relations between fluorescently labeled macromolecules using digital imaging microscopy. To calculate the energy transfer values one has to determine the bleaching time constants in pixel-by-pixel fashion from the image series recorded on the donor-only and donor and acceptor double-labeled samples. Because of the large number of pixels and the time-consuming calculations, this procedure should be assisted by powerful image data processing software. There is no commercially available software that is able to fulfill these requirements. METHODS: New evaluation software was developed to analyze pbFRET data for Windows platform in National Instrument LabVIEW 6.1. This development environment contains a mathematical virtual instrument package, in which the Levenberg-Marquardt routine is also included. As a reference experiment, FRET efficiency between the two chains (beta2-microglobulin and heavy chain) of major histocompatibility complex (MHC) class I glycoproteins and FRET between MHC I and MHC II molecules were determined in the plasma membrane of JY, human B lymphoma cells. RESULTS: The bleaching time constants calculated on pixel-by-pixel basis can be displayed as a color-coded map or as a histogram from raw image format. CONCLUSION: In this report we introduce a new version of pbFRET analysis and data processing software that is able to generate a full analysis pattern of donor photobleaching image series under various conditions. .

Spatial variation of resolution and noise in multi-detector row spiral CT.

RATIONALE AND OBJECTIVES: The authors performed this study to evaluate an approach for measuring the variations of three-dimensional spatial resolution and image noise throughout a field of view imaged with multi-detector row spiral computed tomographic (CT) scanners. MATERIALS AND METHODS: The authors designed a phantom (diameter, 320 mm) that contained 37 metallic spheres (diameter, approximately 0.8 mm) positioned between two disks made of a material with attenuation being that of water. One sphere was located at the isocenter of the phantom, and the rest were evenly spaced in three concentric rings with diameters of 100, 200, and 300 mm, respectively. The phantom was imaged with two widely used multi-detector row CT scanners by using a standard protocol and four variations of that protocol. Because a recently developed theory holds that image resolution should be proportional to the square root of the trace of the covariance matrix of a point spread function, the authors developed a software package to segment high-attenuation spheres from the CT image volume and compute point spread functions from blurred images of the spheres. Three-dimensional spatial resolution and image noise were calculated as a function of radial distance within the field of view. RESULTS: Resolution and noise were quantified in the resultant CT image volumes and found to be nonisotropic, with worse resolution and less noise occurring at the periphery of the field of view. CONCLUSION: The method enabled measurement of variations in spatial resolution and of their distribution on images obtained with multi-detector row CT scanners. These findings may contribute to the development of an improved algorithm for image reconstruction.

A novel approach toward development of a rapid blood test for breast cancer.

Mammography remains the diagnostic test of choice for breast cancer, but 20% of cancers still go undetected. Many serum biomarkers have been reported for breast cancer but none have proven to represent effective diagnostic strategies. ProteinChip mass spectrometry is an innovative technology that searches the proteome for differentially expressed proteins, allowing for the creation of a panel or profile of biomarkers. The objective of this study was to construct unique cancer-associated serum profiles that, combined with a classification algorithm, would enhance the detection of breast cancer Pretreatment serum samples from 134 female patients (45 with cancer, 42 with benign disease, 47 normal) were procured prospectively following institutional review board-approved protocols. Proteins were denatured, applied onto ProteinChip affinity surfaces, and subjected to surface enhanced laser desorption/ionization (SELDI) time-of-flight mass spectrometry. The SELDI output was analyzed using Biomarker Pattern Software to develop a classification tree based on group-specific protein profiles. The cross-validation analysis of cancer versus normal revealed sensitivity and specificity rates of 80% and 79%, and for cancer versus benign disease, 78% and 83%, respectively. When 2 different chip surfaces were combined the sensitivity and specificity increased to 90% and 93%, respectively. The sensitivity and specificity of this technique are comparable to those of mammography and, if confirmed in a larger study, this technique could provide the means toward development of a simple blood test to aid in the early detection of breast cancer. The combination of SELDI ProteinChip mass spectrometry and a classification- and regression-tree algorithm has the potential to use serum protein expression profiles for detection and diagnosis of breast cancer.

GRid-INdependent descriptors (GRIND): a novel class of alignment-independent three-dimensional molecular descriptors.

Traditional methods for performing 3D-QSAR rely upon an alignment step that is often time-consuming and can introduce user bias, the resultant model being dependent upon and sensitive to the alignment used. There are several methods which overcome this problem, but in general the necessary transformations prevent a simple interpretation of the resultant models in the original descriptor space (i.e. 3D molecular coordinates). Here we present a novel class of molecular descriptors which we have termed GRid-INdependent Descriptors (GRIND). They are derived in such a way as to be highly relevant for describing biological properties of compounds while being alignment-independent, chemically interpretable, and easy to compute. GRIND are obtained starting from a set of molecular interaction fields, computed by the program GRID or by other programs. The procedure for computing the descriptors involves a first step, in which the fields are simplified, and a second step, in which the results are encoded into alignment-independent variables using a particular type of autocorrelation transform. The molecular descriptors so obtained can be used to obtain graphical diagrams called "correlograms" and can be used in different chemometric analyses, such as principal component analysis or partial least-squares. An important feature of GRIND is that, with the use of appropriate software, the original descriptors (molecular interaction fields) can be regenerated from the autocorrelation transform and, thus, the results of the analysis represented graphically, together with the original molecular structures, in 3D plots. In this respect, the article introduces the program ALMOND, a software package developed in our group for the computation, analysis, and interpretation of GRIND. The use of the methodology is illustrated using some examples from the field of 3D-QSAR. Highly predictive and interpretable models are obtained showing the promising potential of the novel descriptors in drug design.

New high-resolution 2-deoxyglucose method featuring double labeling and automated data collection.

A new approach to high-resolution 2-deoxy-D-glucose (2DG) emulsion-autoradiography which combines improved retention of 2DG labeling, staining with immunohistochemical and other specific markers, and automated data collection and analysis of local silver grain and stain densities is described. The Durham et al. (J. Neurosci. 1:519-526, '81) procedure for fixation of 2DG with periodate-lysine-paraformaldehyde (PLP, McLean and Nakane: J. Histochem. Cytochem. 22:1077-1083, '74) was adapted to increase retained label roughly tenfold. Phenobarbital anesthesia is induced 45 minutes after 2DG injection. Barbiturate anesthesia increases brain glycogen (Nelson et al.: J. Neurochem. 15:1271-1279, '68) and presumably increases the incorporation of intracellular 2DG from 2DG-6P into brain glycogen and other molecules (Nelson et al.: J. Neurochem. 43:949-956, '84; Pentreath et al.: Neuroscience 7:759-767, '82). Iodoacetate is added to cold fixative to prevent glycogen breakdown (Cammermeyer and Fenton: Histochemistry 76:339-356, '82). This high-resolution 2DG protocol is directly compatible with many other neuroanatomical techniques. We demonstrate 2DG emulsion autoradiography combined with cytochrome oxidase (CO) histochemistry, markers for axonal pathway tracing, plastic embedding for semithin sections, and immunohistochemical staining for glutamate decarboxylase (GAD). The method should be compatible with antibodies for other antigens and with other neuroanatomical stains. To collect the data directly from microscope slides, a computer-controlled microscope was integrated with image-processing software to eliminate the need for manual counting and scoring of autoradiograms. Regions of interest are scanned automatically at high resolution to map regional labeling and/or stain density. There is excellent correspondence between computer-enhanced two-dimensional maps of the data and the original autoradiograms. Automated counts for five specimens were compared to counts of labeled cells by trained observer. The correlation between the two sets of measurements is high (r = .93). Automated data collection has been generalized to measure regional stain densities on the autoradiographed sections for direct comparison with silver grain density. The method is extremely flexible, especially since new image-processing strategies can be developed in software to extract the desired information from materials labeled by other methods (e.g., HRP).(ABSTRACT TRUNCATED AT 400 WORDS)

Ultra-high performance, solid-state, autoradiographic image digitization and analysis system.

We developed a Macintosh II-based, charge-coupled device (CCD), image digitization and analysis system for high-speed, high-resolution quantification of autoradiographic image data. A linear CCD array with 3,500 elements was attached to a precision drive assembly and mounted behind a high-uniformity lens. The drive assembly was used to sweep the array perpendicularly to its axis so that an entire 20 x 25-cm autoradiographic image-containing film could be digitized into 256 gray levels at 50-microns resolution in less than 30 sec. The scanner was interfaced to a Macintosh II computer through a specially constructed NuBus circuit board and software was developed for autoradiographic data analysis. The system was evaluated by scanning individual films multiple times, then measuring the variability of the digital data between the different scans. Image data were found to be virtually noise free. The coefficient of variation averaged less than 1%, a value significantly exceeding the accuracy of both high-speed, low-resolution, video camera (VC) systems and low-speed, high-resolution, rotating drum densitometers (RDD). Thus, the CCD scanner-Macintosh computer analysis system offers the advantage over VC systems of the ability to digitize entire films containing many autoradiograms, but with much greater speed and accuracy than achievable with RDD scanners.

Developing functional outcome measures for unilateral neglect: a pilot study.

Stroke patients may develop personal neglect, peripersonal neglect or both. Four new measures were tested in a sample of 42 right-handed inpatients (25 male; 17 female, median age 72 years). Participants removed keys from a rack, identified grocery items, washed their face, and cleaned a tray. Prior to this, they were classified as: no neglect (15), personal neglect (8), peripersonal neglect (7), and both personal and peripersonal neglect (12). The sensitivity and specificity of each new measure was determined by agreement with the classification. Test-retest reliability was determined using weighted kappa statistics or limits of agreement. Four occupational therapists (OTs) rated videos of the face and tray measures, and software was developed to measure objectively time spent and area covered on Face and Tray. Keys and Grocery had high specificity, good reliability but poor sensitivity. For the OTs' video ratings, there was good and moderate inter-rater reliability on Tray and Face respectively for area covered, but not time spent. Intra-rater reliability was also better for area than time on Tray. However, the validity of Face and Tray themselves is currently inadequate. A longitudinal study is proposed to modify the measures, increase their sensitivity and evaluate their ability to monitor change over time.

Low-cost 7-channel magnetocardiographic system for unshielded environment.

The purpose of this work was to develop a low-cost magnetocardiography (MCG) system for use at cardiology clinics, without any magnetic shielding. The device consists of seven channels: four signal and three reference channels. The signal channels are based on relaxation-oscillation SQUIDs. The reference channels are assembled into an orthogonal reference vector magnetometer (RVM). The 11-litre magnetotransparent helium cryostat allows operation for 5 days without refilling. With the 4-channel device, it is possible to perform measurements of magnetic maps in a standard 36-point grid so that only 9 spatial positions of the multichannel magnetometer are used; acquiring 30 s of data for each observation point takes about 10-15 minutes. Software was developed for the device adjustment, data acquisition, and data processing, including preliminary processing, MCG-mapping, and medical analysis. Digital filtering, adaptive noise compensation, and averaging are used to suppress magnetic noises. Cardiac sources were modelled with effective magnetic dipoles, and with estimated 2D current density distributions at a frontal plane.

The Arabidopsis co-expression tool (ACT): a WWW-based tool and database for microarray-based gene expression analysis.

We present a new WWW-based tool for plant gene analysis, the Arabidopsis Co-Expression Tool (ACT), based on a large Arabidopsis thaliana microarray data set obtained from the Nottingham Arabidopsis Stock Centre. The co-expression analysis tool allows users to identify genes whose expression patterns are correlated across selected experiments or the complete data set. Results are accompanied by estimates of the statistical significance of the correlation relationships, expressed as probability (P) and expectation (E) values. Additionally, highly ranked genes on a correlation list can be examined using the novel clique finder tool to determine the sets of genes most likely to be regulated in a similar manner. In combination, these tools offer three levels of analysis: creation of correlation lists of co-expressed genes, refinement of these lists using two-dimensional scatter plots, and dissection into cliques of co-regulated genes. We illustrate the applications of the software by analysing genes encoding functionally related proteins, as well as pathways involved in plant responses to environmental stimuli. These analyses demonstrate novel biological relationships underlying the observed gene co-expression patterns. To demonstrate the ability of the software to develop testable hypotheses on gene function within a defined biological process we have used the example of cell wall biosynthesis genes. A network scanner image management station.

Distributed computing can be applied to CT or MRI scanner image acquisition, printing, and archiving by interfacing the scanner with a computer network. Also on the network must be a computer workstation that has image management software to capture the images sent over the network by the scanner. This software must also allow the radiology staff to print and archive the images. Several benefits are realized by this network configuration. First, the scanner console is solely used for scanning patients; delays are not encountered because the console is being used for printing and archiving images. Also, the workstation printing software can be developed so that useful features not available at the scanner console can be incorporated. Finally, sophisticated archiving strategies can be implemented at the workstation. We have developed a network image management station at the Fox Chase Cancer Center using a reduced instruction set computer (RISC) workstation. Hardware and software is utilized to convert all scanner image data to the American College of Radiology-National Electrical Manufacturers Association format. All workstation software is developed using the open X-Windows standard. Digital audio tape is used for image archiving.

A system for in-vitro characterization of heart valve bioprostheses under accelerated fatigue conditions and under physiologic conditions.

An accelerated fatigue testing system and a pulse duplicator (heart simulator) were used in a set-up in which pressure differences and pulsatile flow rates across prosthetic heart valves, as well as machine rates, could be measured using a real-time on-line data-acquisition system. With this information available, an immediate in-vitro characterization of the fluid dynamics of prosthetic heart valves could be obtained under both physiologic and accelerated conditions. In addition to the fatigue tester and the pulse duplicator, a signal conditioner, a DC amplifier, an analog-to-digital converter, and a digital microcomputer comprised the essential hardware. For the purpose of this study, special acquisition software was developed. By means of the same computational algorithms, all quantitative fluid dynamics data could be calculated using information from both the pulse duplicator and the fatigue tester, so that direct comparisons and correlations could be approached. Pressure difference-flow rate relationships for the two machines were comparable.

Digital X-ray apparatus especially designed for precise biometry in stereotactic surgical procedures.

Modern stereotactic surgical procedures were developed mainly because digital CT image gave us the opportunity to recognize the morphology and the site of a brain lesion, and, at the same time, CT offered a very easy and reliable way to calculate target coordinates because the brain scans are digital maps. Digital x-ray image obtained with an x-ray-intensifier and a TV Analog/Digital converter is not suitable for stereotactic use because image distortion is multifactorial and it is impossible to rectify. We have developed a new apparatus (Neurogil) for intra-operative use that is able to produce a digital image on a display, the measures displayed match exactly with the patient's brain. A linear array of 1024 photodiodes is working in front of an x-ray source and it collects the density image of the patient's head positioned between them. It shows the patient's head with the stereotactic frame exactly as a radiogram, but no distortion is present. Digital brain angiograms are possible with electronic subtraction, mathematical enhancement and with a stereoscopic view on a particular display. Any kind of mathematical calculation or computer-graphic application is possible. A special software was developed for stereotactic closed and open surgery.

Modeling regulatory networks at Virginia Tech.

The life of a cell is governed by the physicochemical properties of a complex network of interacting macromolecules (primarily genes and proteins). Hence, a full scientific understanding of and rational engineering approach to cell physiology require accurate mathematical models of the spatial and temporal dynamics of these macromolecular assemblies, especially the networks involved in integrating signals and regulating cellular responses. The Virginia Tech Consortium is involved in three specific goals of DARPA's computational biology program (Bio-COMP): to create effective software tools for modeling gene-protein-metabolite networks, to employ these tools in creating a new generation of realistic models, and to test and refine these models by well-conceived experimental studies. The special emphasis of this group is to understand the mechanisms of cell cycle control in eukaryotes (yeast cells and frog eggs). The software tools developed at Virginia Tech are designed to meet general requirements of modeling regulatory networks and are collected in a problem-solving environment called JigCell.

Introducing a novel haptic interface for the planning and simulation of open surgery.

Existing simulation software, originally developed for the simulation and planning of inguinal hernia repair, was fused with two haptic feedback devices: the SensAble Technologies Phantom Desktop, and the ACROE/ICA Telluris system. The former allows easy integration on a PC-based platform, though in the long run, the Telluris system is preferred because of its robustness and its ability to design custom-built solutions.

Chronobiology in cardiology.

In these years, circadian periodicity in the onset of myocardial ischemia, myocardial infarction, sudden cardiac death and ischemic stroke has been confirmed by several investigators. There has also been reported that there exists a significant circadian rhythm in ventricular arrhythmias in patients with myocardial infarction. These recent advances in chronocardiology depend on a development of a high quality built-in A/D converter in ambulatory ECG monitoring system and a remarkably developed sophisticated software. One of the most current topics in recent years is heart rate (HR) variability. As an index of HR variability, RR50 is frequently estimated by the cosine fitting technique. Next, we analyzed the so-called Lorenz plot for another index of HR variability, that is preceding R-R intervals and coupling intervals were plotted sequentially every 3 hours on the abscissa and ordinate, respectively. Finally, we investigated HR variability by power spectral analysis of R-R intervals both by the maximum entropy method and the fast Fourier transform. Mainly, in this paper, we introduced current topics in HR variability, but recent advances in ambulatory blood pressure (BP) monitoring system are also strikingly remarkable. Our newly developed monitoring system of physical activity donated quite a few informations evaluating episodic changes of HR and BP. This device was also useful for finding out the difference between the individual life styles, such as the eveningness versus morningness. In conclusion, these very recent advances in ambulatory monitoring system should be really available for the clinical practice from this time onward.
