AltAVisT: comparing alternative multiple sequence alignments.

Abstract

UNLABELLED: We introduce a WWW-based tool that is able to compare two alternative multiple alignments of a given sequence set. Regions where both alignments coincide are color-coded to visualize the local agreement between the two alignments and to identify those regions that can be considered to be reliably aligned. Difference in polymerization color changes of dental resin composites by the measuring aperture size.

The objective of this study was to evaluate the influence of the illuminating/viewing aperture diameter of 11 mm/8 mm and 3 mm/3 mm and measuring geometry on the color and polymerization color changes of dental resin composites. Color of resin composites of 12 mm in diameter was measured on a reflection spectrophotometer with SCE and SCI geometry under D65 illumination. Before polymerization, difference in the three-color coordinates by the material was prominent in spite of the fact that the shade designation of all materials was the same. After polymerization, L* value decreased in hybrid composites but not in packable composites, and changes in a* value were small. When the same aperture size was used, polymerization color change with the SCE was generally higher than those with the SCI. Measured color was different by the aperture size, and the color difference was 16.82-27.05 before polymerization and 20.09-28.51 after polymerization. General trends of polymerization color change were similar in both aperture sizes. Polymerization color changes with 3-mm aperture size were higher than those with 8-mm aperture size in hybrid resin composites in both geometries (p < 0.05); however, the color change was material dependent in the case of packable resin composites.

Use of a three-color cDNA microarray platform to measure and control support-bound probe for improved data quality and reproducibility.

Construction methodologies for cDNA microarrays lack the ability to determine array integrity prior to hybridization, leaving the array itself a source of uncontrolled experimental variation. We solved this problem through development of a three-color cDNA array platform whereby printed probes are tagged with fluorescein and are compatible with Cy3 and Cy5 target labeling dyes when using confocal laser scanners possessing narrow bandwidths. Here we use this approach to: (i) develop a tracking system to monitor the printing of probe plates at predicted coordinates; (ii) define the quantity of immobilized probe necessary for quality hybridized array data to establish pre-hybridization array selection criteria; (iii) investigate factors that influence probe availability for hybridization; and (iv) explore the feasibility of hybridized data filtering using element fluorescein intensity. A direct and significant relationship (R2 = 0.73, P < 0.001) between pre-hybridization average fluorescein intensity and subsequent hybridized replicate consistency was observed, illustrating that data quality can be improved by selecting arrays that meet defined pre-hybridization criteria. Furthermore, we demonstrate that our three-color approach provides a means to filter spots possessing insufficient bound probe from hybridized data sets to further improve data quality. Collectively, this strategy will improve microarray data and increase its utility as a sensitive screening tool.

Progress towards single-molecule DNA sequencing: a one color demonstration.

Single molecules of fluorescently labeled nucleotides were detected during the cleavage of individual DNA fragments by a processive exonuclease. In these experiments, multiple (10-100) strands of DNA with tetramethyl rhodamine labeled dUMP (TMR-dUMP) incorporated into the sequence were anchored in flow upstream of the detection region of an ultra sensitive flow cytometer. A dilute solution of Exonuclease I passed over the microspheres. When an exonuclease attached to a strand, processive digestion of that strand began. The liberated, labeled bases flowed through the detection region and were detected at high efficiency at the single-molecule level by laser-induced fluorescence. The digestion of a single strand of DNA by a single exonuclease was discernable in these experiments. This result demonstrates the feasibility of single-molecule DNA sequencing. In addition, these experiments point to a new and practical means of arriving at a consensus sequence by individually reading out identical sequences on multiple fragments.
