Review of Survware from CompuStat software.

Survware is a simple program which permits the user to analyze the responses from multiple choice questionnaires and surveys of 2-50 questions. It is inexpensive when compared with a complete statistical package, but the limitation to frequency data may result in the need to purchase additional software. This program is most likely to be useful to users who regularly collect survey data and who do not need inferential statistical analysis of those data.

Review of Behavior on a Disk from CMS Academic Software: instructional programs for teaching teachers.

The programs on BOAD represent a set of useful simulations and demonstrations of learning phenomena that successfully convey important practical and theoretical information to students. The most successful modules deal with shaping and the selective effect of positive reinforcement on behavior. The range of examples is sufficiently broad to convey the generality of these learning phenomena, but the graphics and particular examples are better suited to the college classroom (for which they were developed and in which they have received extensive field testing) than to the general public, where some users might be distracted by working with simulated animal "subjects" or bored by the simple graphics. There is a separate application on the disk that drills students on behavioral vocabulary, a useful resource for helping to assure that behavioral issues are discussed using consistent terminology. Although a single disk is initialized for a single user so that individual progress can be tracked accurately in printed reports, the cost of a disk is so low that no student who needs to learn about teaching would be discouraged from purchasing it. In truth, this is the best deal in instructional software I have seen yet.

Evaluation of the Organon Teknika Plasmapur system with new software and two types of filter.

A convenient plasmapheresis apparatus is the Plasmapur system (Organon Teknika). Recently the software of the Plasmapur monitor has been changed. We evaluated the modified Plasmapur monitor and two types of Plasmapur separators containing polypropylene membranes with a mean maximum pore size of 0.5 mum and 0.6 mum respectively. 50 plasmaphereses with each separator were performed; during 10 procedures donor blood samples and samples from the plasma obtained were drawn. No hypersensitivity reactions were observed, the operator "hands on" time was less than 5 min, the mean procedure time was 45 min to collect 650 mL of plasma with both types of filters. Biochemical analysis of the samples indicated that with both separators the plasma obtained was of good quality with respect to Factor VIII and other proteins and that no significant activation of the complement or clotting cascades occurred.

Computer software for the on-line measurement of the left ventricular end-systolic pressure-dimension relationship.

A microcomputer system was designed to measure the end-systolic pressure-dimension relationship (ESPDR), an index of cardiac contractility that is independent of preload, afterload, and heart rate. To test the system, pressure-dimension data were obtained from swine left ventricles and from a mathematical model of the heart. Algorithms for filtering, location of end-systole, selection of the measurement interval, and calculation of the ESPDR were evaluated on the basis of speed, precision, accuracy, and robustness. The resulting program runs on an IBM-AT and measures ESPDR on-line within 60 seconds of the start of data acquisition. By reducing the time spent in data analysis and providing rapid feedback of information, the on-line software has increased productivity and facilitated improvements in experimental technique.

Self-test software for PowerPoint: a tool for self-learning.

RATIONALE AND OBJECTIVES: We developed self-test software to improve self-learning efficiency using Microsoft PowerPoint data files. CONCLUSION: This tool can be run on IBM-compatible computer under Microsoft Windows. It is a new useful and interactive tool for self-learning. This tool allows users to do view the cases in the PowerPoint data files by random or sequentially. Goal-oriented effective self-learning is possible from methods that conjecture the possible differential diagnosis without promptly seeing correct diagnosis. Thus effective and interactive self-learning is possible.

Application of GESPECOR software for the calculation of coincidence summing effects in special cases.

In this work, coincidence summing correction factors have been measured for 133Ba, 152Eu and 88Y point sources with a 50% relative efficiency p-type detector and a 25% relative efficiency n-type detector in two close-to-detector measurement geometries. The experimental data for 133Ba and 152Eu and the results obtained with the GESPECOR software reveal a complex structure of the conventional dead layer of the p-type detector. The high value of the coincidence summing correction factor for the 511 keV peak of 88Y, in agreement with the values computed by GESPECOR, in this case cautions against the application of the semiempirical method for evaluating coincidence summing effects.

Standardisation of 54Mn and 65Zn using a software coincidence counting system.

The activities of 54Mn and 65Zn have been determined by 4pi(PC)-gamma coincidence counting, with efficiency variation performed by the conventional method of altering the self-absorption in the sources as well as by the computer discrimination method. The standardisation of 65Zn presents some complications requiring optimisation of the gamma-ray energy window settings to achieve a linear efficiency-extrapolation curve. Determination of these optimal settings by the conventional coincidence method is a tedious task. These difficulties have been reduced by the utilisation of a software coincidence counting system that records time and amplitude information of individual pulses from coincidence measurements, where the coincidence parameters are set after the data collection process has completed, facilitating multiple data evaluations on a single data set. The optimal gamma-ray energy window settings for the 65Zn standardisation were derived from the results of the 54Mn standardisation, as well as from studies of the 65Zn data itself. The setting of the PC channel thresholds for K and both (K+L) electrons is also discussed. The results are compared with those attained using conventional coincidence counting.

GINsim: a software suite for the qualitative modelling, simulation and analysis of regulatory networks.

This paper presents GINsim, a Java software suite devoted to the qualitative modelling, analysis and simulation of genetic regulatory networks. Formally, our approach leans on discrete mathematical and graph-theoretical concepts. GINsim encompasses an intuitive graph editor, enabling the definition and the parameterisation of a regulatory graph, as well as a simulation engine to compute the corresponding qualitative dynamical behaviour. Our computational approach is illustrated by a preliminary model analysis of the inter-cellular regulatory network activating Notch at the dorsal-ventral boundary in the wing imaginal disc of Drosophila. We focus on the cross-regulations between five genes (within and between two cells), which implements the dorsal-ventral border in the developing imaginal disc. Our simulations qualitatively reproduce the wild-type developmental pathway, as well as the outcome of various types of experimental perturbations, such as loss-of-function mutations or ectopically induced gene expression.

Antimalarial activity: a QSAR modeling using CODESSA PRO software.

A quantitative structure-activity relationship (QSAR) modeling of the antimalarial activity of two diverse sets of compounds for each of two strains D6 and NF54 of Plasmodium falciparum is presented. The molecular structural features of compounds are presented by molecular descriptors (geometrical, topological, quantum mechanical, and electronic) calculated using the CODESSA PRO software. Satisfactory multilinear regression models were obtained for data sets of the D6 and NF54 strains, with R2 = 0.84 and 0.89, respectively. The models were also satisfactorily validated internally. The descriptors involved in these equations were related to the mechanism of antimalarial protection.

Conservation analysis in biochemical networks: computational issues for software writers.

Large scale genomic studies are generating significant amounts of data on the structure of cellular networks. This is in contrast to kinetic data, which is frequently absent, unreliable or fragmentary. There is, therefore, a desire by many in the community to investigate the potential rewards of analyzing the more readily available topological data. This brief review is concerned with a particular property of biological networks, namely structural conservations (e.g. moiety conserved cycles). There has been much discussion in the literature on these cycles but a review on the computational issues related to conserved cycles has been missing. This review is concerned with the detection and characterization of conservation relations in arbitrary networks and related issues, which impinge on simulation simulation software writers. This review will not address flux balance constraints or small-world type analyses in any significant detail.

Application of a column selection system and DryLab software for high-performance liquid chromatography method development.

This paper describes a strategy for the development of chromatographic methods for drug candidates based upon the use of simple MS compatible mobile phases and optimization of the chromatographic selectivity through variations of the stationary phase and mobile phase pH. The strategy employs an automated column selection system and a series of HPLC columns, varying in hydrophobicity and silanol activity, in combination with DryLab software to develop chromatographic methods for the separation of mixtures of bupivacaine and its metabolites; acidic, basic, and neutral compounds; and atenolol, nitrendipine, and their degradation products.

A Java software for creation of image mosaics.

Besides the dimensions of the selected image field width, the resolution of the individual objects is also of major importance for automatic reconstruction and other sophisticated histological work. The software solution presented here allows the user to create image mosaics by using a combination of several photographs. Optimum control is achieved by combining two procedures and several control mechanisms. In sample tests involving 50 image pairs, all images were mosaiced without giving rise to error. The program is ready for public download.

Regression models for unbalanced longitudinal ordinal data: computer software and a simulation study.

A computer program GGOREX in the form of a SAS macro is developed for the analysis of longitudinal ordinal data. It is extended from GEECAT and GEEGOR developed by Williamson, Lipsitz and Kim in their paper in 1999. An illustrative example with some preliminary data from a study conducted by the National Institute of Child Health and Human Development and the University of Alabama at Birmingham is given. Another set of computer programs is developed to make it possible to conduct a simulation study to validate the GGOREX procedure in a finite sample. A simple computer program in FORTRAN using the IMSL software library is developed to solve for the probability distribution of the longitudinal ordinal responses according to the correlation specification.

An alternative method for electrophoretic gel image analysis in the GelMaster software.

A novel methodology of electrophoretic gel image analysis has been proposed that is based on two-dimensional image processing methods instead of previously used one-dimensional Gaussian deconvolution. The crucial problem of the analysis of imperfect gels, that consists in band detection, is solved using the algorithms of band boundary detection and intensity homogeneity indication. The template approach represents the core element of the developed algorithms. The GelMaster software system has been developed in which the novel algorithms are implemented. It involves two-stage interaction with the user: detection of the true bands and deleting the false band detections. The main features of the GelMaster system and the most important algorithms are described.

Development and applications of a software for Functional Image Registration (FIRE).

Image registration with anatomical modalities, such as CT and MRI, facilitates the anatomical identification and localization in the interpretation of nuclear medicine images that lack anatomical information. The implementation of Functional Image Registration (FIRE), an operating system (OS) and platform independent multimodal image registration software is reported. In order to register the images without an operator's interaction, several automatic algorithms were implemented. These include principal axes matching and maximization of the mutual information methods. The user interface was designed to support the manual registration of the images. Fused images were composed by overlaying one image with the other one transparently, in which the opacity of the overlaid image was interactively controlled. FIRE was successfully applied to many clinical cases for which automatic and/or manual registration was required. An OS and platform independent program for image registration developed in this study will be useful for the clinical application of image registration techniques.

Calcium3D: a visual software package for the simulation of calcium buffered diffusion in neuroendocrine cells.

We present Calcium3D, a user-friendly software package for simulating calcium triggered processes in neuroendocrine cells. We use Monte Carlo methods for the simulation of the basic processes involved: entry of calcium into the cytoplasm, the diffusion of ions and mobile intracellular calcium buffers inside the intracellular medium, and the kinetics of the reaction of calcium with these buffers. The outputs of the simulation are calcium and buffer concentrations as a function of time and for different depths from the cellular membrane.

Deblurring visual evoked potentials using commercially available software.

Visual evoked potentials are useful clinical tools to study visual pathways of the brain. Although the temporal resolution is unsurpassed by other brain imaging technologies, the spatial resolution is diminished or blurred by the low conductance of the electrical signals through the skull. Methods have been proposed to improve the spatial resolution by downwardly projecting the electrical signals measured on the scalp to the surface of the cerebral cortex through the inverse solution of the equations governing static current flow. We describe the adaptation and combination of commercially available engineering software programs to solve this inverse problem and report the results of a sample run of the system. Before deblurring, the visual evoked potentials appeared to be diffusely localized over the posterior scalp. After deblurring, the visual evoked potentials were only found at the electrodes closest to the visual cortex, as would be predicted by our current knowledge of neuroanatomy.

Ribosome builder: a software project to simulate the ribosome.

The Ribosome Builder is a software project that provides tools and techniques to create dynamic models of macromolecular systems from the rapidly growing numbers of atomic structural models. It includes a computer program that allows the user to assemble the multiple molecular components within a 3D space and to define the hypothetical interactions of these components with the initial goal of understanding protein translation at an atomic level of detail. The program employs a simplified molecular dynamics forcefield that can simulate the long time-scale events, such as docking of translation factors and mRNA translocation. An embedded scripting language and Application Programming Interface (API) enable the creation of Steered Molecular Dynamics (SMD) simulations through the programmable application of external forces and torques on atoms and bonds. A graphical interface is provided for displaying and interacting with models, recording movies of molecular dynamics movements, and creating annotated 3D simulations of complex macromolecular events. Initial applications of the project include simulation of tetraloop folding, docking of an mRNA on the 30S subunit and a schematic simulation of the translation elongation cycle. The program is an open source project released under the GNU public license.
