Abstract

Interpretation of multiple sequence alignments is of major interest for the prediction of functional and structural domains in proteins or for the organization of related sequences in families and subfamilies. However, a necessity for the bench scientist is the use of outstanding programs in a friendly computing environment. This paper describes Color and Graphic Display (CGD), a set of modules that runs as part of the Microsoft Excel spreadsheet to color and analyze multiple sequence alignments. Discussed here are the main functions of CGD and the use of the program to highlight residues of importance in a water channel family. Although CGD was created for protein sequences, most of the modules are compatible with DNA sequences.

Immobilization of Fe chelators on sepharose gel and its effect on their chemical properties.

Iron chelates are usually costly and easily leached beyond the root zone. This creates a need to frequently replenish the rhizosphere with chelated Fe and might contaminate groundwater with organic compounds and metals. The development of a slow-release Fe fertilizer that will efficiently supply Fe to plants while exhibiting high resistance toward leaching and/or degradation in the rhizosphere has been the focus of this study. Desferrioxamine B (DFOB) and ethylenediaminebis(o-hydroxyphenylacetic acid) (EDDHA) were immobilized on Sepharose. (13)C NMR and FTIR measurements confirmed that coupling of DFOB to the gel did not appear to influence its ability to chelate Fe(3+) or its binding nature. Isotherms for the immobilized ligands were determined in the presence of 1 mM HEDTA, at 25 degrees C and at an ionic strength of 0.1 M. The isotherms showed a high affinity of Fe(3+) to the ligands and binding up to saturation level throughout the pH range examined (4.0-9.0). The K(app) values for the immobilized Fe chelates were determined using a modified Scatchard model and found to be lower than the soluble ones. This decrease in K(app) might facilitate Fe uptake from these chelates by plants.

Donor atom dependent geometric isomers in mononuclear oxo-molybdenum(V) complexes: implications for coordinated endogenous ligation in molybdoenzymes.

We have previously demonstrated that the complex [(L1O)MoOCl(2)], where L1OH = (2-hydroxy-3-tert-butyl-5-methylphenyl)bis(3,5-dimethylpyrazolyl)methane, exists as both cis and trans isomers (Kail, B.; Nemykin, V. N.; Davie, S. R.; Carrano, C. J.; Hammes, B. S.; Basu, P. Inorg. Chem. 2002, 41, 1281-1291). Here, the cis isomer is defined as the geometry with the heteroatom in the equatorial position, and the trans isomer is designated as the geometry with the heteroatom positioned trans to the terminal oxo group. The trans isomer represents the thermodynamically more stable geometry as indicated by its spontaneous formation from the cis isomer. In this report, we show that for complexes of [(LO)MoOCl(2)], where LOH is the sterically less restrictive (2-hydroxyphenyl)bis(3,5-dimethylpyrazolyl)methane, only the trans isomer could be isolated, while in the corresponding thiolate containing ligand (2-dimethylethanethiol)bis(3,5-dimethylpyrazolyl)methane (L3SH) only the cis isomer could be observed. In addition, we have isolated and structurally characterized the complex [(L1O)MoO(OPh)(Cl)], a rare example of a species possessing both cis and trans phenolates. Using DFT calculations, we have investigated the origins of the differences in stability between the cis and trans isomers in these complexes and suggest that they are related to the trans influence of the oxo-group. Crystal data for [(LO)MoOCl(2)] (1) include that it crystallizes in the triclinic space group P(-)1 with cell dimensions a = 8.9607 (12) A, b = 10.596 (4) A, c = 13.2998 (13) A, alpha = 98.03 (2) degrees, beta = 103.21 (2) degrees, gamma = 110.05(2) degrees, and Z = 2. [(L1O)MoO(OPh)Cl].2CH(2)Cl(2) (2.2CH(2)Cl(2)) crystallizes in the triclinic space group P(-)1 with cell dimensions a = 12.2740 (5) A, b = 13.0403 (5) A, c = 13.6141 (6) A, alpha = 65.799 (2) degrees, beta = 64.487 (2) degrees, gamma = 65.750 (2) degrees, and Z = 2. [(L3S)Mo(O)Cl(2)] (3) crystallizes in the orthorhombic space group Pna2(1), with cell dimensions a = 13.2213 (13) A, b = 8.817 (2) A, c = 15.649 (4) A, and Z = 4. The implications of these results on the function of mononuclear molybdoenzymes such as sulfite oxidase, and the DMSO reductase, are discussed.

Syntheses, structures, and properties of imidazolate-bridged Cu(II)-Cu(II) and Cu(II)-Zn(II) dinuclear complexes of a single macrocyclic ligand with two hydroxyethyl pendants.

The imidazolate-bridged homodinuclear Cu(II)-Cu(II) complex, [(CuimCu)L]ClO(4).0.5H(2)O (1), and heterodinuclear Cu(II)-Zn(II) complex, [(CuimZnL(-)(2H))(CuimZnL(-)(H))](ClO(4))(3) (2), of a single macrocyclic ligand with two hydroxyethyl pendants, L (L = 3,6,9,16,19,22-hexaaza-6,19-bis(2-hydroxyethyl)tricyclo[22,2,2,2(11,14)]triaconta-1,11,13,24,27,29-hexaene), have been synthesized as possible models for copper-zinc superoxide dismutase (Cu(2),Zn(2)-SOD). Their crystal structures analyzed by X-ray diffraction methods have shown that the structures of the two complexes are markedly different. Complex 1 crystallizes in the orthorhombic system, containing an imidazolate-bridged dicopper(II) [Cu-im-Cu](3+) core, in which the two copper(II) ions are pentacoordinated by virtue of an N4O environment with a Cu.Cu distance of 5.999(2) A, adopting the geometry of distorted trigonal bipyramid and tetragonal pyramid, respectively. Complex 2 crystallizes in the triclinic system, containing two similar Cu-im-Zn cores in the asymmetric unit, in which both the Cu(II) and Zn(II) ions are pentacoordinated in a distorted trigonal bipyramid geometry, with the Cu.Zn distance of 5.950(1)/5.939(1) A, respectively. Interestingly, the macrocyclic ligand with two arms possesses a chairlike (anti) conformation in complex 1, but a boatlike (syn) conformation in complex 2. Magnetic measurements and ESR spectroscopy of complex 1 have revealed the presence of an antiferromagnetic exchange interaction between the two Cu(II) ions. The ESR spectrum of the Cu(II)-Zn(II) heterodinuclear complex 2 displayed a typical signal for mononuclear trigonal bipyramidal Cu(II) complexes. From pH-dependent ESR and electronic spectroscopic studies, the imidazolate bridges in the two complexes have been found to be stable over broad pH ranges. The cyclic voltammograms of the two complexes have been investigated. Both of the two complexes can catalyze the dismutation of superoxide and show rather high activity.
