RNA sequencing resolves a novel noncanonical splice-region variant in PHKA2 causing glycogen storage disease type IX α2: a case report.

BACKGROUND: Glycogen storage disease type IX α2 (GSD IX α2) is an X-linked hepatic glycogenosis caused by pathogenic variants in PHKA2. Noncanonical splice-region variants located outside the invariant GT/AG dinucleotides pose significant interpretive challenges, as in silico predictions alone are often insufficient for definitive classification. CASE DESCRIPTION: We report a 2.9-year-old boy presenting with short stature, hepatomegaly, markedly elevated aminotransferases, fasting hypoglycemia with ketonuria, hypercholesterolemia, coagulation parameter abnormalities (decreased fibrinogen and prolonged thrombin time), and histological evidence of early hepatic fibrosis as demonstrated by Masson's trichrome staining (portal fibrosis and perisinusoidal fibrosis). Whole-exome sequencing (WES) identified a hemizygous, previously unreported PHKA2 variant [NM_000292.3:c.2517+5G>T, genomic location (GRCh38): NC_000023.11: g.18907895G>T], initially classified as a variant of uncertain significance (VUS) under American College of Medical Genetics and Genomics (ACMG) criteria. RNA sequencing of peripheral blood leukocytes demonstrated predominant exon 22 skipping in 94.2% of informative junction reads, predicting a frameshift and premature termination codon [p.(Gly788Profs*74)] with predicted loss of the C-terminal CBL 2 subdomain. Incorporating this transcript-level evidence, the variant was reclassified as pathogenic (PVS1 + PM2_Supporting + PP4). Following dietary management with uncooked cornstarch supplementation, the patient showed progressive biochemical improvement over a 2.2-year follow-up. CONCLUSIONS: This case expands the mutational spectrum of PHKA2 and demonstrates that RNA sequencing of accessible tissues is a practical and diagnostically informative strategy for resolving noncanonical splice-region variants in pediatric hepatic GSD. Early hepatic fibrosis detected by histological examination before age 3 years underscores the importance of longitudinal hepatic surveillance in GSD IX α2.

Effect of nonparallelism of guiding air-liquid layers on the reflection dip in attenuated total reflection.

The effect attributable to the nonparallelism of the guiding layer of a planar waveguide on the reflection dip of the attenuated total reflection (ATR) spectrum is investigated. It is considered that the reflected light from a nonparallel waveguide is, indeed, the superposition of a series of beams propagating in different directions. The ATR spectra are numerically calculated with various inclination values. Compared with those of the corresponding parallel ones, with the inclination of waveguides exceeding 1 microrad, the characteristics of the ATR spectra begin to differ considerably, and when the inclination reaches 10 microrad, the sensitivity of sensors based on the waveguide is reduced by 62.7% and 67.3% for the free space coupling structure and the prism coupling structure, respectively. When the inclination becomes larger than 100 microrad, the ATR phenomenon cannot be observed any longer.

Isolation and functional characterization of the JcERF gene, a putative AP2/EREBP domain-containing transcription factor, in the woody oil plant Jatropha curcas.

A cDNA clone, named JcERF, was isolated from Jatropha curcas seedlings (a woody oil plant). It was classified as an ERF subfamily member based on multiple sequence alignment and phylogenetic characterization. The deduced amino acid sequences of the JcERF clone showed no significant sequence similarity with other known ERF proteins except for the conserved AP2/EREBP DNA-binding domain. Expression of the JcERF gene was rapidly induced upon salinity, drought, ethylene and mechanical wounding treatments. No significant changes in the JcERF expression were observed under ABA stress. Gel retardation assay revealed that the JcERF protein could bind specifically to the GCC box as well as to the C/DRE motif. Also it can be inferred from the gel-shift that there is a possibility that the near sequence of the GCC box has an important effect on the DNA-binding activity. In yeast, the JcERF protein specifically bound to the DRE sequence and activated the transcription of two reporter genes His3 and LacZ driven by the DRE sequence. When fused to the LexA DNA-binding domain, the full-length JcERF functioned effectively as a trans-activator in the yeast one-hybrid assay. Overexpression of JcERF cDNA in transgenic Arabidopsis enhanced the salt and freezing tolerance. Meanwhile the seed germination of JcERF transgenic plants was not affected by various concentrations ABA in MS medium. Taken together, the results showed that JcERF functioned as a novel transcription factor and it exhibited a mechanism of plant response to environmental factors like the other AP2/EREBP regulons that also exist in tropical woody plants.

Competition between oxygen and nitrate respirations in continuous culture of Pseudomonas aeruginosa performing aerobic denitrification.

Continuous culture of P. aeruginosa was conducted with nitrate-containing media under the dilution rates (D) of 0.026, 0.06, and 0.13/h and the dissolved oxygen concentrations (DO) of 0-2.2 mg/L. The bacterium performed simultaneous O(2) and nitrate respiration in all of the systems studied. For each D, the (apparent) cell yield from glucose (Y(X/S)) was lower at zero DO, but did not change substantially with non-zero DO. In non-zero DO systems, Y(X/S) increased with increasing D, and when fit with a model considering cell death, gave the following parameters: maximum cell yield Y(X/S) (m) = 0.49, maintenance coefficient M(S) = 0.029 (/h), and cell decay constant k(d) = 0.014/h. The same model failed to describe the behaviors of zero-DO systems, where neither glucose nor nitrate was limiting and the limiting factor(s) remained unknown. The cell yield from accepted electron (Y(X/e)) was however relatively constant in all systems, and the energy yield per electron accepted via denitrification was estimated at approximately 69% of that via O(2) respiration. A closer examination revealed that increasing DO enhanced O(2) respiration only at extremely low DO ( <0.05 mg/L), beyond which the increasing DO only slightly increased its weak inhibition on denitrification. While O(2) was the preferred electron acceptor, the fraction of electrons accepted via denitrification increased with increasing D.

Mannose selection system used for cucumber transformation.

The selectable marker system, which utilizes the pmi gene encoding for phosphomannose-isomerase that converts mannose-6-phosphate to fructose-6-phosphate, was adapted for Agrobacterium-mediated transformation of cucumber (Cucumis sativus L.). Only transformed cells were capable of utilizing mannose as a carbon source. The highest transformation frequency of 23% was obtained with 10 g/l mannose and 10 g/l sucrose in the medium. Molecular, genetic analysis, and PMI activity assay showed that the regenerated shoots contained the pmi gene and the gene was transmitted to the progeny in a Mendelian fashion. The results indicated that the mannose selection system, which is devoid of the disadvantages of antibiotic or herbicide selection, could be used for cucumber Agrobacterium-mediated transformation.

[Effect of different doses of atorvastatin on adhesion molecules of the patients undergoing percutaneous coronary intervention].

OBJECTIVE: To determine the effect of different doses of atorvastatin on the serum soluble intercellular adhesion molecules-1 (sICAM-1) in patients undergoing percutaneous coronary intervention (PCI). METHODS: The study consisted of 38 patients with unstable angina and 10 patients with old infarction who underwent elected PCI for stenotic lesions of the coronary artery. Patients were randomly assigned to either aggressive group or conventional one. After PCI the patients took atorvastatin 20 mg per day or 10 mg per day. Blood lipid profile was examined before, and 3 months after the PCI. SICAM-1 was examined before the PCI, 48 hours and 3 months after the PCI. RESULTS: The total cholesterol and LDL-Cholesterol 3 months after the PCI in the 2 groups were lower than those before the PCI (P<0.01). The aggressive group showed greater reduction in concentrations of TC and LDL-C than the conventional group (P<0.01). The changes in concentrations of HDL-C between pre-PCI and 3 months after the PCI and TG were not obvious (P>0.05). sICAM-1 in the 2 groups 48 hours after the PCI significantly higher than that before the PCI (P<0.01). But sICAM-1 in the 2 groups 3 months after the PCI significantly lower than that before the PCI (P<0.01 or P<0.05). The aggressive group showed greater reduction than the conventional group (P<0.01). TC and LDL-C were positively correlated with sICAM-1(r=0.2413, r=0.2691, all P<0.05). CONCLUSION: Atorvastatin 20 mg per day reduces TC, LDL-C, and sICAM-1 to a greater extent than atorvastatin 10 mg per day. The effect on sICAM-1 is partly related to reduce lipid profile.

Monitoring microaerobic denitrification of Pseudomonas aeruginosa by online NAD(P)H fluorescence.

Defined as the transition conditions in which the organism(s) performs simultaneous aerobic and anaerobic respiration or fermentation, microaerobic conditions are commonly present in the nature. Microaerobic metabolism of microorganisms is however poorly characterized. Being extremely sensitive to the change in cellular electron-accepting mechanisms, NAD(P)H fluorescence provides a useful ways for online monitoring of microaerobic metabolism. Its application to studies of microbial nitrate respiration and particularly, denitrification of Pseudomonas aeruginosa is reviewed here, centering on four topics: (1) online monitoring of anaerobic nitrate respiration by NAD(P)H fluorescence, (2) effects of denitrification on P. aeruginosa phenotypes, (3) microaerobic denitrification of P. aeruginosa in continuous culture, and (4) correlation between NAD(P)H fluorescence and denitrification-to-respiration ratio. Online NAD(P)H fluorescence is shown to sensitively detect the changes of cellular metabolism. For example, it revealed the intermediate nitrite accumulation in C-limited Escherichia coli performing anaerobic nitrate respiration via dissimilative ammonification, by exhibiting two-stage profiles with intriguing fluorescence oscillation. When applied to continuous culture studies of P. aeruginosa (ATCC 9027), the online fluorescence helped to identify that the bacterium conducted denitrification even at DO > 1 mg/l. In addition, the fluorescence profile showed a unique correlation with the fraction of electrons accepted by denitrification (out of all the electrons accepted by aerobic and anaerobic respiration). The applicability of online NAD(P)H fluorescence in monitoring and quantitatively describing the sensitive microaerobic state of microorganisms is clearly demonstrated.

Optical approach to angular displacement measurement based on attenuated total reflection.

An optical approach for angular displacement measurement (ADM) based on the attenuated total reflection technique is presented. As a laser beam is incident upon a planar optical waveguide, an m line is obtained by scanning the incident angle. Theoretical analysis shows that the m line sharply shifts with a tiny variation of the thickness of the waveguided layer. And the specific schemes for ADM, which are based on the angular interrogation and the intensity measurement, are analyzed. The calculated result of sensitivity demonstrates that the intensity measurement is more efficient than the angular interrogation. Furthermore, small incident angles indicate higher sensitivity to the angular displacement than relatively large incident angles for the intensity measurement.

Electronic decay constant of carotenoid polyenes from single-molecule measurements.

The conductance of carotenoid polyenes chemically bound at each end to gold contacts has been measured for single molecules containing 5, 7, 9, and 11 carbon-carbon double bonds in conjugation. The electronic decay constant, beta, is determined to be 0.22 +/- 0.04 A-1, in close agreement with the value obtained from first principles simulations (0.22 +/- 0.01 A-1). The absolute values of the molecular conductance are within a factor of 3 of those calculated from first principles. The small value of beta demonstrates that conductivity drops off only slowly with chain length, confirming that carotenoid conjugated chains are relatively good molecular "wires".

A molecular switch based on potential-induced changes of oxidation state.

We have measured the conductance of a hepta-aniline oligomer attached to gold electrodes held under potential control in electrolyte. It increases fifteen-fold (to 5.3+/-0.4 nS) on oxidation from the leucoemeraldine form to the emeraldine salt. The single-molecule current-voltage characteristic, linear in toluene, displays negative differential resistance in an acidic electrolyte. The negative differential resistance is accounted for by modification of the local surface potential by the applied bias. These results connect electrochemical data directly to molecular electronic behavior in a two-terminal device.

[Studies on Ru(bipy) 2dppx(2+) as interacting mode spectroscopic probe of DNA].

The interacting mode of adriamycin with DNA has been studied by the use of molecular "light switch" complex Ru(bipy)2-dppx(2+) as a interacting mode spectroscopic probe. The results of the influence of ADM on the fluorescence and Scatchard equation of Ru(bipy)2 dppx(2+) -DNA system indicate that ADM intercalates the base pairs of DNA. Compared with normal DNA interacting mode spectroscopic probe EB, Ru(bipy)2dppx(2+) has the advantages of higher sensitivity, lower toxicity, higher stability and simplicity.

Poly[diaquacobalt(II)-di-mu4-benzene-1,2,4-tricarboxylato-bis[1,10-phenanthrolinecobalt(II)]].

In the polymeric title compound, [Co(3)(btc)(2)(phen)(2)(H(2)O)(2)](n) [btc is the benzene-1,2,4-tricarboxylate trianion (C(9)H(3)O(6)) and phen is 1,10-phenanthroline (C(12)H(8)N(2))], there are two different Co centres, Co1 and Co2. The Co1 centre has a deformed trigonal-bipyramidal geometry, while the Co2 centre lies on an inversion centre and has distorted octahedral geometry. Moreover, the 1,2-dicarboxylate groups of one btc ligand bridge the two adjacent Co2 centres, and each Co2 centre is coordinated by four carboxylate O atoms from four different btc ligands, forming a novel kind of intersecting double-chain structure, with a Co.Co separation of 7.755 A, along the a axis. On the other hand, the two Co1 centres are bridged by two btc ligands and chelated by phen molecules, respectively, producing a binuclear unit with a Co.Co separation of 8.406 A, and these binuclear units are linked by btc bridges and Co2 centres to extend hybrid chains of Co1 and Co2 along the [101] direction. Furthermore, each btc ligand acts as a pentadentate bridge, linking the Co2 double-chain structures and the hybrid chains of Co1 and Co2 to yield a two-dimensional network, and this leads to the formation of very different kinds of voids.

Polymeric aqua(nitrato-kappa(2)O,O')(1,10-phenanthroline-kappa(2)N,N')(2,3-pyrazinedicarboxylato-kappa(2)N,O)europium(III) monohydrate.

In polymeric [[Eu(pzdc)(NO(3))(phen)(H(2)O)].H(2)O](n) [pzdc is 2,3-pyrazinedicarboxylate (C(6)H(2)O(4)) and phen is 1,10-phenanthroline (C(12)H(8)N(2))], each europium(III) ion is coordinated by seven O atoms (from three pzdc anions, a nitrate anion and a water molecule) and the two N atoms of the phen ligand, resulting in a nine-coordinated europium(III) center with a distorted monocapped square-antiprismatic coordination polyhedron. Four pzdc anions bridge four europium(III) ions, forming a parallelogram unit, the four vertices of which are occupied by the four pzdc anions. Moreover, each parallelogram unit links six other adjacent parallelogram units, forming a two-dimensional network with disordered lattice water molecules.

Construction of a binary BAC library for an apomictic monosomic addition line of Beta corolliflora in sugar beet and identification of the clones derived from the alien chromosome.

A plant-transformation-competent binary BAC library was constructed from the genomic DNA of the chromosome 9 monosomic addition line of Beta corolliflora Zoss. in sugar beet ( B. vulgaris. L). This monosomic addition line (designated M14) is characterized by diplosporic reproduction caused by the alien chromosome carrying the gene(s) responsible for diplospory. The library consists of 49,920 clones with an average insert size of 127 kb, representing approximately 7.5 haploid genome equivalents and providing a greater than 99% probability of isolating a single-copy DNA sequence from the library. To develop the scaffold of a physical map for the alien chromosome, B. corolliflora genome-specific dispersed repetitive DNA sequences were used as probes to isolate BAC clones derived from the alien chromosome in the library. A total of 2,365 positive clones were obtained and arrayed into a sublibrary specific for B. corolliflora chromosome 9 (designated bcBAC-IX). The bcBAC-IX sublibrary was further screened with a subtractive cDNA pool generated from the ovules of M14 and the floral buds of B. vulgaris by the suppression subtractive hybridization method. One hundred and three positive binary BACs were obtained, which potentially contain the genes of the alien chromosome specifically expressed during the ovule and embryo development of M14, and may be associated with apomictic reproduction. Thus, these binary BAC clones will be useful for identification of the genes for apomixis by genetic transformation.

[Transplantation of adrenocortical cells in allorat using porous PHB as cell carrier].

This experiment was designed to investigate the feasibility of transplanatation of using porous PHB as cell carrier for the transplanatation of adrenocortical cells. Adrenocortical cells from rat adrenal gland were separated and cultured in vitro. The effect of PHB on the proliferation and secretory function of adrenocortical cells were evaluated by MTT and RIA methods. Then adrenocortical cells were seeded into porous PHB. After the cells were cultured in vitro for about seven days, they were implanted into the rats having undergone bilateral adrenalectomy. The changes of blood corticosterone and aldosterone and the local histological changes in these rats were observed. Adrenocortical cells were able to grow and survive on PHB. No effect on the proliferation and secretory function of adrenocortical cells were observed. Most bilateral adrenalectomized rats bearing the transplanted adrenocortical cells within PHB (study group) survived longer than did the adrenalectomized rats in control group. The blood corticosterone level and aldosterone level of study group were higher than those of control group. It was found that PHB has no effects on the survival, proliferation and secretory function of adrenocortical cells. Adrenocortical cells within PHB can survive a period of time and can secrete corticosterone and aldosterone which can meet the needs of the adrenalectomized rats. PHB can degrade slowly in vivo. It is feasible to perform transplantation of adrenocortical cells using porous PHB as cell carrier.

[Formation and function of coronary collateral circulation and their influencing factors].

OBJECTIVE: To clarify the formation and function of coronary collateral circulation (CCC) in coronary artery disease (CAD) patients with severe coronary artery stenosis and their influencing factors. METHODS: Coronary angiography was performed on 266 CAD patients with severe coronary stenosis. CCC formation was evaluated by Rentrop rating on those 266 patients and 401 severe stenosis arteries; while in CCC formed patients, CCC function was evaluated by Werner collateral collection (CC) rating. The formation, function of CCC and their influencing factors were analyzed and compared. RESULTS: CCC formation in those severe stenosis coronary arteries was related to the severity of coronary stenosis: the forming rate of CCC was 42.6% in vessels with 90%-94% stenosis (Group A), 56.9% with 95%-99% stenosis (Group B) and 93.0% with 100% stenosis (Group C) (p <0 .01). Between CCC forming and non-forming groups, there was no significant difference in age, gender, incidence of MI, hypertension and diabetes, history of smoking and serum levels of HDL-C and LDL-C (P > 0.05). In the CCC formation group, serum HDL-C level was the highest in the CC Grade 2 group (according to Werner function rating) and the lowest in the CC Grade 0 group (P < 0.05). Whereas, LDL-C level was the lowest in the CC Grade 2 group and the highest in the CC Grade 0 group (P < 0.05). CONCLUSION: Severity of coronary stenosis was the major influencing factor in CCC formation and function, and the rate of CCC formation increased with the exacerbation of coronary stenosis. Serum HDL-C and LDL-C level had no relationship with CCC formation, but related to CCC function. Better CCC function was found in patients with high level of HDL-C whereas the patients with high level of LDL-C had spoiled CCC function.
